Comparison of Expression Profiles for Agrobacterium tumefaciens visR mutant to wild-type strain.

Project description:Many bacteria colonize surfaces and transition to a sessile mode of growth. The plant pathogen Agrobacterium tumefaciens produces a unipolar polysaccharide (UPP) adhesin at single cell poles that contact surfaces. Here we report that elevated levels of the intracellular signal cyclic diguanosine monophosphate (c-di-GMP) lead to surface-contact-independent UPP production and a red colony phenotype due to production of UPP and the exopolysaccharide cellulose, when A. tumefaciens is incubated with the polysaccharide stain Congo Red. Transposon mutations with elevated Congo Red staining identified presumptive UPP-negative regulators, mutants for which were hyperadherent, producing UPP irrespective of surface contact. Multiple independent mutations were obtained in visN and visR, activators of flagellar motility in A. tumefaciens, now found to inhibit UPP and cellulose production. Expression analysis in a visR mutant and isolation of suppressor mutations, identified three diguanylate cyclases inhibited by VisR. Null mutations for two of these genes decrease attachment and UPP production, but do not alter cellular c-di-GMP levels. However, analysis of catalytic site mutants revealed their GGDEF motifs are required to increase UPP production and surface attachment. Mutations in a specific presumptive c-di-GMP phosphodiesterase also elevate UPP production and attachment, consistent with c-di-GMP activation of surface-dependent adhesin deployment. Investigating cellular transcriptomic alterations caused by VEEV replicase and SARS-CoV-2 mRNA co-transfection

Project description:The viral RNA-dependent RNA polymerase (replicase) from Venezuelan equine encephalitis virus constitutes a vital component of the bipartite trans-amplifying mRNA vaccine. In this vaccine strategy aimed at targeting SARS-CoV-2, the replicase mRNA is administered alongside the mRNA encoding the SARS-CoV-2 spike protein. Our investigation sought to determine whether the replicase induces amplification of cellular mRNAs. To this end, cells were transfected with mRNAs encoding the replicase and SARS-CoV-2 spike protein, while control groups received transfections of mRNAs encoding an unrelated protein along with the SARS-CoV-2 spike. We observed no significant upregulation of genes in the treatment group compared to the control group. This suggests that the replicase does not induce off-target amplification of cellular mRNAs.

SARS-CoV-2 Nsp15 endoribonuclease

Project description:The emergence of SARS-CoV-2, the causative agent of COVID-19, has resulted in the largest pandemic in recent history. Current therapeutic strategies to mitigate this disease have focused on the development of vaccines and on drugs that inhibit the viral 3CL protease or RNA-dependent RNA polymerase enzymes. A less- explored and potentially complementary drug target is Nsp15, a uracil-specific RNA endonuclease that shields coronaviruses and other nidoviruses from mammalian innate immune defenses. Here, we perform a high-throughput screen of over 100,000 small molecules to identify Nsp15 inhibitors. We characterize the potency, mechanism, selectivity, and predicted binding mode of five lead compounds. We show that one of these, IPA-3, is a covalent inhibitor that modifies two key Cys residues (Cys291 and Cys293) within the catalytic core of Nsp15 that are implicated in activity. Moreover, we demonstrate that three of these inhibitors (Hexachlorophene, IPA-3, and CID5675221) block SARS-CoV-2 replication in cells at subtoxic doses. This study provides a pipeline for the identification of Nsp15 inhibitors, and pinpoints lead compounds for further development against COVID-19 and related coronavirus infections.

SILAC-based quantitative MS analysis of proteome labeled by covalent hDM2 inhibitor

Project description:SJSA1 cells grown in isotopically "light" or "heavy" medium were treated with Nutlin-3 (10 µM, 4 h). After removal of Nutlin-3 by washing, "light" amino acid-labeled cells were treated with DMSO or covalent hDM2 inhibitor (1 µM) in the presence of Nutlin-3 (10 µM) for 1 h, whereas "heavy" amino acid-labeled cells were treated with covalent hDM2 inhibitor (1 µM). Each cell population were lysed and combined in a 1:1 ratio. The covalent hDM2 inhibitor-modified proteins were conjugated to azide-PEG3-desthiobiotin and purified with Neutravidin beads. Enriched proteins were then subjected to in-gel trypsinization and the resultant peptides were analyzed by LC-MS/MS.

The modified RNA base acp3U is an attachment site for N-glycans in glycoRNA

Project description:GlycoRNA consists of RNAs modified with secretory N-glycans that are presented on the cell surface. While previous work supported a covalent linkage between RNA and glycans, the direct chemical nature of the RNA-glycan connection was not described. Here we develop a sensitive and scalable protocol to detect and characterize native glycoRNAs. Leveraging periodate oxidation and aldehyde ligation (rPAL) and Sequential Window Acquisition of all Theoretical Mass Spectra (SWATH-MS), we identified the modified RNA base 3-(3-amino-3-carboxypropyl)uridine (acp3U) as a site of attachment of N-glycans in glycoRNA. rPAL offers sensitivity and robustness as an approach for characterizing direct glycan-RNA linkages occurring in cells, and its flexibility will enable further exploration of glycoRNA biology.

Disulfide Tethering to Map Small Molecule Binding Sites Transcriptome-Wide

Project description:Tether-seq uses s4U metabolic labeling to provide sites for reversible and covalent attachment of small molecule disulfides to the transcriptome. By screening under reducing conditions, we are able to highlight interactions that are stabilized by binding over those driven by the reactivity of the RNA sites. When applied to cellular RNA, Tether-seq with a disulfide analogue of risdiplam (compound 2) revealed a number of potential binding sites. Structure probing by SHAPE-MaP revealed a structured motif and confirmed binding to the lead molecule.
