Genomewide occupancy of the synovial sarcoma-associated SYT-SSX2 oncoprotein in C2C12 myoblasts

Project description:Synovial sarcoma is a rare malignancy that is characterized by the presence of a chromosomal translocation t(X;18). This genetic abnormality results in the fusion of 2 transcriptional co-regulators, SYT and SSX, which have been shown to mediate transcriptional activation and repression, respectively. Although the fusion protein does not bind DNA directly, SYT-SSX2 is known to function through interaction with chromatin-modifying complexes. In this study, we wanted to determine the SYT-SSX2 occupancy across the whole genome in order to further characterize its function by identifying genes that may be deregulated by this protein. C2C12 myoblasts were infected with retrovirus carrying SYT-SSX2-HA-FLAG expression vector. Chromatin immunoprecipitation (ChIP) was performed on cell lysates with either control IgG antibody (Abcam) or anti-FLAG antibody (Sigma). Lysates from 2 independent infections were pooled and used to isolate control ChIP DNA (IgG). DNA from 2 independent FLAG ChIP experiments (each using lysates from 2 independent infections) was pooled for SYT-SSX2 ChIP.

Two days post transfection, nuclear extracts were subjected to Co immunoprecipitation with mouse anti-CEBPbeta (clone H-7) or mouse control IgG using Protein G Dynabeads. After washing with RIPA buffer, beads were subjected to Mass spectrometry based protein identification to find interacting partners of CEBPbeta.

Identification of Dynlrb1 interacting partners in primary neuronal cultures from adult mice dorsal root ganglia.

Project description:Cultured dorsal root ganglia from adult mice (8-10 weeks of age) expressing MiniTurbo-fused Dynlrb1 (MnT-Dynlrb1) or unconjugated miniTurbo enzyme (MnT-control) were used in this study. Untransduced neuronal cultures were also included as an additional control. All experimental groups were treated with biotin (200 uM, 2 h) before lysis to initiate labeling of proximal interactome. Streptavidin pulldown was performed on DIV6 lysates using streptavidin magnetic beads. The biotinylated proteins were consecutively eluted and prepared for mass spectrometry using gel-aided sample preparation (GASP) protocol.

Identification of BCAT2-interacting molecules

Project description:In this study, we identified proteins interacting with BCAT2 in human cells using immunoprecipitation (IP) and MS analysis. Briefly, HEK293T cells overexpressing BCAT2 were collected and lysed. After immuonoprecipitation and digestion, eluted peptides were dried and subjected to LC-MS analysis. Therefore, one subproject is included in this project.
