Project description:The prostate represents a complex mix of cell types and there is a need to analyze distinct cell populations to better understand their potential interactions. This study of cell-type specific gene expression patterns will contribute to understanding of how tumor epithelial cells may be affected by adjacent interstitial stromal cells within the tumor microenvirnonment. LCM and microarray analysis were used to identify gene expression patterns in prostate cancer epithelial and interstitial stromal cell populations. More than 500 genes whose expression levels were significantly different in epithelial cells versus adjacent stromal tissue were identified. Several chemokines and growth factors were more highly expressed in prostate cancer stromal cells while several transcription factors and receptors were more highly expressed in epithelial cells. Five micron serial sections from three different intermediate grade prostate tumors were provided. One section from each had been stained by hematoxylin and eosin and the tumor areas marked for identification. To obtain RNA from 2 different tissue types (glandular epithelium and interstitial stroma) tumor areas observed to have abundant cells of interest were identified. Tumor epithelium and adjacent stromal tissue were collected separately from each slide. We sought to obtain similar populations of cells of each tissue type, so to that end, we examined each slide and and marked areas to direct the laser capture. Approximately 1,000 cells were captured per cap and RNA was extracted and hybridized to Affymetrix microarrays as recommended by manufacturer.

Project description:Gleason grading is an important prognostic indicator for prostate adenocarcinoma and is crucial for patient treatment decisions. However, intermediate-risk patients diagnosed in Gleason Grade Groups (GG) 2 and GG3 can harbour either aggressive or non-aggressive disease, resulting in under- or over-treatment of a significant number of patients. Here, we performed proteomic, differential expression, machine learning, and survival analyses for 1,348 matched tumour and benign samples from 278 patients. Three proteins (F5, TMEM126B and EARS2) were identified as candidate biomarkers in patients with biochemical recurrence. Multivariate Cox regression yielded 18 proteins, from which a risk score was constructed to dichotomise prostate cancer patients into low- and high-risk groups. This 18-protein signature is prognostic for the risk of biochemical recurrence and completely independent of the intermediate GG. Our results suggest that markers generated by computational proteomic profiling have the potential for clinical applications including integration into prostate cancer management.

Project description:Obese men are at higher risk of developing advanced prostate cancer and have higher rates of cancer-specific mortality. However, the biological mechanisms explaining these associations are unknown. Using gene expression data, we aimed to identify molecular alterations in prostate cancer tissue associated with obesity. Gene Set Enrichment Analysis identified fifteen gene sets up-regulated in the tumor tissue of obese prostate cancer patients (N=84) compared to healthy weight patients (N=192), five of which were related to chromatin remodeling. These gene sets were not identified in an analysis of adjacent normal tissue. Patients with tumors with high expression of chromatin remodeling genes had worse clinical characteristics (Gleason grade >7, 41% versus 17%, p-trend = 3.21 x 10-4) and poorer prostate cancer-specific survival independent of Gleason grade (lethal outcome, OR = 5.01, 95% CI = 2.31 to 11.38). Mediation analysis further supported a role for chromatin remodeling in the obesity-lethal prostate cancer relationship.

Project description:Proteome characterization of gland confined prostate tumors and non-malignant prostate tissue. Whole cell protein extracts were purified from FFPE radical prostatectomy specimens for a total of 28 tumor samples and 8 adjacent non-malignant prostate tissues. Associated ProteomeXchange identifiers: PXD003430, PXD003452, PXD003515, PXD004132, PXD003615, PXD003636. Quantitative proteomic analysis of adjacent non-malignant prostate tissue (n=8) and gland confined prostate tumors (n=28) obtained from radical prostatectomy procedures; and bone metastatic prostate tumors (n=22) obtained from patients operated to relief spinal cord compression. At the time of surgery, most metastatic patients had relapsed after androgen-deprivation therapy, while 5 were previously untreated.

Project description:Prostate cancer is the most common malignancy in men. Yet, the modest benefit of treatment highlights the unmet need for prognostic biomarkers in prostate cancer (1). Few large prostate oncogenome resources currently exist that combine the molecular and clinical outcome data necessary for prognostic discovery. To determine the extent to which genomic aberrations reflect the risk of prostate cancer-specific outcomes, we profiled more than 100 primary prostate cancers with long-term follow-up for genome-wide copy number alterations (CNA). We also updated the long-term clinical outcome (median 8 years) of an additional independent cohort of 181 primary prostate cancers that we previously profiled for CNA and expression changes (2). Together, we found that CNA burden across the genome, defined as the percent of the tumor genome affected by CNA, is prognostic for recurrence and metastasis in these two cohorts. This prognostic significance of CNA is independent of Gleason grade, a major existing histopathological prognostic variable in prostate cancer. Moreover, in intermediate-risk Gleason 7 prostate cancers that show a wide range of outcomes, CNA burden is also prognostic for biochemical recurrence, independent of prostate-specific antigen or nomogram score. CNA burden therefore has the potential to stratify patients by their risk of recurrence in an otherwise intermediate risk subpopulation. We further demonstrate that CNA burden can be established in diagnostic FFPE needle biopsies using low-input whole genome sequencing. Together, this work highlights the potential of oncogenomics to identify useful and clinically amenable prognostic factors that may inform prostate cancer outcome and treatment. Human prostate samples were profiled on Agilent 1M aCGH arrays per manufacturer's instructions. A pooled reference normal DNA was used as the reference.

Project description:Currently, comprehensive and quantitative proteomic analysis of human prostate cancer tissue specimens remains scarce, hindering the identification of protein complexes and pathways deregulated in prostate cancer. In this study, we applied TMT-SPS-MS3-based quantitative proteomics to analzye 9 normal controls, 9 low-grade prostate cancer, and 9 high-grade prostate cancer. About 3,600 proteins were quantified across all the 27 prostate specimens. Statistical analysis identified 651 proteins that are differentially expressed in high-grade prostate cancer and normal prostate. Pathway enrichment analysis revealed that the LXR/RXR activation and integrin signaling pathways are substantially downregulated in high-grade prostate cancer, compared with normal prostate cancer. In addition, protein complex analysis suggested that mitochondrial ribosomes and ribosome-biogenesis complexes are significnatly overexpressed, whereas the cholesterol effluex and focal adhesion comlexes are significantly downregulated in high-grade prostate cancer, compared with normal controls. Furthermore, differential correlation analysis indicated that the spliceosome machinery might be more active in low-grade prostate cancer, compared with normal controls. The results are expected to shed light on the molecular mechnanisms underlying the development and progression of primary prostate cancer in human patients.

Project description:Twenty-nine radical prostatectomy samples were laser capture microdissected (LCM) to obtain the most common Gleason patterns (patterns 3, 4, and 5) and matched benign adjacent luminal prostate epithelial cells. We performed cDNA microarrays on matched cancer and adjacent normal samples and identified an 86-gene model capable of distinguishing low Gleason grade (pattern 3) from high Gleason grade (pattern 4 and 5) cancers, which contributes a set of potential targets for modulating the development and progression of the lethal prostate cancer phenotype.
