Identification of IRE1a interacting proteins with or without FBS treatment

ABSTRACT: We found IRE1a was involved in protein synthesis. Then we are trying to determine the interacting proteins with IRE1a after FBS. IRE1a KO and HA-IRE1a reconstituted MEFs cells were firstly starved, then were treated with FBS. The cells were lysed with IP buffer. HA antibody to used to performed the IP experiment. Samples were run in SDS-PEAG gels. With coomassie staining proteins were cut down from the Gel.

Project description:We are trying to determine the new synthesized proteinns after FBS treatment. We used R6/K4 and R10/K8 to lable the new synthesized proteins. Wild-type mouse embryonic fibroblasts (MEFs) were cultured in regular arginine and lysine (R0/K0) medium and starved in serum-free medium for 4 hours before treatment. R6/K4 or R10/K8 medium with or without FBS was used to culture MEFs for 6 hours. Total proteins were harvested and mixed at equal amount for LC/MS.

Identification the phosphorylation sites in S6K1 after ERK activation

Project description:We found there was strong association between the activity of ERK and S6K1. We tried to determine if ERK was able to directly phosphorylate S6K1. HEK293A cells were transfected with HA-S6K1 or/and ERK plasmids. Then IP was performed with HA antibody. Samples were run in SDS-PEAG gels. With coomassie staining HA-S6K1 were cut down from the Gel at a molecular weight around 70kd.

Project description:v-ATPase Vo and V1 domains were isolated via Co-IP from MEFs expressing HA-Atp6V1B2 and FLAG-Atp6VoaA3 using HA- and FLAG-tag antibodies. Treatment groups were full medium (control), amino acid starvation (60 min) and restimulation (30 min). Cells were grown in SILAC medium for 3 passages.

Project description:To analyze MARVELD1 interacting proteins, HeLa cells were transfected with MARVELD1-Flag or pcDNA3.1 (PC), then treated with 8 mM Hydroxyurea (MCE, USA) or DMSO for 24 h, and subjected to IP assays with anti-DYKDDDDK magnetic agarose (Thermo, USA). After washing five times with PBS buffer, samples were boiled in 2× SDS loading buffer, resolved in SDS-PAGE, visualized by Coomassie Blue staining, and subjected to liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis (PTM Bio, China, project number: FA203GI).

MEF wt versus Med23-/- KO after 20% Serum Stimulation

Project description:Affymetrix MOE430A arrays. Mouse embryonic fibroblasts (MEFs) from E11 passaged through crisis. Starved in 0.5% FBS for 16 h then stimulated by 20% serum final concentration for 30 minutes. The purpose was to identify genes affected by the loss of MED23 protein (subunit of the mediator complex). Samples were assayed in duplicate (Set 1 and Set 2) for starved state and serum state cells. Cells starved in low-serum (0.5%) for 16 h then add final conc. 20% FBS for 30 minutes. Harvest total RNA from duplicate samples. One sample set is kept starved and serves as the baseline. The other set is stimulated. This is done for both wild-type cell and the Med23-/- KO cells. We looked for gene expression fold changes greater than 2 (plus or minus) to find genes affected for serum stimulation by the loss of MED23, looking in detail at immediate early genes like Egr1.

Project description:Investigation of DNA methlation changing in thymidine treatment-induced MEFs. Mouse embryonic fibroblasts (MEFs) were obtained at E14.5 embryos and supplied with Dulbecco’s modified Eagle’s medium (DMEM) (Invitrogen) with 15% FBS, 100 μg/ml streptomycin and 100 U/ml penicillin. Potential hematopoietic progenitor cells (CD45+CD41+CD31+c-Kit+) were negatively selected with Biotin labeled anti-CD45, anti-CD31, anti-CD41 and anti-c-Kit antibodies by magnetic beads. Hereafter, treated MEFs are referred to as 4neg MEFs for initiation of induction. 4neg MEFs were seeded on mitomycin (MMC)-treated MEFs as feeder cells and cultured in DMEM with 15% FBS, 100 μg/ml streptomycin, 100 U/ml penicillin, 2 mM L-glutamine, 0.1 mM non-essential amino acids and 100 μM thymidine as induction medium for 2 days followed with analysis
