Project description:We constructed S. cerevisiae BY_DEH+ strain which is able to assimilate both 4-deoxy-L-erythro-5-hexoseulose uronate (DEH, a monouronic acid produced by digestion of alginate with exo-type alginate lyase) and mannitol from BY4742 strain and improved its ability to assimilate DEH through an adaptive evolution (Matsuoka et al. Sci. Rep. 2017, 7, 4206). To examine transcriptional responses of the yeast to DEH and mannitol, gene expressions of the evolved strain (BY_DEH++ strain) in DEH medium, mannitol medium, and glucose medum were analyzed. For revealing the mechanisms underlying the adaptive evolution, gene expressions of both BY_DEH+ strain and BY_DEH++ strain in both DEH medium and glucose medium were measured.

Characterizing resistant cellular states in nasopharyngeal carcinoma during EBV lytic induction

Project description:The pervasive occurrence of nasopharyngeal carcinoma (NPC) is intricately linked to Epstein-Barr virus (EBV) infection, making EBV and its associated pathways promising therapeutic targets for NPC and other EBV-related cancers. Lytic induction therapy, an emerging virus-targeted therapeutic strategy, capitalizes on the presence of EBV in tumor cells to specifically induce cytotoxicity against EBV-associated malignancies. Despite the expanding repertoire of compounds designed to induce EBV lytic reactivation, achieving universal induction across all infected cells remains elusive. The inherent heterogeneity of tumor cells likely contributes to this variability. In this study, we used a recently generated EBV-positive NPC cell line, named NPC43, as the in vitro model for NPC, and employed single-cell transcriptomics to delineate the diverse responses of NPC43 cells to lytic induction of EBV. Our longitudinal monitoring revealed a distinctive lytic induction non-responsive cellular state characterized by elevated expression of SOX2 and NTRK2. Cells in this state exhibit phenotypic similarities to cancer stem cells (CSCs), and we verified the roles of SOX2 and NTRK2 in manifesting these phenotypes. This discovery underscores a limitation in lytic induction efficacy, suggesting that not all tumor cells are susceptible to this treatment, highlighting the importance of integrating lytic induction with other targeted approaches during therapy.

Conservation of intracellular pathogenic strategy among distantly related Cryptococcal species

Project description:We compared the interaction between Cryptococcus gattii species complex strain R265 and Cryptococcus neoformans species complex strain H99, molecular type VNI, with murine macrophages to ascertain similarities and differences in their intracellular pathogenic strategy. Parameters analyzed include non-lytic exocytosis using time-lapse microscopy, phagolysosomal pH by dual fluorescent microscopy, intracellular capsular growth, phagolysosomal membrane permeabilization by flow cytometry, and the macrophage transcriptional response by gene expression microarray analysis. Using microarrays, we compared the transcriptional response of Bone Marrow-derived macrophages (BMDM) infected with C. gattii species complex strain R265 or C. neoformans species complex strain H99, relative to uninfected BMDM collected from the same time intervals, 2hr and 24 hr post-infection. For analysis following normalization and summarization steps, a 2-way Analysis of Variance (ANOVA) with linear contrasts for treatment (infection/strain) and time (2 h or 24 h) vs. Control (uninfected) was performed with outputs of P value, Fold Change, and Mean Ratio. A linear contrast of uninfected controls (24 h uninfected vs 2 h uninfected) was also performed to generate a ‘time only’ gene list. Cutoff criteria for filtering gene lists was significant P values (p<0.01) with fold changes greater that 2 or less than –2. Ten genes from the filtered gene lists were selected for validation by qPCR, with four housekeeping genes for normalization and comparison.

Gene expression of rhabdomyosarcoma cells infected with cytolytic and non-cytolytic variants of coxsackievirus B2 Ohio

Project description:In this study the gene expression in cells infected with lytic and non-lytic variants of coxsackievirus B2 Ohio (CVB2O) were analyzed using next generation sequencing. This approach was selected with the purpose of elucidating the effects of lytic and non-lytic viruses on host cell transcription. Total RNA was extracted from infected cells, next generation sequencing was performed, and the reads were subsequently mapped against the human and CVB2O genomes. The amount of intracellular virions was measured, showing a relative amount of virus RNA 13 times higher in the cells infected with the lytic variant, vVP1Q164K, compared to cells infected by the non-lytic CVB2Owt. Furthermore, differential gene expression in the cells infected with the two viruses was identified and a number of genes singled out as possible keys to the answer of how the viruses interact with the host cells, resulting in lytic or non-lytic infections.

Unveiling Host and EBV Gene Expression Dynamics Following E2F1 Knockdown in P3HR1 Cells

Project description:E2F1, a member of E2F family transcription factors, is involved in the transcriptional regulation of genes required for G1 to S phase transition of the cell cycle, DNA replication and DNA repair along with apoptosis in response to DNA damage signals. Studies suggest that several DNA viruses deregulate E2F1 functions to modulate their replications. Our previous global transcriptomic analyses (GSE235941, GSE237484) reveal that E2F1 expression is transcriptionally activated during EBV latent infection in naïve B-lymphocytes but suppressed during reactivation into lytic-cycle replication. We hypothesize that EBV controls E2F1 expression to regulate its latent to lytic switch. To gain insights into the E2F1 mediated global transcriptional network of both cell and viral gene expressions in response to EBV lytic cycle induction, we knocked-down E2F1 in EBV positive P3HR1 cells and subjected to RNA-Seq analyses with or without lytic cycle inducer. The primary goals of our work were to identify the key cell pathways and the differential expression patterns of EBV latent and lytic genes upon E2F1 depletion. Our findings support the hypothesis that EBV controls latent to lytic switch by critically monitoring E2F1 expression, providing clues for therapeutic intervention.
