DHX15 is involved in SUGP1-mediated RNA missplicing by mutant SF3B1 in cancer

ABSTRACT: HEK293T cells were transfected with the plasmid construct expressing FLAG-GST-tagged SUGP1 (aa 543-645), followed by two rounds of affinity purification using FLAG and GST tags. The purified proteins were resolved by SDS-PAGE, followed by staining with QC Colloidal Coomassie Stain (Bio-Rad). The relevant gel region (~85-100 KD) was excised, and the proteins in this gel section were identified by mass spectrometry.

FLAG-BIo-tagged MAT2A interactome analysis in HeLa cells

Project description:MAT2A is the enzyme synthesising S-adenosylmethionine which is utilized as the primary methyl group donor in biological methylation.HeLa cells that stably expressed the FLAG-Bio-tagged mouse MAT2A protein were established by retroviral infection. The FLAG-Bio-MAT2A cells, as well as normal HeLa cells as control, were lysed and the lysates were subjected to affinity purification using streptavidin to isolate FLAG-Bio-MAT2A together with its interacting proteins. The isolated proteins were separated by SDS-PAGE, and every lane was divided into 3 gel pieces. Then the proteins in the gel pieces were alkylated using acrylamide, were in-gel trypsin-digested and were subjected to LC-MS/MS for protein identification. Every 3 raw data files derived from the same sample were converted into a single MGF file before the database search. Raw files 200110-1 to 20110-3: control cell purification, files 200110-4 to 20110-6: FLAG-Bio-MAT2A cell purification.

Expression profile of splenocytes with glucose-6-phosphate isomerase (GPI) induced arthritis

Project description:To explore TNF-related genes in GPI-induced arthritis, we performed GeneChip analysis using arthritic splenocytes and control-immunized splenocytes. Among the arrayed TNFalpha-related genes, TIARP mRNA was highly expressed in arthritic splenocytes, with levels exceeding more than 20-times the control splenocytes The spleens of three GPI-GST (MW=89 kD) (300 Âµg) -immunized DBA/1 mice were harvested on day 10. As a control, the spleens of three GST (MW=26 kd) (100 Âµg) -immunized DBA/1 mice were used. Total RNA was extracted from the splenocytes using Isogen (Nippon gene), then 15 ug of RNA was utilized for cDNA synthesis by reverse transcription followed by synthesis of biotinylated cRNA through in vitro transcription. After cRNA fragmentation, hybridization with mouse 430A2.0 GeneChip (Affymetrix, Santa Clara, CA) with probes for 43,000 mouse genes ESTs was performed according to the protocol provided by the manufacturer. CUT&RUN of AML1-ETO binding occupancy following miR-130a KD in Kasumi-1 cells

Project description:We performed CUT&RUN assay with control Ig , anti-Flag and anti-ETO antibodies in Flag-tag AML1-ETO Kasumi-1 cells to determine binding occupancy of AML1-ETO following miR-130a KD. Kasumi-1 cells were transduced in 3 independent replicates for control and miR-130a KD samples with lentiviruses containing GFP reporter gene. GFP+ cells were sorted 3 days post-transduction and the cells were used in the CUT&RUN assay. Three antibodies were used for each biological sample.

Using mass spectrometry, we identified a protein with an apparent molecular mass of 28 KDa as RPS3, an essential subunit of NF-κB involved in the regulation of key genes in rapid cellular activation response.

A central helical hairpin in SPD-5 enables centrosome strength and assembly

Project description:Cross-linked samples consist of middle region of SPD-5 (541-677) plus 18 amino acids at the N-terminus (MGSSHHHHHHENLYFQSN) which we term F1. Two F1 samples (7.6 uM) were incubated with either kinase dead or constitutively active PLK-1 plus ATP-MgCl2 in a 150 mM KCl, 25mM HEPES, pH7.4 buffer for 2 hours at room temperature. Samples were then cross-linked using 8mM DMTMM for 45min and quenched with 50 mM ammonium bicarbonate for 15 min at RT shaking at 300rpm. Samples ran on a 16-20% SDS-page gel revealing a monomer band and a dimer band in both conditions using a coomassie based stain. Monomer bands (LUM2_1076612, PLK-1 KD, LUM2_1076614, PLK-1 -CA) and dimer bands (LUM2_1076613, PLK-1 KD, LUM2_1076615, PLK-1 KD) were excised.
