Interaction of SARS-CoV-2 nucleocapsid protein and human RNA helicases DDX1 and DDX3X modulates their activities on double-stranded RNA

ABSTRACT: The proteomic analysis described in this study was performed on A549 cells transfected with an empty vector and with SARS-CoV-2 N protein by means of a label free shotgun platform, consisting of an Eksigent nanoLC-Ultra 2D System configured in trap-elute mode coupled to a LTQ-OrbitrapXL mass spectrometer equipped with a nanospray ion source.

Proteins were assessed using IDA approach (i.e. Information Dependent Acquisition) and SWATH (Data-Independent Acquisition) on Sciex TripleTof 5600+ mass‐spectrometer with a NanoSpray III ion source (ABSciex, Canada) coupled to a NanoLC Ultra 2D+ nano‐HPLC system (Eksigent). Dataset covers 16 samples.

ULK1 regulated phosphatases in mouse and human cells

Project description:In the project “ULK1 regulated phosphatases” by Zehan Hu, Devanarayanan Siva Sankar, Björn Stork and Jörn Dengjel two sets of bottom-up MS-based chemical proteomics experiments were performed in which phosphatase complexes were enriched based on their activity using microcystin-LR coupled sepharose beads. (1) Three biological replicates of MEFs (triple labeling) were performed comparing phosphatase activity (36 raw files labeled "2018"). ULK1 MEFs were compared DKO MEFs, both in rapamycin conditions. Empty beads were used as negative control (Ctrl). Following experiments were performed: (2) Three biological replicates of A549 cells (triple labeling) were performed comparing phosphatase activity (30 raw files labeled "A549"). A549 cells in fed conditions (DMEM) were compared to rapamycin treated cells (Rapa). Empty beads were used as negative control (Ctrl).

SARS-CoV-2 spike analysis before and after UV-C treatment

Project description:The tryptic S peptide mixtures were analysed by by the Eksigent nanoLC-Ultra 2D System (Eksigent, AB SCIEX Dublin, CA, USA) configured in trap-elute mode as previously described(57) through a 70 min gradient of eluent B (eluent A, 0.1% formic acid in water; eluent B, 0.1% formic acid in acetonitrile). Briefly, 600 ng of digested S protein was loaded on a first trap (200-500 microm ChromXP C-18-CL, 3 microm, 120 Angstrom) and then eluted on a reverse-phase nano-column (75 microm x 15 cm ChromXP C18-CL, 3 microm, 120 Angstrom) at a flowrate of 300 nL/minute. The peptide mixtures were separated according to specific gradients (from 5-10% B in 2 min, 10-60% B in 38 min, 60-95% B in 8 min and holding in 95% B for 9 min before returning at 5% B in 3 min) and analysed by LTQ-OrbitrapXL mass spectrometer (Thermo Fisher Scientific, Waltham, CA, USA) equipped with a nanospray ion source which were managed by Xcalibur software version 1.4 (Thermo Fisher Scientific, Waltham, CA, USA). Full mass spectra were acquired at 400-1600 m/z scan range in positive ion mode and with a resolution setting of 60000 FWHM (m/z 200) and a scan rate of 2 spectra/second. The full MS was followed by five low-resolution MS/MS events that were sequentially generated in a data-dependent manner on the top five ions selected from the full MS spectrum (at 35% collision energy), with an isolation window of 2 m/z from the survey scan.

Analysis of three kinds of tumors gene expression by RNA microarray

Project description:In order to detect the difference of tumorigenicity induced by different cell lines in nude mice. We have employed whole genome microarray expression profiling as a discovery platform to identify the difference of genes expression. 10 week old 44 thymus-free nude mice were randomly divided into four groups, control group, A549 group, H1299 group and A549+H1299 group. 0.2ml saline suspension containing 5×10^6 cells were implanted subcutaneously in the flanks of each nude mouse in the control group. A549+H1299 group means 0.2ml saline suspension containing 2.5×10^6 A549 cells and 2.5×10^6 H1299 cells. After 30 days, Tumor tissue in each nude mouse Tumor tissue was taken out and detected with Agilent Human 4x44K Gene Expression Microarrays.

Project description:A549 cells with FOXM1 or LIN54 sgRNA knockout, which confers resistance to the CHK1 inhibitor prexasertib, were generated. These cells and control (empty vector) cells were synchronized in S phase, released for 1 hour and treated with 100 nM prexasertib or DMSO (vehicle) for 2 hours. RNA-seq profiling was performed to identify drug-induced perturbations in gene expression in these cells.
