Listening in on a bacterial/fungal dialog: transcriptional profiling of an antagonistic interaction

Project description:The genus Collimonas consists of soil bacteria that are well known for their antifungal activity and for mycophagy, i.e. the ability to grow at the expense of living fungi. The aim of the current study was to gain a better understanding of the mechanisms of antagonism of Collimonas bacteria towards fungi, the involvement of the mycophagous phenotype, and the role of the fungus as a responsive partner in the interaction. In order to reach this aim, the bacterium Collimonas fungivorans and the fungus Aspergillus niger were confronted in vitro. Bacterial and fungal RNA were isolated at two time points during the interaction and analyzed by microarray analysis. Objective: Investigate the expression profile of a bacterium when it was challenged by the presence of an antagonist fungus (control was the expression profile of the bacterium when it was alone). In parallel investigate the expression profile of the antagonist fungus when it was challenged by the presence of the bacterium (control was the expression profile of the fungus when it was alone).(Additional file available in additional.zip)

Expression profiling of in vitro Poplar roots during early interaction with the ectomycorrhizal fungus Laccaria bicolor

Project description:The early phase of the interaction between tree roots and ectomycorrhizal (ECM) fungi, prior to symbiosis establishment, is accompanied by a stimulation of lateral root (LR) development. We set out to identify gene networks that regulate LR development during the early signal exchanges between Populus tremula x Populus alba (hereafter called poplar) and the ECM fungus Laccaria bicolor. A sandwich culture system was developed in order to bring plant and fungus into an indirect contact, which permits signal molecule exchange and LR stimulation (emergence after 4-5 days of contact) but prohibits root colonization. A NimbleGen full genome poplar oligo-array was used to investigate transcript profiles at three days of indirect poplar/L. bicolor contact, referring to the time point of LR initiation in response to the fungus.

Project description:The fungus Polyporus brumalis is a wood decay fungus previously evidenced as efficient lignin degrader with high potential for plant biomass pre-treatment before conversion into bio-energy. Here we used an RNASeq approach that highlighted the active transcription of an unparalleled number of lignin active peroxidases and H2O2 generating enzymes during growth on wheat straw. These enzymes, together with metabolic processes related to detoxification appear as key determinants of the fungal adaption to lignin degradation.

Project description:In order to get insights into the ability of ectomycorrhizal fungi to perceive their biotic environment as well as into the mechanisms of the interactions between ectomycorrhizal fungi and soil bacteria, we analysed the transcriptomic response of the ectomycorrhizal fungus L. bicolor and of two beneficial, and neutral soil bacteria during their interactions in vitro. We performed nine hybridizations (macroarray) with samples derived from Laccaria bicolor cultivated alone (3 biological replicates), with P. fluorescens BBc6R8 (3 biological replicates) and with Pf29Arp (3 biological replicates)
