Proteome of Deciliated Tetrahymena thermophila "Bodies" Fractionated by IEX or SEC.

ABSTRACT: Tetrahymena thermophil SB715 were deciliated by pH shock, collected by centrifugation, washed once and flash frozen. Lysate was made by grinding in liquid nitrogen and resuspension in buffer containing 0.2% NP40 with pipetting. Lysate was clarified by sequential centrifugations including 1 hour 130,000 x g 4C. Clarified lysate was fractionated by HPLC SEC or diluted to reduce salts to 22mM NaCl prior to fractionation by mixed-bed IEX. Fractions were reduced/alkylated and digested with trypsin for DDA LC-MS/MS. Data from SEC fractions was collected on an Orbitrap Fusion Lumos using a 75 minute top speed HCD method. Data from IEX fractions was collected on an Orbitrap Fusion using a 75 minute Topspeed CID method.

Project description:Mouse embryonic stem cells were lysed in Pierce IP Lysis buffer and 2 mg of the clarified extract was fractionated on an HPLC SEC column and 2 mg was fractionated on an HPLC IEX mixed bed column. All fractions were reduced, alkylated, and trypsin digested for mass spectrometry as in Mallam et al. 2019 (PMID: 31665645). Data were collected on an Orbitrap Fusion mass spectrometer using a data dependent 75 minute topspeed method. Dissociation for SEC fractions was by CID, and for IEX fractions was by HCD. RAW files were converted to mzXML and searched using an MSBlender analysis pipeline.

Rotifer proteome from SEC fractionated Brachionus rotundiformis

Project description:Brachionus rotundiformis were obtained by filtration of a non-axenic culture to remove feeder algae. Rotifers were flash frozen, ground in liquid nitrogen, and lysed by resuspension in buffer containing 0.2% NP40 with dounce homogenization. Native protein lysate was fractionated on an HPLC SEC and all fractions reduced/alkylated and digested with trypsin for LC-MS/MS. Data collection was with a 75 minute top speed DDA method on an Orbitrap fusion using HCD. Data processing was with MSBlender.

Extraction involved multiple freeze/thaw cycles, sonication, and solubilization in buffer containing 1% NP40. Following chromatographic separation by SEC or IEX the fractions were reduced/alkylated and digested with trypsin for LC-MS/MS on an orbitrap fusion. Project description:RNA was isolated from testicular biopsies of cryptorchid boys. Gene expression profiles for these samples were investigated using Affymetrix arrays Whole testicular tissue was gained from cryptorchid boys aged 10 Months to 4.5 years as well as from controls of identical age. Each biopsy sample was collected for RNA isolation and GeneChip hybridization and was stored in cold 1x phosphate buffered saline (PBS). The tissue was then filtered through 100-nm nylon gauze. Fractions were collected, washed three times in 1x PBS, and snap-frozen in liquid nitrogen prior to storage at -80Â°C. An aliquot of each fraction was fixed in 1x PBS containing 1% formaldehyde (Polio, France) and 1% fetal calf serum (Eurabbie, France) and analyzed by DNA flow cytometry to determine its relative DNA content. Cell pellets and tissues were sheared in RLT buffer (Qiagen) supplemented with 1% Î²-Mercaptoethanol and further processed using a Qiashredder (Qiagen). The suspension was centrifuged for 2 min at maximum speed and the clarified lysate was stored at -80Â°C. Total RNA isolation was performed using RNeasy Mini-Spin columns (Qiagen) according to standard protocols. RNA quality was monitored using RNA Nano 6000 Chips and the 2100 BioAnalyzer (Agilent). cRNA synthesis, human U133 plus 2.0 GeneChip hybridization.

Transcriptome of mature erythrocytes

Project description:Purpose: This study identifies the top transcripts expressed in mature erythrocytes and the top transcripts expressed in the polysome fractions of mature erythrocyte lysate Methods: RNA from total erythrocyte lysate and polysome fractions was isolated and purified using GeneJet RNA purification column (Thermo Fisher Scientific). The RNA library was prepared using NEBNext ULTRA II RNA library preparation kit for Illumina. The libraries were sequenced using Illumina Seq. Results: The transcriptome analysis revealed the abundance of mRNAs encoding globins genes, long non-coding RNAs, and micro RNAs. Deciphering the role and functions of these non-coding RNAs in these specialised cells could enable us to understand their biology in greater detail
