Project description:While linear ubiquitin plays critical roles in multiple cell signaling pathways, few substrates have been identified. Global profiling of linear ubiquitin substrates represents a significant challenge because of the low endogenous level of linear ubiquitination, the none-specific binding of linear polyubiquitin chain, and the high background interferences arising from heterogeneous ubiquitin linkages (e.g. K48-, K63-). We developed a bioorthogonal linear ubiquitin probe by site-specific encoding of a norbornene amino acid (NAEK) on ubiquitin. This probe facilitates covalent labeling of linear ubiquitin substrates in live cells and enables selective enrichment and identification of linear-ubiquitin modified proteins. we applied this probe in the profiling of substrates of linear ubiquitination in HEK293T cells and GSCs.

Project description:Reversibility of protein ubiquitylation play essential roles in cellular protein homeostasis. How substrates stabilized by deubiquitylation are directed for degradation remains largely elusive. Here, we show that the branched ubiquitin chains promote the degradation of the deubiquitylase (DUB) OTUD5. OTUD5 is sequentially modified by TRIP12 and UBR5, E3s specific for the K29 and K48 linkages, respectively, resulting in the conjugation of K29/K48 branched ubiquitin chains. The TRIP12-OTUD5 antagonism regulates TNF--induced NF-B signaling. Mechanistically, while OTUD5 readily cleaves K48-linkages, K29-linkages are resistant against OTUD5 activity. Consequently, K29-linkages overcome OTUD5 DUB activity to facilitate UBR5-dependent K48-linked chain branching. Regarding generality, this mechanism adopts to other TRIP12 substrates associated with OTUD5. These results uncover a cellular unique strategy in which the sequential addition of DUB-resistant and proteasome-targeting ubiquitin linkages efficiently promote degradation of substrates protected by deubiquitylation, underscoring the role of branched ubiquitin chains in the quality control of hard-to-degrade substrates.

Project description:Here we introduce a set of engineered ubiquitin protein ligases and matching ubiquitin acceptor tags for the rapid, inducible linear (M1-), K48-, or K63-linked polyubiquitylation of proteins in yeast and mammalian cells. By applying the so-called ‘Ubiquiton’ (Ubo) system to proteasomal targeting and the endocytic pathway, we validate this tool for soluble cytoplasmic and nuclear as well as chromatin-associated and integral membrane proteins and demonstrate how it can be used to control the localization and stability of its targets. SILAC-based and label-free quantitative proteomics experiments were performed to verify the linkages of the polyubiquitin chains produced on a model substrate, GFP, in yeast and to identify potential off-target effects of a transgenic E3 system in human cells.

Project description:Even though ubiquitination controls a plethora of cellular processes, modifications by linear polyubiquitin have so far only been linked with acquired and innate immunity, lymphocyte development and genotoxic stress response. Until now, a single E3 ligase complex (LUBAC), one specific deubiquitinase (Otulin) and a very few substrates have been identified. The existing methods for the study of lysine-based polyubiquitination are not suitable for the detection of linear polyubiquitin-modified proteins. Here, we present a novel approach to discovering linear polyubiquitin-modified substrates by combining lysine-less internally tagged ubiquitin (INT-Ub.7KR) with SILAC-based mass spectrometry. We applied our approach in TNFα-stimulated T-Rex HEK293T cells and afterwards validated newly identified linear polyubiquitin targets. Moreover, we demonstrated that linear polyubiquitination of the novel LUBAC substrate TRAF6 is essential for the NFkappaB signalling. Overall, we have established a powerful method for the detection of linear polyubiquitin substrates.

