Data Independent Acquisition from plasma samples

ABSTRACT: The Raw QE files are recorded from 38 clinical plasma samples from early stage pancreatic patients versus healthy controls. The abundant plasma proteins are depleted, and QE was operated under data independent acquisition mode. The quantification result was used for generating a proteomic dataset for deep learning purposes using neural network algorithms.

Interpreting biologically informed neural networks for enhanced proteomic biomarker discovery and pathway analysis

Project description:The incorporation of machine learning methods into proteomics workflows improves the identification of disease-relevant biomarkers and biological pathways. However, machine learning models, such as deep neural networks, typically suffer from lack of interpretability. Here, we present a deep learning approach to combine biological pathway analysis and biomarker identification to increase the interpretability of proteomics experiments. Our approach integrates a priori knowledge of the relationships between proteins and biological pathways and biological processes into sparse neural networks to create biologically informed neural networks. We employ these networks to differentiate between clinical subphenotypes of septic acute kidney injury and COVID-19, as well as acute respiratory distress syndrome of different aetiologies. To gain biological insight into the complex syndromes, we utilize feature attribution-methods to introspect the networks for the identification of proteins and pathways important for distinguishing between subtypes. The algorithms are implemented in a freely available open source Python-package (https://github.com/InfectionMedicineProteomics/BINN).

A genome-wide DNA methylation-based classifier differentiates intrahepatic cholangiocarcinomas from hepatic metastases of pancreatic ductal adenocarcinoma

Project description:Differentiating intrahepatic cholangiocarcinomas (iCCA) from hepatic metastases of pancreatic ductal adenocarcinoma (PAAD) is difficult. We hypothesized that DNA-methylation based machine-learning algorithms may be able to perform this task. We assembled genome-wide DNA-methylation data for iCCA, PAAD, and normal bile from publicly available sources. We used an internal cohort consisting of 72 samples to test our classifier.

Biomarkers of Cholangiocarcinoma and Pancreatic adenocarcinoma

Project description:Cholangiocarcinoma (CCA) and pancreatic adenocarcinoma (PDAC) may lead to the development of extrahepatic obstructive cholestasis. However, biliary stenoses can also be caused by benign conditions, and the identification of their etiology still remains a clinical challenge. We performed metabolomic and proteomic analyses of bile from patients with benign (n=36) and malignant conditions, CCA (n=36) or PDAC (n=57), undergoing endoscopic retrograde cholangiopancreatography with the aim of characterizing bile composition in biliopancreatic disease and identifying biomarkers for the differential diagnosis of biliary strictures. Comprehensive analyses of lipids, bile acids and small molecules were carried out using mass spectrometry (MS) and nuclear magnetic resonance spectroscopy (1H-NMR) in all patients. MS analysis of bile proteome was performed in five patients per group. We implemented artificial intelligence tools for the selection of biomarkers and algorithms with predictive capacity. Our machine-learning pipeline included the generation of synthetic data with properties of real data, the selection of potential biomarkers (metabolites or proteins) and their analysis with neural networks (NN). Selected biomarkers were then validated with real data. We identified panels of lipids (n=10) and proteins (n=5) that when analyzed with NN algorithms discriminated between patients with and without cancer with an unprecedented accuracy.

De novo inference of thermodynamic binding energies using deep learning models of in vivo transcription factor binding

Project description:We introduce Affinity Distillation (AD), a method for extracting thermodynamic affinities de-novo from in-vivo immunoprecipitation experiments using deep learning. We show that neural networks modeling base-resolution in-vivo binding profiles of yeast and mammalian TFs can accurately predict energetic impacts of varying underlying DNA sequence on TF binding. Systematic comparisons between Affinity Distillation predictions and other predictive algorithms consistently show that Affinity Distillation more accurately predicts affinities across a wide range of TF structural classes and DNA sequences. Affinity Distillation relies on in-silico marginalization against many sequence backgrounds, resulting in a higher dynamic range and more accurate predictions than motif discovery algorithms. Moreover, we show that Affinity Distillation can learn differential paralog-specific affinities, thereby making it possible to more accurately reconstruct regulatory networks in cells.

A systematic evaluation of pattern discovery algorithms

Project description:Pattern discovery algorithms are methods for discovering recurrent, non-random motifs widely used in the analysis of biological sequences. Many algorithms exist but few comparisons have been made amongst them. We systematically profile eight representative methods at multiple parameter settings across 174 diverse experimental datasets, including ten novel ChIP-on-chip datasets. We executed 16,777 pattern discovery analyses to assess prediction accuracy, CPU usage and memory consumption. For 144 datasets we developed a gold-standard using machine-learning algorithms; cross-validation was used for the remaining datasets. Performance was highly disparate, with median accuracy ranging from 32% to 96%. Importantly we were unable to replicate previously reported algorithm-rankings, emphasizing the need to use many and diverse experimental datasets. We found deterministic algorithms like Projection and Oligo/Dyad had the highest prediction accuracy. Computational efficiency was not linearly related to dataset size and becomes critical: some algorithms are intractably slow on large datasets. This work provides the first combined assessment of the CPU, memory, and prediction accuracies of pattern discovery algorithms on real experimental datasets. Improved prediction of endogenous HLA-associated epitopes based on mono-allelic mass spectrometry profiling

Project description:LC-MS/MS-based identification of HLA-peptides is poised to provide a deep understanding of the rules underlying antigen presentation. However, a key obstacle limiting the utility of MS data is the ambiguity arising from the co-expression of multiple HLA alleles. Here, we introduce a strategy for profiling the HLA ligandome one allele at a time. By using cell lines expressing a single HLA allele, optimizing immunopurifications, and developing a novel spectral search algorithm, we identified thousands of peptides bound to 16 different HLA class I alleles. These data enabled the discovery of novel binding motifs, and an integrative analysis quantifying the contribution of factors critical to epitope presentation, such as protein cleavage and gene expression. We trained neural network prediction algorithms with our large dataset (>24,000 peptides) and outperformed algorithms trained on datasets of peptides with measured affinities. We thus demonstrate a scalable strategy for systematically learning the rules of endogenous antigen presentation.
