Isolation of Histone from Sorghum Leaf Tissue for Top Down Mass Spectrometry Profiling of Potential Epigenetic Markers

ABSTRACT: This is the test data file for a protocol developed to effectively extract intact histones from sorghum leaf materials for profiling of histone post-translational modifications. Histones were extracted from isolated sorghum leaf nuclei and subjected to top down analysis without enzymatic digestion. Data was searched with TopPIC and MSPathFinder.

Sorghum axillary bud transcriptome response to leaf removal

Project description:Basal branching in grasses, or tillering, is an important trait determining both form and function of crops. While similarities exist between eudicot and grass branching programs, one notable difference is that the tiller buds of grasses are covered by the subtending leaf, whereas eudicot buds are typically unconstrained. The current study shows that contact with the leaf sheath represses sorghum bud growth by providing a mechanical signal that cues the bud to refrain from rapid growth. Leaf removal resulted in massive reprogramming of the bud transcriptome that included signatures of epigenetic modifications, and also implicated several hormones in the response. Bud abscisic acid (ABA) transiently increased, then decreased following leaf removal relative to controls, and ABA was necessary to repress bud growth in the presence of the leaf. Jasmonic acid (JA) levels and signaling increased in buds following leaf removal. Remarkably, application of JA to buds in situ promoted growth. The repression of bud growth by leaf contact shares characteristics of thigmomorphogenic responses in other systems, including the involvement of JA, though the JA effect is opposite. The repression of bud growth by leaf contact may represent a mechanism to time tillering to an appropriate developmental stage of the plant.

Gene expression of sorghum-specific Exserohilum turcicum strain

Project description:Exserohilum turcicum is a fungal pathogen that causes northern corn leaf blight and sorghum leaf blight. However, strains are host-specific, meaning a strain typically only causes disease on either maize or sorghum. This pathosystem provides a unique opportunity to identify the mechanisms underlying host specificity through genomic and transcriptomic studies. To characterize host specificity, we (i) constructed de novo annotated assemblies of one sorghum- (15St008) and one maize-specific (Et52B) E. turcicum strain, ii) identified and characterized structural changes between the two genomes, and (iii) compared differential gene expression. This GEO project contains the gene expression of the sorghum-specific strain (15St008) during in planta infection of sorghum and in axenic cultures.

Top-Down Mass Spectrometry Analysis of Histone Modifications in Sorghum during Drought Acclimation

Project description:This study explores the changes in histone modifications of sorghum bicolor through developmental stages and in response to drought stress in two sorghum genotypes. We analyzed the leaves of 48 plants using top-down mass spectrometry and identified 26 unique histone proteins and 677 unique histone proteoforms. We detected trimethylation on nearly all H2B N-termini where acetylation is commonly expected. In addition, an unexpected modification on H2A histones was assigned to N-pyruvic acid 2-iminylation based on its unique neutral loss of CO2.

RNA-seq of Sorghum Bicolor BTX623 inflorescence and flag leaves

Project description:Sorghum plants (Btx623 background) were grown in a glasshouse between March and May 2014. At panicle emergence, two biological replicates of flag leaf tissue and two biological replicates of emerging panicle tissue were harvested and used for RNA extraction. Btx623 is a non-shattering Sorghum accession, thus in the future we would like to add additional samples from accessions with varying degrees of seed shattering. This dataset will be useful for future comparisons of 1) shattering individuals at these stages and 2) additional flowering developmental time points in a variety of accessions (http://www.rnaseqforthenextgeneration.org/profiles/carrie-thurber.html#research)

Sorghum nitrogen stress tolerance

Project description:Sorghum is an important cereal crop, which requires large quantities of nitrogen fertilizer for achieving commercial yields. Identification of the genes responsible for low-N tolerance in sorghum will facilitate understanding of the molecular mechanisms of low-N tolerance, and also facilitate the genetic improvement of sorghum through marker-assisted selection or gene transformation. In this study we compared the transcriptomes of root tissues from seven sorghum genotypes having different genetic backgrounds with contrasting low-N tolerance by the RNAseq deep sequencing data. Several genes were found which are common differentially expressed genes between four low-N tolerant sorghum genotypes (San Chi San, China17, KS78 and high-NUE bulk) and three sensitive genotypes (CK60, BTx623 and low-NUE bulk).
