Project description:In this project, we investigated whether diverse spirochete species contain lysinoalanine cross-linkages between conserved residues in their flagellar hook proteins (FlgE). We examined the following species: Treponema denticola¸ Borreliella burgdorferi, Treponema phagedenis, Treponema pallidum, Brachyspira hyodysenteriae, Leptospira interrogans. For each bacterial species, we examined a variety of different sample types, including recombinantly produced FlgE, polyhooks purified from flik knock-out strains, and wild-type periplasmic filaments. Overall, our data suggests that lysinoalanine crosslinking in a conserved FlgE post-translational modification in spirochetes and is required for the unique motility of these organisms. mRNA-seq time course of C. elegans sampled at and after release from dauer starvation at 25 degrees

Project description:We find that the 'high-confidence oscillating' genes initiate oscillations similarly as after release from L1 dauer. We performed high-throughput RNA sequencing on worms that were synchronously released from the dauer stage by refeeding on OP50. In particular, we investigate oscillatory gene expression as described in Hendriks et al., 2014 (doi: 10.1016/j.molcel.2013.12.013) and observe the re-initiation of oscillatory gene expression from stable expression with a time delay upon dauer exit. Experimental observation of the transitions between non-oscillatory and oscillatory states during the first 5 hours after dauer exit reveals that the oscillatory gene expression is arrested in a specific oscillator phase, similar to the observation we make in animals released from L1 arrest (see Meeuse et al., 2020, doi: https://doi.org/10.1101/755421).

Project description:Raw sequencing data used in the paper \"A biological-computational cell lineage discovery platform based on duplex MIPs\" (doi: https://doi.org/10.1101/191296) involving single cells from the YUCLAT melanoma patient and DU145 cell line which cultured in standart condition as recommend. The single cells were prepared by CellCellector for DU145 and FACS for YUCLAT, amplified by RepliG WGA kit . Targeting sequencing library is cronstructed with duplex Molecular Inversion Probes wtih the protocol as described in the paper. Illumina NextSeq is used to sequence these libraries.

In vivo RNA interference RNAi target sequencing of Trypanosoma brucei

Project description:A direct comparison of RNAi in vitro with RNAi in vivo is being performed using RNA interference (RNAi) target sequencing (RIT-Seq) of Trypanosoma brucei to identify all genes specifically required for growth in vivo (the infectome). Assembly of the bloodstream-form T. brucei RNAi library and the RNAi target sequencing (RIT-seq) approach in African trypanosomes were reported previously in Alsford, S. et al. High-throughput phenotyping using parallel sequencing of RNA interference targets in the African trypanosome. Transcriptional profiling of pax2a-Low and pax2a-High thyroid follicular cells in zebrafish

Project description:Thyroid follicular cells (TFCs) are responsible for generation, storage and release of thyroid hormone. Single-cell analysis of zebrafish thyroid gland demonstrated transcriptional heterogeneity within the TFC population (Gillotay et al., bioRxiv, 2020. doi: 10.1101/2020.01.13.891630. GEO dataset for single-cell RNA-Seq.: GSE133466). Particularly, TFC displayed transcriptional heterogeneity in the expression of pax2a, a transcription factor involved in differentiation and maturation of TFCs. To validate the genetic heterogeneity, we generated a pax2a knock-in line, in which mKO2 expression is driven by endogenous pax2a locus. Using Tg(tg:nls-EGFP); pax2a:mKO2-Knock-in, we sorted for TFCs (GFP+) and separated the pax2a-Low (mKO2-Low) and pax2a-High (mKO2-High) populations for NGS.
