Landscape of nuclear transport receptor cargo specificity

Project description:Nuclear transport receptors (NTRs) recognize localization signals of cargos to facilitate their passage across the central channel of nuclear pore complexes (NPCs). About 30 different NTRs constitute different transport pathways in humans and bind to a multitude of different cargos. The exact cargo spectrum of the majority of NTRs, their specificity and even the extent to which active nucleocytoplasmic transport contributes to protein localization remains largely unknown because of the transient nature of these interactions and the wide dynamic range of cargo concentrations. To systematically map cargo-NTR relationships in situ, we used proximity ligation coupled to mass spectrometry (BioID). We systematically fused the engineered biotin ligase BirA* to 16 NTRs. We estimate that at least one third of the human proteome is subject to active nuclear transport. We quantified the specificity and redundancy in cargo-NTR interactions, and identified transport pathways for various protein complexes and transcription factors. We extended the BioID method by the direct identification of biotinylation sites. This approach enabled us to identify interaction interfaces and to discriminate direct versus piggyback transport mechanisms.

The MYO6 interactome using BioID

Project description:The intracellular function of myosin motors requires a number of adaptor molecules, which control cargo attachment, but also fine-tune motor activity in time and space. These motor-adaptor-cargo interactions are often weak, transient or highly regulated. To overcome these problems we use a proximity labelling-based proteomics strategy (BioID) to map the interactome of the unique minus end-directed actin motor MYO6. Our analysis identified several distinct MYO6-adaptor modules including two complexes containing RHO GEFs which we screened using further BioID baits (LRCH3, DOCK7, GIPC1 and ARHGEF12). These complexes emphasise the multifunctionality of MYO6 provides the first in vivo interactome of a myosin motor protein, highlighting the power of this approach in uncovering dynamic and functionally diverse myosin motor complexes.

High accuracy gene expression profiling of sorted cell subpopulations from breast cancer PDX model tissue

Project description:Data sets from 2 experiments using PDX derived human TNBC tissue to compare gene expression between cell subpopulations with distinct marker profiles. The first experiment describes comparison of CD184hi vs. CD184lo population, the second experiment (with a different mouse model) compares CD49f lo vs. CD49fhi as well as CD133lo vs. CD133hi. Each subpopulation shows distinct expression patterns suggestive of distinct function within breast cancer tissue.

Meta-organization of Translation Centers Revealed by Proximity Mapping of Endoplasmic Reticulum Ribosome Interactors

Project description:We report a method to use BioID proximity labeling to map the sub-organization of translating mRNAs on the endoplasmic reticulum. This method first isolates membrane bound polysomes using a Sephacryl 400 resin-based enrichment followed by isolation of biotin labeled polysomes by streptavidin beads and high-throughput sequencing of the bound polysomes. We find that, for the two pools of polysomes labeled by either LRRC59 or Sec61beta BioID reporters, there is an interesting divergence in specific mRNAs that are entering into the secretory pathway such that secreted proteins are much more enriched towards the LRRC59 reporter with Sec61beta serving a more varied role in mRNA translation.

An interaction landscape of ubiquitin signaling

BioID-based proteomic analysis of CARP3-proximal proteins in Trypanosoma brucei bloodstream forms

Project description:How flagellar signaling regulates the host interaction of parasites remains a challenge due to poor conservation of signaling systems with those in cilia of higher organisms. The trypanosome-specific cAMP response protein 3 (CARP3) shows developmentally regulated localization at the flagellar tip membrane, where it is essential for parasite swarming and colonization of the tsetse fly insect vector. This project describes a proximity-dependent proteomics approach (BioID) that identified proteins in close vicinity of CARP3 in the bloodstream stage of Trypanosoma brucei.

Modified forms of easyCLIP

Project description:The easyCLIP protocol describes a method for both normal CLIP library construction and the absolute quantification of RNA cross-linking rates, data which could be usefully combined to analyze RNA-protein interactions. Using these cross-linking metrics, significant interactions could be defined relative to a set of random non-RBPs. The original easyCLIP protocol did not use index reads, required custom sequencing primers, and did not have an easily reproducible analysis workflow. This short paper attempts to amend these deficiencies. It also includes some additional technical experiments and investigates the usage of alternative adapters. The results here are intended to allow more options to easily perform and analyze easyCLIP.
