Shotgun proteomics dataset of Avena Sativa cultivar Sang using three extraction buffer

ABSTRACT: Three protein extraction protocols were used to extract the total proteins from a Swedish Oats cultivar Sang. Then LC-MS/MS was used to analyse the dataset. LC-MS/MS data were acquired in SCIEX 6600 TF instrument using Gas-Phase Fractionation.

There were 30 differential metabolites under positive ion mode and 23 differential metabolites under negative ion mode, respectively.

Comparative analysis of three extraction method for simultaneous metabolomic and proteomic profiling

Project description:The simultaneous analysis of the proteome and metabolome in biological samples is essential for advancing systems biology, enabling a deeper understanding of molecular mechanisms governing diverse biological processes. This study compares three extraction methods: the Bligh and Dyer method, the Matyash method, and a simple methanol extraction technique. This study was conduct on lyophilized potato tuber powder, a complex matrix containing starches, proteins, and a variety of metabolites. With the use of high-resolution mass spectrometry (HRMS), specifically nanoLC-MS/MS and direct infusion Fourier transform ion cyclotron resonance mass spectrometry (DI-FT-ICR-MS), we aimed to select one of these extraction methods to understand the behaviours of several potato cultivar facing cold stress. Our findings indicate that the Matyash and methanol extraction methods provided superior performance and reproducibility for proteomic analysis, while all methods offered similar results in metabolomic profiling. Moreover, the dual-phase extraction from the Bligh and Dyer and Matyash methods revealed distinct and complementary datasets, emphasizing the importance of multi-phase approaches for comprehensive molecular characterization. Despite some redundancy observed between polar and apolar phases, the overall analysis highlights the necessity of optimal extraction techniques for future proteomic and metabolomic studies. These results enhance our understanding of the potato tuber’s biological landscape.

Paediatric Saliva Protein Library (Burn patients and Healthy Controls) and SWATH analysis

Project description:A paediatric saliva protein spectral library was created using drool samples collected from children with small area burn injury as well as healthy controls. Iso-electric focussing, LDS-PAGE and a combination of both fractionation methods were utilised to increase the protein coverage of the library. This resulted in the identification of 1310 proteins at a 10% FDR cut-off. The library samples were analysed using DDA-MS. The generated protein spectral library was used to quantify the abundance of 742 proteins in each individual participant sample using SWATH-MS. All samples were run on a Sciex TripleTOF 6600 mass spectrometer, and the data was processed using the OneOmics Suite v3.0 (SCIEX). Index retention time proteins were used in this experiment. The effect of burn injury and various burn characteristics on salivary protein abundance profiles were evaluated.

Effects of biodegradable Film Mulching on Yield, Grain Quality, and Soil Metabolic Characteristics of Water-Saving and Drought-Resistant Rice

Project description:This study investigates the metabolic changes in paddy soil subjected to three different rice cultivation treatments: non-flooded unmulched cultivation (UM), non-flooded biodegradable film mulching cultivation (BM), and traditional flooding cultivation (TF). Untargeted metabolomics analysis was performed on rhizosphere soil samples collected at harvest stage using liquid chromatography-tandem mass spectrometry (LC-MS/MS) in both positive and negative ionization modes. Raw data were acquired on a SCIEX mass spectrometer (wiff format). Soil metabolites were annotated using the Human Metabolome Database (HMDB) and KEGG pathways. This study is part of a larger investigation into the effects of biodegradable film mulching on yield, grain quality, and soil metabolic characteristics of water-saving and drought-resistant rice (variety Hanyou 73).

Profiling of glioma C6 and astrocytes rat cell lines before and after co-cultivation.

Project description:We have grown C6 glioma cells and rat astrocytes, as well as astrocyte cells co-cultured together with C6 glioma. We performed proteome-wide LC-MS analysis of this experimental groups. The data including LC-MS/MS raw files and exported MaxQuant report. For our co-cultivated in vitro model we used astrocytes and C6 glioma cells. Astrocytes cell lines isolated from rat brain tissue. We analyzed astrocytes in two conditions: beforeand after co-cultivation. Proteins were assessed in an untargeted label-free bottom-up proteomic experiment using IDA approach (i.e. InformationDependent Acquisition) on AB Sciex TripleTOF 6600 Q-TOF mass-spectrometer coupled with LFQ (label-free quantification) approach by MaxQuant software. Dataset covers 165 samples (11 biological rand 5 technical replicates)

Project description:In this study, we analyzed the early response of two rice cultivars to infection by RSV (Rice stripe virus) and its carrier at the transcriptome level using next-generation deep-sequencing techniques. We investigated the alteration in gene expression between a disease-resistant cultivar and a susceptible cultivar before and after inoculation with RSV by co-culturing with Laodelphax striatellus for 48 h. Our study provides insight at the molecular level into the mechanism of development of rice stripe disease, which contributes to our understanding of the rice-RSV interaction.
