Bifidobacterium type strains grown anaerobically in MRS medium, glucose and l-cysteine

ABSTRACT: Bifidobacterium type strains were grown anaerobically in MRS medium (containing 2% (w/v) glucose and supplemented with 0.05 % (w/v) l-cysteine) at 37 C for 72 h, after which optical density OD600nm was measured and the culture supernatants were extracted as previously published (Laursen et al. 2021; Nature Microbiology) and analysed by LC-MS (DDA acquisition).

miRNA sequencing of extracellular vesicles derived from podocytes under high glucose stimulation.

Project description:Extracellular vesicles were isolated from the cell culture supernatants of podocytes under high glucose(HG), normal glucose(NG) and iso-osmolality stimulation (three replicates/group). miRNA sequencing was performed to identify differentially expressed miRNAs in podocyte-derived extracellular vesicles. After sequencing, A total of 1915 miRNAs were annotated from all samples . A comparison of the HG and NG groups showed that 11 miRNAs were differentially expressed (4 for up-regulated and 7 for down-regulated,|log2(fold change)| > 1, p-value < 0.05), while a comparison of the HG and iso-osmolality groups showed that 18 miRNAs were differentially expressed (1 for up-regulated and 17 for down-regulated, |log2(fold change)| > 1, p-value < 0.05). This study provides the results of miRNA alteration in podocytes extracellular vesicles under HG stimulation.

2-D DIGE proteomic profiles of three strains of Fusarium graminearum grown in agmatine or glutamic acid medium.

Project description:2D DIGE proteomics data obtained from three strains belonging to Fusarium graminearum s.s. species growing in a glutamic acid or agmatine containing medium are provided. A total of 381 protein species have been identified which do differ for abundance among the two treatments and among the strains (ANOVA<0.05 and abundance ratio>±1.3). Data on the diversity of protein species profiles between the two media for each strain are made available. Shared profiles among strains are discussed in Pasquali et al. [1]. Here proteins that with diverse profile can be used to differentiate strains are highlighted. The full dataset allow to obtaining single strain proteomic profiles.

Effect of NaCl concentration on the transcriptional network of E. coli in glucose minimal medium with glycine betaine

Project description:The growth rate of E. coli decrease continuously with NaCl concentration, however the pattern for metabolic efficiency as measured by optical density is corralated to a change in pattern in transcription data and proteomics.The analysis of the data suggest that between 4.5 and 5% NaCl, the metabolism switched from aerobic to fermentative pathways. The response to osmotic stress is similar to a response to oxidative stress. An example how a stagewise metabolic answer may be the result of continuously increasing stress.

Project description:The data presented are associated with the "Proteomic analysis of the adaptative response of Mucor spp. to cheese environment" (Morin-Sardin et al., 2016) article [1]. Mucor metabolism is poorly documented in the literature and while morphology and growth behavior suggest potential adaptation to cheese for some strains, no adaptation markers to cheese environment have been identified for this genus. To establish the possible existence of metabolic functions related to cheese adaptation, we used a gel based 2-DE proteomic approach coupled to LC-MS/MS to analyze three strains from species known or proposed to have a positive or negative role in cheese production as well as a strain from a non-related cheese-species.

Influence of trace-elements and glucose on Trichophyton rubrum grown in keratin medium

Project description:Trichophyton rubrum is a pathogenic fungus infecting human skin, hairs and nails. These substrates are low in most nutrients required for fungal growth and consequently are colonized only by very few fungal species. Especially, concentration of trace elements is low and a limiting factor for fungal growth. T. rubrum is a highly specialist fungus and adapted to this environment. By in-vitro experiments, we analyzed the influence of trace-elements on mRNA expression. We measured gene expression by RNAseq of two T. rubrum strains, STRB008 and STRB012, in three different cultivation condition, each in 6 replications. Keratin medium, without sugar supply, was used as basic medium. In the second condition, we added trace-elements to the keratin medium. In the third condition, we added glucose. We point to the evolutionary adaption of the fungus to the human skin. T. rubrum has a sophisticated system for the digestion and utilization of human skin protein and a relative low demand for trace-elements.
