Project description:Bacteria of the genus Achromobacter are environmental germs, with an unknown reservoir, which can become opportunistic pathogens in immunocompromised patients, and be responsible for bacteremia, meningitis, pneumonia and peritonitis. Achromobacter xylosoxidans is an emerging pathogenic bacterium frequently isolated in the context of cystic fibrosis (CF). Recent studies show that A. xylosoxidans is involved in the degradation of the respiratory function of CF patients. The respiratory ecosystem of CF patients is colonized by bacterial species that constantly fight for space and access to nutrients. In particular, these bacteria use an antagonism system, a type VI secretion nanomachine (T6SS), which represents a virulence factor in many pathogenic bacteria. This study aimed to investigate the prevalence of the T6SS genes in Achromobacter xylosoxidans isolated in cystic fibrosis patient. We also evaluated clinical and molecular characteristics of T6SS-positive A. xylosoxidans strains. We have shown that A. xylosoxidans possesses a T6SS-encoded gene cluster and that some environmental and clinical isolates assemble a functional T6SS nanomachine. The A. xylosoxidans T6SS is used to target competitor bacteria, including other CF-specific pathogens. We gathered some evidences pointing toward a role of T6SS in CF-lung colonization: i, CF mimicking conditions trigger the activation of A. xylosoxidans T6SS; ii, we detected Hcp in the sputum of CF patient and iii, the T6SS helps internalization of A. xylosoxidans in lung epithelial cells. Our study highlights a new clinical determinant of the virulence of A. xylosoxidans as well as new diagnostic and therapeutic options in cystic fibrosis.

We have isolated and sequenced several P. aeruginosa isolates from the sputum of CF patients and used phenotypic, genomic and proteomic analyses to compare these CF derived strains with each other and with the model strain PAO1.

Project description:Backtround:Cystic fibrosis (CF) is an inherited genetic disorder caused by the cystic fibrosis transmembrane conductance regulator(CFTR) gene mutation, producing sticky and thick mucosal fluids. This leads to an environment that facilitates the colonization ofopportunistic microorganisms, causing progressive acute and chronic lung infections.Rothia mucilaginosa, an oral commensal, isrelatively abundant in the lungs of CF patients. Recent studies have unveiled the anti-inflammatory effects ofR. mucilaginosausinginvitro3D lung epithelial cell culture andin vivomouse models. Apart from its probiotic effect,R. mucilaginosacan be pathogenic,resulting in severe infections. This dual nature highlights the bacterium’s complexity and diverse impact on health and disease.However, its metabolic capabilities and genotype-phenotype relationships remain largely unknown.Results:To gain insights intoR. mucilaginosa’s cellular metabolism and genetic alterations, we developed the first manually curatedgenome-scale metabolic model,iRM23NL. Through growth kinetic experiments and high-throughput phenotypic microarray testings,we defined its complete catabolic phenome. Subsequently, we assessed the model’s effectiveness in accurately predicting growthbehaviors and utilizing multiple substrates. We used constraint-based modeling techniques to formulate novel hypotheses that couldexpedite the development of antimicrobial strategies. More specifically, we detected putative essential genes and assessed their effecton metabolism under varying nutritional conditions. These predictions could offer novel potential antimicrobial targets without laboriouslarge-scale screening of knock-outs and mutant transposon libraries. Finally, we examined the production levels of enterobactin undervarying nutritional conditions and suggested compounds that could alter its production.Conclusion:Overall,iRM23NL demonstrates a solid capability to predict cellular phenotypes and holds immense potential as avaluable resource for accurate predictions in advancing antimicrobial therapies. Project description:Pseudomonas aeruginosa airway infection is the primary cause of death in Cystic Fibrosis (CF). During early infection P. aeruginosa produces multiple virulence factors, which cause acute pulmonary disease and are largely regulated by quorum sensing (QS) intercellular signalling networks. Longitudinal clinical studies have observed the loss, through adaptive mutation, of QS and QS-related virulence in late chronic infection. Although the mechanisms are not understood, infection with QS mutants has been linked to a worse outcome for CF patients. By comparing QS-active and QS-inactive P. aeruginosa CF isolates, we have identified novel virulence factors and pathways associated with QS disruption. In particular, we noted factors implicating increased intra-phagocyte survival. Our data present novel targets as candidates for future CF therapies. Some of these targets are already the subject of drug development programmes for the treatment of other bacterial pathogens and may provide cross-over benefit to the CF population. Project description:The opportunistic bacterium Pseudomonas aeruginosa is a major nosocomial pathogen causing both devastating acute and chronic persistent infections. During the course of an infection, P. aeruginosa rapidly adapts to the specific conditions within the host. In the present study, we aimed at the identification of genes that are highly expressed during biofilm infections such as in chronically infected lungs of patients with cystic fibrosis (CF), burn wounds and subcutaneous mouse tumours. We found a common subset of differentially regulated genes in all three in vivo habitats and evaluated whether their inactivation impacts on the bacterial capability to form biofilms in vitro and to establish biofilm-associated infections in a murine model. Additive effects on biofilm formation and host colonization were discovered by the combined inactivation of several highly expressed genes. However, even combined inactivation was not sufficient to abolish the establishment of an infection completely. These findings can be interpreted as evidence that either redundant traits encode functions that are essential for in vivo survival and chronic biofilm infections and/or bacterial adaptation is considerably achieved independently of transcription levels. Supplemental screens, will have to be applied in order to identify the minimal set of key genes essential for the establishment of chronic infectious diseases. Ex-vivo samples were collected from burn wound, cystic fibrosis patients mucous and mice tumor and stabilized for the RNA extraction. Recovered clinical strains were cultivated in rich medium control conditions untill the early stationary phase and RNA was extracted. The murine tumors were infected with burn wound isolated strains

