Lipidomics of yeast strains grown on xylose

ABSTRACT: These data are associated with a larger project to understand grown and metabolism of yeast on a xylose media under anaerobic conditions. Strains delta-ira2, delta-bcy1, and delta-ira2bcy1 are being evaluated for differences in lipid abundances on normal (YPD) and xylose (YPX) media.

Project description:In this study, the recombinant Trichoderma reesei strain HJ48 was employed to investigate the differences between anaerobic fermentation of xylose and glucose, through genome-wide transcription analysis. Analysis of the genes induced under fermentation condition has revealed novel features in T. reesei. Our results how that many genes related to ribosome were expressed more highly with xylose than with glucose in HJ48.

Project description:Engineering microbes with novel metabolic properties is a critical step for production of biofuels and biochemicals. Synthetic biology enables identification and engineering of metabolic pathways into microbes; however, knowledge of how to reroute cellular regulatory signals and metabolic flux remains lacking. Here we used network analysis of multi-omic data to dissect the mechanism of anaerobic xylose fermentation, a trait important for biochemical production from plant lignocellulose. We compared transcriptomic, proteomic, and phosphoproteomic differences across a series of strains evolved to ferment xylose under various conditions.

Transcription profiling of S. cerevisiae response to heme deficiency and hypoxia

Project description:We addressed changes in gene expression profile in response to ; reduced oxygen tension in wild type or heme depletion caused by ; deletion of heme biosynthesis gene hem1 Experiment Overall Design: I.Heme depletion.The hem1 delta strain was grown for 6 hrs in YPD media supplemented with 250 uM ALA. Cells were washed three times with water to remove excess ALA. Cells were then inoculated in duplicates into 15 ml cultures of Experiment Overall Design: YPD media that was supplemented either with or without ALA. Cultures were induced for 16 h before 5 ml of cells were harvested and washed Experiment Overall Design: three times in DEPC water. The culture density at the time of harvest Experiment Overall Design: was approximately OD600=0.5. Experiment Overall Design: II.Hypoxia. BY45742 strain was grown for 6 hrs in Experiment Overall Design: YPD medium and then inoculated in 15 ml the same medium and grown Experiment Overall Design: under normoxic or hypoxic conditions for 12 hrs. Total proteome analysis of engineered/adapted E.coli strains with glucose/xylose co-utilization ability

Project description:This project was about developing a bacterial strain that could consume a mixture of glucose and xylose simultaneously with higher ethanol productivity. In this study, an ethanologenic strain (SSK42) was made deficient in Carbon Catabolite Repression (CCR) by deleting the ptsG gene encoding EIIBCGlc component of PTS transport system. This strain (SCD00) was then evolved for several generations on xylose containing minimal media. A strain (SCD78) was finally obtained that, unlike its parent strain could consume glucose and xylose simultaneously. Then we performed proteomics analysis of evolved and un-evolved strain. The strain SSK42 was also considered for proteome analysis as a reference for analysis. The starting strain – SSK42, is the derivative of E.coli B.
