Euglena gracilis SEC fractionated proteome

ABSTRACT: Whole Euglena gracilis (UTEX 753) was flash frozen and lysed in 1% NP40 to generate a native soluble protein lysate. Proteins were fractionated by HPLC SEC and all fractions reduced, alkylated, and digested with trypsin for LC-MS/MS using a topspeed DDA method. This data set is to be published with other species as part of a project to identify protein complexes conserved since LECA.

Project description:Brachionus rotundiformis were obtained by filtration of a non-axenic culture to remove feeder algae. Rotifers were flash frozen, ground in liquid nitrogen, and lysed by resuspension in buffer containing 0.2% NP40 with dounce homogenization. Native protein lysate was fractionated on an HPLC SEC and all fractions reduced/alkylated and digested with trypsin for LC-MS/MS. Data collection was with a 75 minute top speed DDA method on an Orbitrap fusion using HCD. Data processing was with MSBlender.

Proteome of Deciliated Tetrahymena thermophila "Bodies" Fractionated by IEX or SEC.

Project description:Tetrahymena thermophil SB715 were deciliated by pH shock, collected by centrifugation, washed once and flash frozen. Lysate was made by grinding in liquid nitrogen and resuspension in buffer containing 0.2% NP40 with pipetting. Lysate was clarified by sequential centrifugations including 1 hour 130,000 x g 4C. Clarified lysate was fractionated by HPLC SEC or diluted to reduce salts to 22mM NaCl prior to fractionation by mixed-bed IEX. Fractions were reduced/alkylated and digested with trypsin for DDA LC-MS/MS. Data from SEC fractions was collected on an Orbitrap Fusion Lumos using a 75 minute top speed HCD method. Data from IEX fractions was collected on an Orbitrap Fusion using a 75 minute Topspeed CID method.

Soluble ciliary proteins were extracted in buffer containing 1% NP40 and fractionated by HPLC SEC or mixed bed IEX. All fractions were reduced/alkylated and digested with trypsin for LC-MS/MS on an Orbitrap Fusion using a DDA 75 minute top speed CID method. Data were processed using MS Blender.

Effects of tRNA[Ser]Sec anticodon stem loop modifications on selenoprotein expression

Project description:Expression of selenoproteins requires the co-translational incorporation of selenocysteine (Sec) in response to an in-frame UGA codon. The machinery of UGA/Sec re-coding is complex and many factors affect the hierarchy of expression among selenoproteins, including modification of tRNA[Ser]Sec. Its hyper-modification in the anticodon stem loop is influenced by selenium bioavailability, and a mutation in adenosine 37 (A37) that abrogates isopentenylation, has a profound effect on selenoprotein expression in mice. Patients with mutations in tRNA-isopentenyl-transferase (TRIT1) show a severe neurological disorder and hence we wondered whether mutations in TRIT1 negatively affected the expression of selenoproteins. Fibroblasts from a patient carrying a pathogenic R323Q mutation in TRIT1 in homozygosity did not show decreased selenoprotein expression, although recombinant TRIT1R323Q had significantly reduced activity in vitro towards anticodon stem-loop substrates. We thus engineered mice conditionally deficient in Trit1 in hepatocytes and neurons. Selenoprotein expression as assessed by western blotting, 75Se metabolic labeling, and ribosomal profiling was not decreased despite the general reduction of N6-isopentenyl-adenosine in tRNAs. We show that 5-methylcarboxymethylation and 2’O-methylation of U34 occur independently of isopentenylation of A37 in tRNA[Ser]Sec. Reanalyzing previously published ribosomal profiling datasets, we demonstrate that (i) failure of 5-carboxymethylation at U34 is associated with reduced expression of GPX1, but not GPX4, and that (ii) FTSJ1 is not the elusive U34-2’O-methyltransferase involved in the methylation of tRNA[Ser]Sec.

