Regulatory and Conventional T cells treated by exosomes

ABSTRACT: Regulatory and Conventional T cells treated by exosomes and analyzed at proteomic level by LTQ Orbitrap XL ETD (Thermo Scientific instrument model). Specifically, T cells not treated (Ctrl; n=4 biological replicates x n=2 technical replicates), T cells treated by EXO-Treg (EXO_TReg; n=4 biological replicates x n=2 technical replicates) and Tcells treated by EXO-TConv (EXO_Tconv; n=4 biological replicates x n=2 technical replicates) were analyzed for a total of 24 LC-MS/MS runs.

Comparative proteomic analysis of mouse CD4+Foxp3+ regulatory T cells and CD4+Foxp3- conventional T cells

Project description:In this study, we compared the proteomes of mouse CD4+Foxp3+ regulatory T cells (Treg) and CD4+Foxp3- conventional T cells (Tconv) in order to build a data set of proteins differentially regulated in these two cell populations. The data set contains mass spectrometry results from the analysis of 7 biological replicates of Treg/Tconv cell samples purified by flow cytometry, each experiment performed from a pool of 4-5 mice. Global proteomic analysis of each sample was performed by single-run nanoLC-MS/MS, using chromatographic separation of peptides on 50cm C18 reverse-phase columns, with either a 480min gradient on LTQ-Velos orbitrap mass spectrometer (replicates 1 and 2) or a 300min gradient on Q-Exactive orbitrap mass spectrometer (replicates 3-7). Several MS injection replicates were performed for some experiments, leading to 27 raw files composing the data set. The detailed description of each analysis (file name, sample type, biological replicate number, MS technical replicate number, MS instrument used, sample name in MaxQuant ouput) is given in the table “Files list.txt”.

Project description:In the project “ULK1 regulated phosphatases” by Zehan Hu, Devanarayanan Siva Sankar, Björn Stork and Jörn Dengjel two sets of bottom-up MS-based chemical proteomics experiments were performed in which phosphatase complexes were enriched based on their activity using microcystin-LR coupled sepharose beads. (1) Three biological replicates of MEFs (triple labeling) were performed comparing phosphatase activity (36 raw files labeled "2018"). ULK1 MEFs were compared DKO MEFs, both in rapamycin conditions. Empty beads were used as negative control (Ctrl). Following experiments were performed: (2) Three biological replicates of A549 cells (triple labeling) were performed comparing phosphatase activity (30 raw files labeled "A549"). A549 cells in fed conditions (DMEM) were compared to rapamycin treated cells (Rapa). Empty beads were used as negative control (Ctrl).
