FFPE proteomes for Group 3 and Group 4 subtypes of paediatric medulloblastoma

ABSTRACT: These data were generated in May of 2016 on a Thermo Q-Exactive at the University of Cape Town in South Africa. Samples were drawn from 48 cases of malignant medulloblastoma that were added to the FFPE archive between 1988 and 2014 under approval from the University of Cape Town Faculty of Health Sciences Human Research Ethics Committee (HREC 149/2014). Assignment to Group 3 or Group 4 categories was performed via Nanostring analysis and IHC (other subtypes were also analyzed in the larger study). Five distinct samples from each of the two Groups were subjected to LC-MS/MS. After conversion to mzML, a total of 245,589 tandem mass spectra were available, of which 36% corresponded to doubly-charged precursor ions. Over all ten experiments, tandem mass spectra were acquired at a rate of 4.55 Hz. MS/MS scans averaged a peak density average of 148 peaks per spectrum. Project description:Normal colon epithelium biopsies were obtained from screening colonoscopies performed at Vanderbilt University IRB approval #061096. Sixty pinch biopsies were obtained from both ascending and descending colon from 30 subjects with completely normal findings during colonoscopy. Using RNA-Seq to create sample-specific proteomic databases that enable mass spectrometric discovery of splice junction peptides

Project description:Many new alternative splice forms have been detected at the transcript level using next generation sequencing (NGS) methods, especially RNA-Seq, but it is not known how many of these transcripts are being translated. Leveraging the unprecedented capabilities of NGS, we collected RNA-Seq and proteomics data from the same cell population (Jurkat cells) and created a bioinformatics pipeline that builds customized databases for the discovery of novel splice-junction peptides. Results: Eighty million paired-end Illumina reads and ~500,000 tandem mass spectra were used to identify 12,873 transcripts (19,320 including isoforms) and 6,810 proteins. We developed a bioinformatics workflow to retrieve high-confidence, novel splice junction sequences from the RNA data, translate these sequences into the analogous polypeptide sequence, and create a customized splice junction database for MS searching. Jurkat T-cell mRNA was analyzed on an Illumina HiSeq2000. ~80 million paired end reads (2x200bp, ~350bp lengths) were collected.
