Project description:Proteomic expression data was integrated into a manually curated base Bordetella pertussis metabolic model (iBP1870). This study included preoteomic expression from cells grown in biofilm and planktonic conditions. Also included are models created using expression data de Gouw et al. Bordetella pertussis biofilm studies. Models were generated using the iMAT implemented in the Cobra Toolbox.

Project description:Primary objectives: De la 1ère partie de l’étude (Phase I) :- Définir la dose recommandée d’irinotécan selon un schéma d’administration bimensuel en association avec une dose fixe de sorafénib
De la 2ème partie de l’étude (Phase II) :
- Principal : - Evaluer le taux de contrôle de la maladie (disease control) chez des patients atteints de cancer colorectal métastatique ayant une mutation de KRAS
- Secondaires : Evaluer la toxicité, la survie sans progression et la survie globale
Primary endpoints: PHASE I :
L’escalade de dose est réalisée selon la méthode standard avec au moins 3 patients à chaque palier et un maximum de 6 patients en cas de toxicité limitante. Le nombre minimum de patients est de 3 et le maximum est de 18.
En cas d’association irinotécan : 125 mg/m2 + sorafénib : 400 mg deux fois par jour, responsable d’une toxicité limitante, l’essai serait stoppé.
Définition de la toxicité dose limitante (DLT)- Toxicité hématologique : grade 4 (granulocytes < 500/mm3, plaquettes < 50 000/mm3) > 7 jours, neutropénie fébrile (fièvre > 38°5 C avec neutropénie de grade 3-4), sepsis concomitant d’une neutropénie de grade 3-4, thrombopénie symptomatique (hémorragie).- Diarrhée grade 4.- Toute toxicité de grade 4 (à l’exception des vomissements en l’absence de traitement préventif ou de l’alopécie).- Toute toxicité nécessitant un retard de cure de plus de 15 jours
Définition de la dose maximale tolérée (DMT)La DMT est atteinte si 33% des patients ont au moins une DLT au cours des 3 premières cures de traitement (1,5 cycle).
PHASE II :
L’objectif principal de l’étude de phase II est le taux de contrôle de la maladie (disease control) défini comme un taux de réponse objective ou une stabilité. - Si le taux de contrôle de la maladie est de 20 % ou moins, l’association expérimentale serait considérée comme inefficace - Si le taux de contrôle de la maladie est de 40 % ou plus, le régime pourrait être considéré comme prometteur.
Le plan expérimental de l’étude est un plan de Simon à deux étapes selon un design mini-max (alpha = 10 % ; 1.-beta = 95 %).Un total de 45 patients évaluables est nécessaire à l’inclusion avec une 1ère analyse après 21 patients. A la fin de la 1ère étape (21 patients) : - Si on observe moins de 4 contrôles de la maladie (3 ou moins), l’association expérimentale sera considérée comme inactive et l’essai sera stoppé. - Dans le cas contraire, l’étude sera poursuivie par l’inclusion de 24 patients supplémentaires.
A la fin de la 2ème étape: - Si on observe moins de 14 contrôles de la maladie (13 ou moins), le protocole sera considéré comme insuffisamment actif. - Si on observe au moins 14 contrôles de la maladie, le protocole sera considéré comme prometteur.
Le Comité de Surveillance de l’essai pourrait considérer d’arrêter les inclusions s’il considère que le taux de toxicités sévères est trop important par rapport à ce qui est attendu dans cette association et dans le cas où l’ensemble des données provenant de sources extérieures à l’essai sont suffisamment convaincant pour influencer les pratiques thérapeutiques. Il en sera de même pour la validation de l’efficacité en phase II. Un plan d’analyse statistique détaillé sera rédigé avant le gel de la base.
Le taux de contrôle de la maladie sera calculé avec un intervalle de confiance à 95 % sur l’ensemble des patients inclus et selon l’administration en 2ème ou 3ème ligne de traitement.Les patients inclus en phase I et traités avec une dose sélectionnée d’irinotécan seront inclus dans cette analyse.
Project description:Unbiased de-novo identification of biomarkers for H.pylori associated gastric cancer; Microarrays, representing 242 seroreactive H.pylori proteins, were generated by spotting of the respective gene constructs and cell-free on-chip expression. Antibody levels to these proteins were measured by application of sera from non-cardia gastric cancer patients and their matched controls. Possible new biomarkers, associated with gastric cancer, were evaluated by unadjusted conditional regression.
Project description:The epigenome, including DNA methylation, is stably propagated during mitotic division. However, single-cell clonal expansion produces heterogeneous methylomes, raising the question of how the DNA methylome remains stable despite constant epigenetic drift. Here, we report that a clonal population of DNA (cytosine-5)-methyltransferase 1 (DNMT1)-only cells produces a heterogeneous methylome, which is robustly propagated on cell expansion and differentiation. Our data show that DNMT1 has imprecise maintenance activity and likely possesses weak de novo activity, leading to spontaneous ‘epimutations’. However, these epimutations tend to be corrected through a neighbor-guided mechanism, ikely enabled by environment-sensitive de novo activity (‘tuner’) and maintenance activity (‘stabilizer’) of DNMT1. By generating base-resolution maps of de novo and maintenance activities, we find that H3K9me2/3-marked regions show enhanced de novo activity, and CpG islands have both poor maintenance and de novo activities. The imprecise epigenetic machinery coupled with neighbor-guided correction may be a fundamental mechanism underlying robust yet flexible epigenetic inheritance.
Project description:We quantified the targets and kinetics of DNA methylation acquisition in mouse embryos, and determined the contribution of the de novo methyltransferases DNMT3A and DNMT3B to this process. We provide single-base maps of cytosine methylation by RRBS from the blastocysts to post-implantation stages and in embryos lacking DNMT3A or DNMT3B activity, and performed RNA-Seq in embryos lacking DNMT3B activity.

However, given the stochasticity of cellular DNA repair mechanisms and the potential for introducing mutations at off-target sites, technologies capable of introducing targeted changes with increased precision, such as cytidine deaminase single-base editors, are preferred. We here present a versatile method termed CRISPR-SKIP that utilizes cytidine deaminase single-base editors to program de-novo exon skipping by mutating target DNA bases within splice acceptor sites. Given its simplicity and precision, CRISPR-SKIP will be broadly applicable in gene therapy and synthetic biology.