Project description:The airways of cystic fibrosis patients are chronically colonized by a diverse range of microbial pathogens, the composition of which changes throughout life Alteration to the pulmonary environment caused by inter-microbial interactions and pathogen-host interactions influence the type of microbes that can engage in sustained infection. The opportunistic bacterial pathogen Pseudomonas aeruginosa is the primary cause of morbidity and mortality amongst individuals with cystic fibrosis and it is estimated that 60 – 80 % of cystic fibrosis patients experience chronic P. aeruginosa infection by the age of 20 years Aspergillus fumigatus is the most prevalent fungal pathogen isolated from cystic fibrosis airways, affecting up to 58% of patients. It is the causative agent of allergic bronchopulmonary aspergillosis (ABPA), a hypersensitivity disorder resulting from the inhalation of fungal conidia. Although co-colonization of the cystic fibrosis airways by P. aeruginosa and A. fumigatus is rare (3.1 – 15.8 %) disease prognosis is poor when both are present. However, sequential infection is more common. It has recently been suggested that A. fumigatus is more prevalent in juvenile cystic fibrosis patients that has been initially reported due to inconsistencies in the culture methods used to detect A. fumigatus. Despite the prevalence and persistence of A. fumigatus, P. aeruginosa predominates as the primary pathogen in the cystic fibrosis lung, suggesting that interactions with other pathogens such as A. fumigatus may influence the pathogenicity of P. aeruginosa by altering its virulence. We report here an investigation of the effect of culturing P. aeruginosa in the presence of A. fumigatus by measuring differences in growth rate and the overall proteome of the bacteria. It was hypothesized that A. fumigatus creates an environment that promotes a metabolic-driven increase in P. aeruginosa that results in it outcompeting the fungus. The molecular basis of this increased proliferation was investigated further using Label-free quantitative (LFQ) proteomics to characterise the proteome changes in P. aeruginosa when exposed to the supernatant of i) A. fumigatus alone ii) the supernatant of an A. fumigatus/P. aeruginosa co-culture and iii) P. aeruginosa alone. LFQ proteomics involves the simultaneous identification and quantification of thousands of proteins (the ultimate determinants of phenotype) from a single sample has recently been employed to characterise the P. aeruginosa proteome in response to iron limiting conditions, resolving how how the bacteria survives and proliferates in such environments.

Project description:Pseudomonas aeruginosa is a common pathogen in the lungs of the cystic fibrosis patients. As infection develops the organism progressively adapts to its environment and its mode of pathogenesis alters, frequently including the loss of quorum sensing regulated virulence factors. We used microarrays to detail differences between two P. aeruginosa isolates from CF patients, one of which (UUPA38) exhibited an active quorum sensing system (QS+) typical of early acute infection while the other (UUPA85) was QS-compromised (QS-) typical of chronic CF-adapted infection. Bacterial cell biomass was harvested from triplicate biofilm and planktonic cultures of each of 2 strains of P. aeruginosa. RNA was extracted, converted to cDNA and hybridized to Affymetrix microarrays. We aimed to identify genes which were differentially transcribed between the 2 isolates during both modes of growth.
