MS/MS Carpotroche brasiliensis

ABSTRACT: Immature seeds of C. brasiliensis were collected in Cabruca in the region of Camamu-BA, Brazil. Proteins were extracted from a pool of three biological repeats per treatment, according to the methodology described by Pirovani et al. (2008) with modifications. The peptides were analyzed in a liquid comatography system (Agilent 1290 Infinity II HPLC) coupled to a quadrupole/Time-of-Flight mass spectrometer (Agilent 6545 LC/QTOF).

Project description:Data-dependent acquisition results for air samples, collected using PDMS-coated and uncoated polycarbonate lenses. Separation was conducted on an Agilent 1290 Infinity II HPLC with InfinityLab Poroshell 120 EC-C18 (Agilent) column (100 mm x 2.1 mm x 1.9 um). Lenses were extracted by wiping with isopropyl alcohol wipes (for uncoated polycarbonate lenses) or acetonitrile wipes (for PDMS-coated lenses). Wipes were extracted by shaking in acetonitrile for 15 minutes at 150 RPM, then concentrated to near dryness and reconstituted in 0.5 ml.

BASE-A space experiment with Rhodospirillum rubrum S1H

Project description:R. rubrum S1H inoculated on solid minimal media was sent to the ISS in September 2006 (BASE-A experiment). After 10 days flight, R. rubrum cultures returned back to Earth. These cultures were then subjected to both transcriptomic and proteomic analysis and compared with the corresponding ground control. Whole-genome oligonucleotide microarray and high throughput proteomics, which offer the possibility to survey respectively the global transcriptional and translational response of an organism, were used to test the effect of space flight. Moreover, in an effort to identify a specific stress response of R. rubrum to space flight, ground simulation of space ionizing radiation and space gravity were performed under identical culture setup and growth conditions encountered during the actual space journey. This study is unique in combining the results from an actual space experiment with the corresponding space ionizing radiation and modeled microgravity ground simulations, which lead to a more solid dissection of the different factors contribution acting in space flight conditions. Total RNA was extracted from R. rubrum S1H grown after 10 days in space flight or after 10 days in simulated ionizing radiation or simulated microgravity. Each microarray slide contained 3 technical repeats.

Next Generation Sequencing Facilitates Quantitative Analysis of Transcriptomes in negative control and miR-1290 knockdown HCT116 cells

Project description:Colorectal cancer (CRC) ranks third in incidence and second in mortality among cancers worldwide. Emerging researches showed that microRNAs (miRNAs) play an important role in CRC progression. Here, we aimed to investigate the expression and regulatory mechanism of miR-1290 in CRC. miR-1290 is significantly overexpressed in CRC primary tissues and metastatic tissues compared to that in normal tissues, and up-regulated miR-1290 is correlated with poor overall survival (OS) of CRC patients. Functional experiments showed that miR-1290 can promote the proliferation, migration, invasion and inhibit apoptosis of CRC cells. Mechanistically, miR-1290 directly targets KLF9 and promotes the malignancy progression of CRC cells through regulating MMP9 and p53 expression, subsequently. In addition, high H3K4me3 levels in miR-1290 promoter region activate its transcription in CRC. In summary, our study demonstrated the expression and regulatory mechanism of miR-1290 in CRC which supports the notion that therapeutic targeting of miR-1290 may be a promising treatment approach for CRC patients.

PNACIC LC-IMS-MS/MS Internal Standards

Project description:Samples containing stable isotope-labeled internal standards added to plasma and liver samples. Standards were obtained from a mix of NIH standards representing nine metabolite classes and the QreSS kit from Cambridge Isotope Laboratories (MA, USA). The samples were chromatographically separated using hydrophilic interaction liquid chromatography (HILIC) and reversed-phase liquid chromatography (RPLC) chemistries in separate injections. The LC system was coupled to an Agilent 6560 ion mobility quadrupole time of flight mass spectrometer (Agilent Technologies, CA, USA), and the standards were analyzed in both positive and negative ionization mode. The MS/MS data were acquired at collision energies of 10, 20, and 40eV using an all-ions fragmentation approach with frames alternating between high and low fragmentation using a mass range of 50-1500 m/z.
