Development of an NMR-Based Platform for the Direct Structural Annotation of Complex Natural Products Mixtures.

Project description:The development of new "omics" platforms is having a significant impact on the landscape of natural products discovery. However, despite the advantages that such platforms bring to the field, there remains no straightforward method for characterizing the chemical landscape of natural products libraries using two-dimensional nuclear magnetic resonance (2D-NMR) experiments. NMR analysis provides a powerful complement to mass spectrometric approaches, given the universal coverage of NMR experiments. However, the high degree of signal overlap, particularly in one-dimensional NMR spectra, has limited applications of this approach. To address this issue, we have developed a new data analysis platform for complex mixture analysis, termed MADByTE (Metabolomics and Dereplication by Two-Dimensional Experiments). This platform employs a combination of TOCSY and HSQC spectra to identify spin system features within complex mixtures and then matches spin system features between samples to create a chemical similarity network for a given sample set. In this report we describe the design and construction of the MADByTE platform and demonstrate the application of chemical similarity networks for both the dereplication of known compound scaffolds and the prioritization of bioactive metabolites from a bacterial prefractionated extract library.

Immune and HCT116 RNA mixtures

Project description:These experiments were designed as a benchmark tool for deconvolution methods. 5 immune cell populations were sorted from 3 healthy donors' peripheral bloods. Peripheral Blood Mononuclear Cells (PBCMs) and PolymorphoNuclear Cells (PMN) were separated using gradient centrifugation. T cells (DAPI-/CD3+/CD14-/CD19-/CD56-), monocytes (DAPI-/CD3-/CD14+/CD19-/CD56-), B cells (DAPI-/CD3-/CD14-/CD19+/CD56-) and NK cells (DAPI-/CD3-/CD14-/CD19-/CD56+) were FACS-sorted from PBMCs and neutrophils (DAPI-/CD66b+/CD19-/CD3-/CD56-/CD14-) were sorted from PMNs. RNA was extracted from the purified cell population, as well as from the HCT116 colon cancer cell line. RNAs from pure populations were then mixed in various proportions.

Predicting in silico which mixtures of the natural products of plants might most effectively kill human leukemia cells?

Project description:The aim of the analysis of just 13 natural products of plants was to predict the most likely effective artificial mixtures of 2-3 most effective natural products on leukemia cells from over 364 possible mixtures. The natural product selected included resveratrol, honokiol, chrysin, limonene, cholecalciferol, cerulenin, aloe emodin, and salicin and had over 600 potential protein targets. Target profiling used the Ontomine set of tools for literature searches of potential binding proteins, binding constant predictions, binding site predictions, and pathway network pattern analysis. The analyses indicated that 6 of the 13 natural products predicted binding proteins which were important targets for established cancer treatments. Improvements in effectiveness were predicted for artificial combinations of 2 or 3 natural products. That effect might be attributed to drug synergism rather than increased numbers of binding proteins bound (dose effects). Among natural products, the combinations of aloe emodin with mevinolin and honokiol were predicted to be the most effective combination for AML-related predicted binding proteins. Therefore, plant extracts may in future provide more effective medicines than the single purified natural products of modern medicine, in some cases.

High-throughput proteomics platform for clinical applications

Project description:Clinical proteomics holds the promise to accelerate the discovery of disease biomarkers, as well as to predict disease trajectories. Here we present a new platform for high-throughput plasma and serum proteomics, which combines an automated sample preparation workflow, robust high-flow liquid chromatography, and an optimized SWATH-MS acquisition scheme as well as data processing workflow. The process requires as little as 5uL serum or plasma and makes use of fast 5-minute chromatographic gradients. The dataset shows the robustness and precision of the workflow and consists of commercial plasma and serum samples that were distributed in 4 different 96 well plates and injected within a sample series of 417 serum injections. Further, the dataset includes of injections of a single sample (pooled from 32 prepared commercial serum samples) every 10 injections.

A natural love of natural products.

Project description:Recent research on the chemistry of natural products from the author's group that led to the receipt of the ACS Ernest Guenther Award in the Chemistry of Natural Products is reviewed. REDOR NMR and synthetic studies established the T-taxol conformation as the bioactive tubulin-binding conformation, and these results were confirmed by the synthesis of compounds which clearly owed their activity or lack of activity to whether or not they could adopt the T-taxol conformation. Similar studies with the epothilones suggest that the current tubulin-binding model needs to be modified. Examples of natural products discovery and biodiversity conservation in Suriname and Madagascar are also presented, and it is concluded that natural products chemistry will continue to make significant contributions to drug discovery.

The Natural Products Atlas 2.0: a database of microbially-derived natural products.

Project description:Within the natural products field there is an increasing emphasis on the study of compounds from microbial sources. This has been fuelled by interest in the central role that microorganisms play in mediating both interspecies interactions and host-microbe relationships. To support the study of natural products chemistry produced by microorganisms we released the Natural Products Atlas, a database of known microbial natural products structures, in 2019. This paper reports the release of a new version of the database which includes a full RESTful application programming interface (API), a new website framework, and an expanded database that includes 8128 new compounds, bringing the total to 32 552. In addition to these structural and content changes we have added full taxonomic descriptions for all microbial taxa and have added chemical ontology terms from both NP Classifier and ClassyFire. We have also performed manual curation to review all entries with incomplete configurational assignments and have integrated data from external resources, including CyanoMetDB. Finally, we have improved the user experience by updating the Overview dashboard and creating a dashboard for taxonomic origin. The database can be accessed via the new interactive website at https://www.npatlas.org.