Project description:The assembly of a specific polymeric ubiquitin (Ub) chain on a target protein is a key event in the regulation of numerous cellular processes. Yet, the mechanisms that govern the selective synthesis of particular polyubiquitin signals remain enigmatic. The ubiquitin-conjugating (E2) enzymes Ubc1 in yeast and Ube2K in mammals exclusively generate polyubiquitin linked through lysine 48 (K48). Uniquely among E2 enzymes, Ubc1 and Ube2K harbor a Ub binding UBA domain with unknown function. We found that this UBA domain preferentially interacts with Ub chains linked through lysine 63 (K63). Based on structural modeling, in vitro ubiquitination experiments and NMR studies, we propose that the UBA domain aligns Ubc1 with K63-linked polyubiquitin and facilitates the selective assembly of K48/K63-branched Ub molecules. Genetic experiments link the activity of the UBA domain and hence the formation of this unusual Ub chain topology to the maintenance of cellular proteostasis.

Project description:Ubiquitin is a highly conserved eukaryotic protein responsible for regulating a variety of functions when conjugated to target proteins. Ubiquitin is essential, accumulates during the stress response, and is the canonical signal for protein degradation by the proteasome. Still, the function of ubiquitin in response to oxidative stress, particularly in the removal of oxidized proteins remains elusive because of the number of potential targets and different roles that polyubiquitin chains can play. Since polyubiquitin chains linked by K48 ubiquitin are the most abundant and canonical signal for protein degradation, we investigated the roles of K48 ubiquitin in the degradation of oxidized proteins. Combining protein oxidation, linkage-specific ubiquitination screens, and quantitative proteomics, we found K48 ubiquitin accumulated in a bimodal fashion, at both the early and late phase of response. We further showed that a fraction of oxidized proteins are conjugated with K48 ubiquitin in vivo. Using quantitative proteomics we identified ~750 ubiquitinated proteins and ~400 oxidized proteins that were differentially modified during the stress response, and around half the proteins were both oxidized and ubiquitinated. These proteins were highly abundant and function in translation and energy metabolism. Finally, we showed that the ubiquitination system is required for degradation of oxidized proteins, suggesting that oxidized proteins that rapidly accumulate during stress are ubiquitinated, and degraded during the later recovery phase. This temporal disconnect may be necessary for reprogramming protein dynamics, restoring proteostasis, and resuming cell growth.

Project description:Our study explored the role of the ubiquitin-editing enzyme A20 (TNFAIP3) in regulating conventional dendritic cell (cDC) differentiation and its implications for anti-tumor immunity. We found that A20 stabilizes IRF8, essential for type 1 cDC (cDC1) development, by removing K48-linked polyubiquitin chain. DC-specific A20-depleted (A20cKO) mice showed a significant reduction in cDC1 levels but exhibited robust anti-tumor immunity due to superior MHC-I-mediated antigen presentation by de novo type 2 cDCs (cDC2s). These de novo cDC2s showed distinct gene expression profiles compared to wild-type cDC2s and acquired the ability to trogocytose adjacent tumor cells. NF-κB-dependent TNFα and TBK1/IRF3-mediated type I interferon secreted by cDCs in A20cKO mice played crucial roles in cDC2’s acquisition of cross-dressing characteristics, facilitating tumor-specific cytotoxic T lymphocyte responses even when cross-dressed with allo-tumor cells. This study highlights the crucial role of A20 in the development of cDC1s through IRF8 stabilization and unveils the unique anti-tumor potential of A20cKO cDC2s through their cross-dressing capabilities.

Project description:The protein ubiquitylation is under the equilibrium between ubiquitin conjugation and deconjugation. How substrates stabilized by deubiquitylation are directed for degradation remains unclear. Branched ubiquitin chains promote substrate degradation through the proteasome, but the underlying mechanisms are not fully understood. TRIP12 and UBR5 are HECT-type E3s specific for the K29 and K48 linkages, respectively. Here, we show that the deubiquitylase (DUB) OTUD5 is cooperatively modified by TRIP12 and UBR5, resulting in the conjugation of K29/K48 branched ubiquitin chains and accelerated proteasomal degradation. The TRIP12–OTUD5 antagonism regulates TNF-–induced NF-B signaling. Mechanistically, although OTUD5 readily cleaves K48 linkages, K29 linkages are resistant against OTUD5 activity.
