Molecular classification of bladder cancer: global mRNA classification versus tumor cell phenotype classification.

Project description:In this study gene expression profiles for 307 cases of advanced bladder cancers were compared to molecular phenotype at the tumor cell level. TUR-B tissue for RNA extraction was macrodissected from the close vicinity of the tissue sampled for immunohistochemistry to ensure high-quality sampling and to minimize the effects of intra-tumor heterogeneity. Despite excellent agreement between gene expression values and IHC-score at the single marker level, broad differences emerge when samples are clustered at the global mRNA versus tumor cell (IHC) levels. Classification at the different levels give different results in a systematic fashion, which implicates that analysis at both levels is required for optimal subtype-classification of bladder cancer.

The accumulation profiles of terpene metabolites in three Muscat table grape cultivars through HS-SPME-GCMS

Project description:Aroma is an important parameter for table grapes and wines; terpenes are typical compounds in Muscat-type grape cultivars and can be easily perceived by humans because of their low olfactory threshold. Volatile terpenes contribute directly to the aroma character, while glycoside-bound terpenes are potential aromatic compounds and can be changed to their volatile forms via hydrolysis. With gas chromatography-mass spectrometry and a solid-phase microextraction method, an automatic data analysis platform was constructed; terpene compounds were identified and quantified from three table grape cultivars at three stages during berry development, and the raw data were deposited in MetaboLights. Terpene metabolite accumulation profiles are presented in this article for integrative analysis with the transcriptome data and phenotypic data to elucidate the important candidate genes and mechanism for terpene biosynthesis. Our method has applications in the identification and quantification of terpene compounds with very low or trace concentrations.

Differential gene expression in resistant and susceptible peanut cultivars during Aspergillus infection

Project description:To identify peanut Aspergillus-interactive and Aspergillus-resistance genes, we carried out a large scale peanut Expressed Sequence Tag (EST) project followed by a peanut microarray study. For expression profiling, resistant and susceptible peanut cultivars were infected with a mixture of Aspergillus flavus and parasiticus spores. Microarray analysis identified 65 and 1 genes in resistant (C20) and susceptible (TF) cultivars, respectively, that were up-regulated in response to Aspergillus infection. In addition we identified 40 putative Aspergillus-resistance genes that were constitutively up-expressed in the resistant cultivar in comparison to the susceptible cultivar. Some of these genes were homologous to peanut, corn, and soybean genes previously shown to confer resistance to fungal infection. These results provide a comprehensive genome-scale platform for future studies focused on developing Aspergillus-resistant peanut cultivars through conventional breeding, marker-assisted breeding, or biotechnological methods by gene manipulation. Four samples were analyzed with four hybs. Two samples were obtained from resistant (C20) and and susceptible (TF) cultivars. Two factors were varied in the experimental design: (i) peanut cultivars (resistant (GT-C20) and susceptible (TF)) and (ii) Aspergillus exposure. A combination of these factors produced four hybridizations as follows: (1) C20Y vs. TFY (GT-C20 infected vs. TF infected) (2) C20Y vs. C20N (GT-C20 infected vs. not infected) (3) TFY vs. TFN (TF infected vs. not infected) (4) C20N vs. TFN (GT-C20 not infected vs. TF not infected)

Transcriptome profiles of three Muscat table grape cultivars at three developmental stage

Project description:Vitis vinifera is widely grown worldwide for making wine and for use as table grapes. Of the existing cultivars, some have a floral and fruity flavour, referred to as a Muscat flavour. It is well-documented that this flavour originates from a series of terpene compounds, but the mechanism of terpene content differences among the Muscat-type cultivars remains unclear. Transcript and terpene metabolite profiles were integrated to elucidate the molecular mechanism of this phenomenon. In this research, three genotypes with different aromatic strengths were investigated by RNA sequencing. A total of 27 fruit samples from three biological replicates were sequenced on Illumina HiSeq 2000 at three stages, corresponding to the veraison; berries had intermediate Brix value and were harvest-ripe. After quality assessment and data clearance, a total of 254.18 Gb of data with more than 97% Q20 bases were obtained, approximately 9.41 Gb data were generated per sample. These results will provide a valuable dataset for the discovery of the mechanism of terpene biosynthesis.

Global gene expression analysis of resistant and susceptible apple cultivars challenged with Penicillium expansum

Project description:Blue mold, caused by Penicillium expansum, is responsible for postharvest losses of apple fruit, and threatens human health through production of the potent mycotoxin patulin. No major gene(s) providing resistance have as yet been identified, but recent studies indicate a quantitative control of the disease. An AryANE chip covering 60K apple transcripts was used to identify possible candidate gene(s) that are differentially regulated between resistant and susceptible cultivars upon P. expansum infection. Induction of cell wall related gene (PGIP1), and three genes involved in the â€˜down-streamâ€™ flavonoid biosynthesis pathway (CHS, FLS and LDOX), shows the fundamental role of cell wall as an important barrier, and contents of polyphenolic compounds of fruits as a quantitative components in enhancing disease resistance to blue mold. Moreover, exogenous application of Jasmonic acid hormone enhanced the defense mechanism in fruits. This is the first report linking Jasmonic acid and activation of cell wall and flavonoid pathway genes in apple fruit resistance to blue mold. Results provide an initial categorization of genes that are potentially involved in the resistance mechanism, and should be useful for developing tools for gene marker-assisted breeding of apple cultivars with an improved resistance to blue mold.
