Project description:Using Laser Microdissection System (Leica Microsystems), RNA samples specific for stroma or epithelium were separately collected from thirteen colorectal cancer tissues and four normal tissues. Both microRNA microarray and gene expression microarray were performed in these samples. Tissue samples from thirteen colorectal cancer tissues and four normal tissues were microdissected using Laser Microdissection System (Leica Microsystems), and RNA samples specific for stroma or epithelium were separately collected.MicroRNA and Gene expression profiles obtained from cancer stromal tissues were compared with that of normal colon stromal tissues. we used the commercially available Human Whole Genome Oligo DNA Microarray Kit (Agilent Technologies) for gene expresson analysis and microRNA array for microRNA analysis.

Stromal contribution to expression signatures of colorectal cancer (CRC tumor)

Project description:We noticed that a recently identified poor prognosis stem/serrated molecular subtype of colorectal cancer (CRC) is characterized by up-regulation of transcripts known to be also expressed by stromal cells. To better define the origin of such transcripts, we analyzed RNAseq and microarray datasets from CRC mouse xenografts, where human cancer cells are supported by murine stroma. The analysis revealed that mRNA levels of stem/serrated subtype genes are mostly due to stromal expression, even when the stromal fraction is below 5%. Indeed, a classifier based on genes exclusively expressed by cancer-associated fibroblasts was significantly associated, in multiple datasets, to poor prognosis of CRC and to radioresistance of rectal cancer. Identification of distinct immune subtypes in colorectal cancer based on stroma compartment

Project description:Tumor environment is of vital importance for the incidence and development of colorectal cancer. In order to decipher tumor environment feature of colorectal cancer and explore the role of its immune context composition in cancer classification, we performed gene expression microarray on microdissection processed stroma compartments of colorectal cancer and adjacent normal tissues. Integrated analysis of our data with public gene expression microarray data of microdissection processed stromal and epithelial tissues of colorectal, we identified three immune subtypes — active immune, active stroma and mixed type. These immune subtypes differed by immune cell infiltration pattern, expression of immune checkpoint inhibitors mutation landscape, extent of mutation burden, extent of copy number burden and prognosis. Together, these results suggested that dividing colorectal cancer characterized by tumor environment is of vital important in predicting patients clinical outcome and help to guide precision and personalized management.

We used microarray technology to profile miRNA expression both in primary tumor and stromal tissue to study differences and clinical implications.