Proteomics of SEC and IEX fractionated Mouse Embryonic Stem Cells

Project description:Mouse embryonic stem cells were lysed in Pierce IP Lysis buffer and 2 mg of the clarified extract was fractionated on an HPLC SEC column and 2 mg was fractionated on an HPLC IEX mixed bed column. All fractions were reduced, alkylated, and trypsin digested for mass spectrometry as in Mallam et al. 2019 (PMID: 31665645). Data were collected on an Orbitrap Fusion mass spectrometer using a data dependent 75 minute topspeed method. Dissociation for SEC fractions was by CID, and for IEX fractions was by HCD. RAW files were converted to mzXML and searched using an MSBlender analysis pipeline.

Gene target specificity of the Super Elongation Complex (SEC) family: How HIV-1 Tat employs selected SEC members to activate viral transcription

Project description:The AF4/FMR2 proteins AFF1 and AFF4 act as a scaffold to assemble the Super Elongation Complex (SEC) that strongly activates transcriptional elongation of HIV-1 and cellular genes. Although they can dimerize, it is unclear whether the dimers exist and function within a SEC in vivo. Furthermore, it is unknown whether AFF1 and AFF4 function similarly in mediating SEC-dependent activation of diverse genes. Providing answers to these questions, our current study shows that AFF1 and AFF4 reside in separate SECs that display largely distinct gene target specificities. While the AFF1-SEC is more potent in supporting HIV-1 transactivation by the viral Tat protein, the AFF4-SEC is more important for HSP70 induction upon heat shock. The functional difference between AFF1 and AFF4 in Tat-transactivation has been traced to a single amino acid variation between the two proteins, which causes them to enhance the affinity of Tat for P-TEFb, a key SEC component, with different efficiency. Finally, genome-wide analysis confirms that the genes regulated by AFF1- and AFF4-SEC are largely non-overlapping and perform distinct functions. Thus, the SEC represents a family of related complexes that exist to increase the regulatory diversity and gene control options during transactivation of diverse cellular and viral genes.

The SEC family of RNA Polymerase II elongation factors: gene target specificity and transcriptional output

Project description:The elongation stage of transcription is a highly regulated in metazoan. We previously purified the AFF1/AFF4-containing Super Elongation Complex (SEC) as a major regulator of development and cancer pathogenesis. Here, we report the biochemical isolation of SEC-like 2 (SEC-L2) and SEC-like 3 (SEC-L3) containing AFF2 and AFF3 in association with P-TEFb, ENL, and AF9. The SEC family members demonstrate high levels of Pol II CTD kinase activity, however, only SEC is required for the proper induction of the HSP70 gene upon stress. Genome-wide mRNA-seq analyses demonstrate that SEC-L2-3 control the expression of different subsets of genes, while AFF4/SEC plays a more dominant role in rapid gene expression in cells. MYC is one of the direct targets of AFF4/SEC, and the SEC requirement to the MYC gene regulates its expression in different cancer cells bearing either acute myeloid or lymphoid leukemia. These findings suggest that AFF4/SEC could be a potential therapeutic target for the treatment of leukemia or other cancers associated with MYC overexpression.

Targeting Processive Transcription Elongation via SEC Disruption for MYC-Induced Cancer Therapy

Project description:The super elongation complex (SEC) is required for robust and productive transcription through release of RNA polymerase II (Pol II) with its P-TEFb module and promoting transcriptional processivity with its ELL2 subunit. Malfunction of SEC contributes to multiple human diseases including cancer. Here, we identify peptidomimetic lead compounds, KL-1 and its structural homolog KL-2, which disrupt the interaction between the SEC scaffolding protein AFF4 and P-TEFb, resulting in impaired release of Pol II from promoter-proximal pause sites and a reduced average rate of processive transcription elongation. SEC is required for induction of heat-shock genes and treating cells with KL-1 and KL-2 attenuates the heat-shock response from Drosophila to human. SEC inhibition downregulates MYC and MYC-dependent transcriptional programs in mammalian cells and delays tumor progression in a mouse xenograft model of MYC-driven cancer, indicating that small-molecule disruptors of SEC could be used for targeted therapy of MYC-induced cancer.
