Lipidomics of dendritic cells treated with adjuvant

ABSTRACT: Discovery lipidomics was performed on media (+/- Adjuvant) and cultured dendritic cells (+/- Adjuvant or LPS). Samples were from two growth batches, and in each batch there were n=3 for each cell condition and n=1 for media samples.

Gene expression profiling of dendritic cells in different physiological stages under Cordyceps sinensis treatment

Project description:Cordyceps sinensis (CS) has been commonly used as a herbal medicine as well as a health supplement in China for over two thousand years. Although previous studies demonstrated that CS has benefit in immunoregulation and anti-inflammation, the precise mechanism by which CS affects immunomodulation is still unclear. In this study, we adopted duplicate sets of loop-design microarray experiments to examine two different batches of CS and analyzed the effects of CS on dendritic cells (DCs) in different physiology stages, naïve stage and inflammatory stage. We used duplicate sets of loop-design microarray in this study. Each loop experiment consisted of 4 RNA samples, including untreated samples, CS 1μg/ml, LPS 1μg/ml, and LPS 1μg/ml+ CS 1μg/ml.

Project description:Dendritic cells (DCs) are pivotal for both recognition of antigens and control of an array of immune responses by recognizing microbes through distinct pattern recognition receptors (PRRs). The first microbial component to be studied in detail and known to cause septic shock is endotoxin (LPS). DCs recognize LPS via Toll-like receptor TLR-47. LPS causes many changes in the DCs, but the elicitation of cytokine production is perhaps the one with clear biologic relevance. We used microarrays to detail the global programme of gene expression underlying regulation of TLR 4 signaling and identified the upregulated and downregulated genes in response to LPS treatment in mouse dendritic cells. We use microarray to determine the conserved hematopoietic miRNAs to study their potential contribution to regulating many different immunological cellular processes and contexts. To obtain overall gene expression profile, we extracted bone marrow cells from at least 3 mice for each experiment. Purified ( 97~98% purity) mouse dendritic cells, treated with LPS or control diluent, were used for RNA extraction and hybridization on Affymetrix microarrays. To obtain overall miRNA expression profile, we extracted bone marrow cells from at least 3 mice (C57BL/6) for each experiment. Purified ( 97~98% purity for CD11C+ ) mouse dendritic cells were used for RNA extraction and hybridization on Exiqon miRCURY LNATM microRNA array.

Tolerogenic dendritic cells protect against acute kidney injury

Project description:We use tolDCs from syngeneic (C57BL6) and allogeneic (BALB/c) mice to show potent renoprotective abilities in a ischemia reperfusion AKI model. Dendritic cells were derived from mice bone marrow and cultured for 7 days with GM-CSF and IL-4. Tolerogenic DCs were cultured in the same DC media but with the addition of VitD3 and IL10. LPS was added on day 6 and cells harvested for use or analysis on day 7.

InterBatch Benchmarking Experiment for Isobaric Proteomics

Project description:We developed a unique multi-batch benchmarking dataset. The design is based on a standard two-species dilution model3,18,19 with mouse plasma used to create a background of potentially interfering peptides at 1:1 ratios while yeast cultures are mixed across a range of known ratios. For the purposes of investigating how best to combine isobaric batches the experiment is designed with two main goals. First, we needed multiple batches of data containing a wide range of known changes, with some large enough to test the dynamic range of our instrument, and others small enough to probe our capacity for detecting small perturbations. Second, we need a wide variety of batch compositions to better reflect the full set of patterns that we might observe when studying a random assortment of genetically diverse samples. To this end, yeast proteomes were diluted at eleven different levels of known changes with a maximum dilution of 1/32 by the use of an automated liquid handler. To generate a diversity of batch compositions across the proteome, we cultured yeast in various carbon and nitrogen source combinations known to substantially alter the yeast proteome20. Both media groups and dilution levels were randomly assigned throughout six batches of TMT-labeled samples
