The ADP ribosylation factors interactome (ARFome) in human cell lines

ABSTRACT: We performed a 24h proximity labeling (BioID) of 28 constitutively active human ARFs to define the global ARFome, captured in native cellular micro-environments. This approach allowed us to reveal the landscape of ARF effectors and to define the specificity of ARF GAPs. Because our BioID provides a 24h history of protein interactions, we interrogated the repertoire of candidate localizations of these proteins to localize the ARFs functions at better resolution. Finally, we discovered a potentially new coat complex recruited via the newly identified PLD1 activator ARL14 on endosomes for retrograde traffic.

Regulation of gene expression by the Hippo effectors, Taz and Yap, in muscle stem cells

Project description:The Hippo pathway downstream effectors, Yap and Taz, play key roles in cell proliferation and tissue growth, regulating gene expression especially via interaction with Tead transcription factors. To investigate their role in skeletal muscle stem cells, we analysed gene expression changes driven by Taz and compared these to Yap mediated changes to the transcriptome by measurement of gene expression on Affymetrix microarrays. To interrogate overlapping and unique transcriptional changes driven by these Hippo effectors, satellite cell-derived myoblasts were transduced with constitutively active TAZ S89A or YAP S127A retrovirus for 24h or 48h, with empty retrovirus as control. Triplicate microarray analyses of empty vector controls, hYAP1 S127A and TAZ S89A transgenic primary myoblasts were conducted.

Project description:Conversion between phosphatidylinositol-3-phosphate and phosphatidylinositol-3,5-bisphosphate on endosomal membranes is critical for maturation of early endosomes to late endosomes/lysosomes, and is regulated by the PIKfyve-Vac14-Fig4 complex. In this study, we screened for the cellular interactome of Vac14 and Fig4 using proximity-dependent biotin labelling (BioID) in 293T cells.

Project description:We deployed proximity-dependent biotinylation to identify actinin proximity proteins and RNA transcripts in human cardiomyocytes to reveal new functions of the actin cytoskeleton. We identified 285 proximity protein partners including unexpected effectors of RNA-binding and metabolism, and interrogated dynamic partners using a sarcomere assembly model.

Cell-selective proteomics reveal novel effectors secreted by an obligate intracellular bacterial pathogen

Project description:Pathogenic bacteria secrete protein effectors to hijack host machinery and remodel their infectious niche. Rickettsia spp. are obligate intracellular bacteria that can cause life-threatening disease, but their absolute dependence on the host cell environment has impeded discovery of rickettsial effectors and their host targets. We implemented bioorthogonal non-canonical amino acid tagging (BONCAT) during R. parkeri infection to selectively label, isolate, and identify secreted effectors. As the first use of BONCAT in an obligate intracellular bacterium, our screen more than doubles the number of experimentally validated effectors for R. parkeri. The novel secreted rickettsial factors (Srfs) we identified include Rickettsia-specific proteins of unknown function that localize to the host cytoplasm, mitochondria, and ER. We further show that one such effector, SrfD, interacts with the host Sec61 translocon. Altogether, our work uncovers a diverse set of previously uncharacterized rickettsial effectors and lays the foundation for a deeper exploration of the host-pathogen interface.
