Cyto dataset, Bovine Cytochrome C (P62894 UniProt accession number), was purchased from Sigma-Aldrich. Filg dataset, filgrastim, was kindly provided by CinnaGen Co. HPLC-grade H2Oacetonitrile (ACN) and formic acid (FA) were purchased from Meck (Darmstadt, Germany). Thermo_STD dataset, Pierce Intact Protein Standard Mix, containing 6 standard proteins namely Protein G, Protein AG, IGF-I LR3, Thioredoxin, Carbonic Anhydrase II, Exo Klenow was purchased from Thermo Scientific (Bremen, Germany).

Global transcriptomic changes following elevated carbon dioxide (5%) in the wild-type (WT) and mutant (M2; RNAi-knockdown line of carbonic anhydrase (CA2)) Nannochloropsis oceanica IMET1: Illumina sequencing

Project description:In Nannochloropsis oceanica IMET1, transcript knockdown of a cytosolic carbonic anhydrase (CA2; g2018) specifically inhibited by HC resulted in ~45%, ~30% and ~40% elevation of photosynthetic oxygen evolution rate, growth rate and biomass accumulation rate under high CO2 (5% ), respectively. This CA2-knockdown mutant is demonated as M2. To probe mechanistic links underlying the mutant (M2; RNAi-knockdown line of carbonic anhydrase (CA2)) phenotypes, temporal transcriptomic profiles are compared between RNAi-knockdown line of carbonic anhydrase (CA2) and WT, at 12 h and 24h under high CO2 (5%).

Project description:Carbonic anhydrase IX (CA 9) is a transmembrane isoform of carbonic anhydrase (CA) that contributes to an acidification of tumor microenvironment. The expression of CA 9 in cervical tumors was shown to be strongly involved in high incidence of metastasis and poor prognosis. To search for the key regulators of metastasis related to ectopic expression of CA 9, we investigated differentially expressed gene profiles in CA 9- transfected cervix carcinoma cell line C33-A (CF) compared with mock-transfected (CP) cell line, using Affymetrix Human Genome U133 Plus 2.0 Array.

Lineage-committed osteoclast precursors circulate in blood and settle down into bone

Project description:Osteoclasts are derived from the monocyte/macrophage lineage, but little is known about osteoclast precursors in circulation. Bone marrow cells were subdivided into three populations; RANKhighFmslow, RANKhighFmshigh and RANKlowFmshigh. GeneChip analysis confirmed that the expression levels of monocyte-macrophage markers such as Emr1 (F4/80), Itgam (CD11b) and Csf1 (c-Fms) were lower in the RANKhighFmslow than RANKlowFmshigh population. In contrast, cells in the RANKhighFmslow population expressed higher levels of osteoclast markers such as Car ll (carbonic anhydrase ll), Mmp9 (matrix metalloproteinase 9), Acp5 (acid phosphatase 5) and Tfrc (transferrin receptor). These results suggest that RANKhighFmslow cells express few of the phenotypes of monocytes, and their differentiation into osteoclasts occurs at a slightly more advanced stage than that of the RANKlowFmshigh population.

Increasing the Separation Capacity of Intact Histone Proteoforms Chromatography Coupling Online Weak Cation Exchange-HILIC to Reversed Phase LC UVPD-HRMS.

Project description:Top-down proteomics is an emerging analytical strategy to characterize combinatorial protein post-translational modifications (PTMs). However, sample complexity and small mass differences between chemically closely related proteoforms often limit the resolution attainable by separations employing a single liquid chromatographic (LC) principle. In particular, for ultramodified proteins like histones, extensive and time-consuming fractionation is needed to achieve deep proteoform coverage. Herein, we present the first online nanoflow comprehensive two-dimensional liquid chromatography (nLC×LC) platform top-down mass spectrometry analysis of histone proteoforms. The described two-dimensional LC system combines weak cation exchange chromatography under hydrophilic interaction LC conditions (i.e., charge- and hydrophilicity-based separation) with reversed phase liquid chromatography (i.e., hydrophobicity-based separation). The two independent chemical selectivities were run at nanoflows (300 nL/min) and coupled online with high-resolution mass spectrometry employing ultraviolet photodissociation (UVPD-HRMS). The nLC×LC workflow increased the number of intact protein masses observable relative to one-dimensional approaches and allowed characterization of hundreds of proteoforms starting from limited sample quantities (∼1.5 μg).

Transcriptome profiling of Arabidopsis thaliana PsbS and β-carbonic anhydrase overexpression lines in response to bicarbonate fertilization

Project description:Photosynthetic efficiency and stress tolerance in plants are regulated by complex interactions between photoprotective mechanisms and carbon metabolism. The photosystem II subunit PsbS plays a central role in non-photochemical quenching, while β-carbonic anhydrases contribute to CO₂ conversion and pH homeostasis in chloroplasts. To investigate the potential crosstalk between these components, we performed RNA-seq analysis of Arabidopsis thaliana lines overexpressing PsbS alone or in combination with β-carbonic anhydrase genes (βCA1 and βCA2). Wild-type (Col-0), the npq4 mutant, and transgenic overexpression lines were grown under controlled conditions and treated either with water or bicarbonate fertilization. Transcriptome profiling was performed using Illumina NovaSeq sequencing of poly(A)+ RNA libraries prepared from total RNA. The dataset contains three biological replicates for each genotype and treatment combination. These data provide insight into transcriptional responses associated with altered PsbS and β-carbonic anhydrase activity and bicarbonate-induced signaling, and can be used to explore regulatory networks linking photoprotection, carbon metabolism, and stress responses in plants.

Effect of CA3 overexpression on signalling pathways in different cell lines

Project description:Carbonic Anhydrase 3 (CA3) was an understudied member of the carbonic anhydrase family. It is highly expressed in muscle tissue and contains two surface-exposed cysteine residues, which can undergo glutathionylation. The redox modification protects cells under oxidative stress. Recent studies have shown that CA3 interacts with Bcl-2–Associated Athanogene 3 (BAG3) and squalene epoxidase (SQLE), implicating CA3 in the pathogenesis of myasthenia gravis and non-alcoholic fatty liver disease. CA3 overexpression has also been reported to reduce hypoxia-induced apoptosis in cardiomyocytes. In this study, we performed RNA-seq profiling on HEK293T, MDA-MB-231, and SVCT cell lines following CA3 overexpression. HEK293T cells were analyzed only under normoxic conditions, whereas MDA-MB-231 and SVCT cells were cultured under both normoxia and hypoxia.
