PAP-gamma associates with PAXT nuclear exosome to control the stability of PROMPT ncRNAs

ABSTRACT: Endogenous ZFC3H1 was tagged in 293T cells. Dignam cellular extracts where subjected to sequential FLAG and HA immunoprecipitation and elution. Complexes were then analyzed using mass spectrometry at the taplin mass spectrometry facility. The 2 samples are FLA-HA IP in wild-type 293T cells and Flag-HA IP in FH-ZFC3H1 293T cells.

Project description:To identify candidate mTOR-interacting molecules, we performed an anti-Flag immunoprecipitation (IP) followed by mass spectrometry (MS)-based proteomic analysis in 293T cells overexpressing Flag-tagged mTOR. We identified P4HA2 binding proteins with anti-HA IP followed by (MS)-based proteomic analysis in 293T cells overexpressing HA-tagged P4HA2. To speculate that mTOR can be hydroxylated by P4HA2. We used 293T cells overexpressing Flag-mTOR, Flag-mTOR/HA-P4HA2, and Flag-mTOR/HA-P4HA2-overexpressing cells treated with EDHB, we conducted an anti-Flag IP to capture and enrich mTOR protein, and the immunoprecipitates were subjected to MS analysis.

Foxd3 promotes the exit from naïve pluripotency and prevents germline specification through enhancer decommissioning [ChIP-Seq]

Project description:Following implantation, mouse epiblast cells transit from a naïve to a primed state in which they are competent for both somatic and primordial germ cell (PGC) specification. Using mouse embryonic stem cells (mESC) as an in vitro model to study the transcriptional regulatory principles orchestrating peri-implantation development, here we show that the transcription factor Foxd3 is necessary for the exit from naïve pluripotency and the progression to a primed pluripotent state. During this transition, Foxd3 acts as a repressor that dismantles a significant fraction of the naïve pluripotency expression program through the decommissioning of active enhancers associated with key naïve pluripotency and early germline genes. Subsequently, Foxd3 needs to be silenced in primed pluripotent cells to allow the reactivation of relevant genes required for proper PGC specification. Our findings uncover a wave of activation-deactivation of Foxd3 as a crucial step for the exit from naïve pluripotency and subsequent PGC specification. Genome-wide binding profiles for Foxd3 were investigated in mouse embryonic stem cells (mESC). A mESC line (FH-Foxd3 mESC line) expressing exogenous Foxd3 tagged with Flag and HA epitope (FH-Foxd3) at nearly endogenous levels was generated. ChIPs were performed against FH-Foxd3 using anti-HA or anti-Flag antibodies.

Role of Prdm14 in mouse embryonic stem cells: ChIP-seq and RNA-seq analyses

Project description:Prdm14 is a PR-domain and zinc-finger protein whose expression is restricted to the pluripotent cells of an early embryo, embryonic stem cells (ESCs), and germ cells. Here we show that Prdm14 safeguards mouse ESC maintenance by preventing induction of extraembryonic endoderm (ExEn) fates. Conversely, Prdm14 overexpression impairs ExEn differentiation during embryoid body (EB) formation. Prdm14 occupies and represses genomic loci encoding ExEn differentiation factors, while also binding to and promoting expression of genes associated with ESC self-renewal. Prdm14-bound genomic regions significantly overlap those occupied by Nanog and Oct4, are enriched in a chromatin signature associated with distal regulatory elements, and contain a unique DNA-sequence motif recognized by Prdm14 in vitro. Our work identifies Prdm14 as a new member of mouse ESC (mESC) transcriptional network, which plays a dual role as a context-dependent transcriptional repressor or activator at distal silencers and enhancers. [ChIP-seq] Genome-wide mapping of Prdm14 binding sites in mouse embryonic stem cells: A FLAG-HA tagged Prdm14 (FH-Prdm14) mESC line was established. FLAG-HA double ChIP (ChIP with FLAG antibody followed by ChIP with HA antibody) was performed with FH-Prdm14 mESCs (Prdm14-ChIPseq) and as a negative control, wildtype mESCs (FLAG-HA_ChIPseq). H3K4me1 ChIPseq in mouse ES cells. Using published H3K4me1 data, we found there is a correlation between Prdm14 binding and H3K4me1 marks. So we obtained our own H3K4me1 data, using the wildtype mESCs. Identification of pomalidomide-dependent CRBN binding proteins

Project description:The CRL4-FH-CRBN complex was purified from 293T cells stably expressing FH-CRBN and stained with CBB following SDS-PAGE. The purified complex was incubated with various cell extracts for 24 h in the presence or absence of pomalidomide.
