We have developed a deep-scale proteome and phosphoproteome database from 44 representative acute myeloid leukemia (AML) patients from the LAML TCGA dataset and 6 healthy bone marrow-derived controls. After confirming data quality, we orthogonally validated several previously undescribed features of AML revealed by the proteomic data. Project description:Nicotiana benthamiana plants were infiltrated with three different constructs: 1) N-TurboID-3HA 2) NTIR-TurboID-3HA or 3) Citrine-TurboID-3HA. N-TurboID is the full length N-gene fused to TurboID, NTIR-Turbo is the TIR domain of the N-gene fused to turboID, and Citrine-TurboID is the control construct. Three biological replicates for each construct were labeled with TMT10Plex reagents (Lot TB260979). N-TurboID (TMT: 126, 127N, 126C); NTIR-TurboID (TMT: 128N, 128C, 129N); citrine-TurboID (TMT: 129C, 130N, 130C). Biotinolayted proteins were enriched with streptavidin beads (equal protein input onto beads) and digested into peptides with Trypsin/LysC. Transcriptomic effects of forced expression of FOXO3, PRDM1⍺ and PRDM1β in pre-B ALL cell line 697 [exp1]

Project description:Lentiviral constructs expressing candidate tumoure suppressor genes were transduced into 697 cells. Of the candidates FOXO3, two isoforms of PRDM1 (⍺ and β) suppressed growth in-vitro and in-vivo. To indentify tumour suppressor mechanisms we extracted RNA from triplicate 697 cultures four days after transduced with empty vector (SIN-SIEW) or constructs expressing FOXO3, PRDM1⍺ or PRDM1β. Approximately 90 million 100bp paired-end reads were generated per sample by illumina sequencing.

MicroID: A Novel Biotin Ligase Enables Rapid Proximity Ligation Proteomics

Project description:Identifying protein-protein interactions is central to dissecting signaling and regulatory processes in cells. BioID is a proximity ligation method that uses a promiscuous biotin ligase to detect protein-protein interactions in cells in a highly reproducible manner. Recent advancements in proximity ligation tools have improved efficiency and timing of labeling, allowing for measurement of interactions on a cellular timescale. However, issues of size, stability, and background labeling of these constructs persist. Here we modified the structure of BioID2 to create a smaller, highly active, biotin ligase that we named MicroID. Truncation of the c-terminal of BioID2 and mutations to alleviate blockage of biotin/ATP binding at the active site of BioID2 resulted in a smaller, highly active construct with lower baseline labeling. Several additional point mutations improved the function of our modified MicroID construct compared to BioID2 and other biotin ligases, including TurboID and miniTurbo. MicroID is the smallest biotin ligase (180 AA for microID vs. 257 AA for miniTurbo and 338 AA for TurboID), yet it demonstrates only slightly less labeling activity than TurboID and outperforms miniTurboID. MicroID also had lower background labeling than TurboID. For experiments where precise temporal control of labeling is essential, we developed a MicroID mutant that has lower labeling efficiency, but significantly reduced biotin scavenging compared to BioID2. Finally, we demonstrate utility of MicroID in mass spectrometry experiments by localizing MicroID constructs to subcellular organelles and measuring protein-protein interactions.

Furthermore, stable miR-155 overexpressing GBM cells show a decrease in AGTR1-mediated cell proliferation, invasion, foci formation, anchorage-independent growth, Epithelial to Mesenchymal Transition and stemness.
