Metabolomics from three poultry breeds

ABSTRACT: Chickens are remarkably versatile animals that are used as model organisms for biomedical research. Here, we performed metabolomic analyses of the liver tissue and serum of poultry with different genetic backgrounds, providing detailed information for liver tissue and serum at the metabolite level. The metabolomic data obtained for poultry of different genetic backgrounds will be a valuable resource for further studies on this model organism.

Gene expression profiling of response to Everolimus in a three-dimensional (3D) model of oral mucosa

Project description:We performed bulk RNA sequencing analysis of a 3D organoleptic model of human oral mucosa treated with everolimus. The 3D model (tissue) consisted of human normal keratinocytes grown on top of human fibroblasts and was histologically similar to buccal mucosa. The tissue was purchased from MatTek Corporation (Ashland, MA) and cultured in serum free media. The 3D model was maintained for different times in the tissue culture (40 hours and 60 hours from the time received) and treated with different concentration of Everolimus (no drug (0 ng/ml), 32 ng/mL, 64 ng/mL).

Repertoire of BALB/c mice natural anti-carbohydrate antibodies

Project description:One of the most common genetic backgrounds for mice used as model to investigate human diseases is the BALB/c strain. This work is aimed to characterize the pattern of natural anti-carbohydrate antibodies present in serum of BALB/c mice by printed glycan array technology. Natural antibodies from serum of BALB/c mice interacted with at least 70 glycans from a library of 419 different carbohydrate structures. However, only a restricted number of these (12, ~17%) were highly recognized by natural antibodies, and shared by more than 80% of mice under examination. This conserved pattern differed dramatically from that of humans. This finding together with not identical repertoires of antibodies between individual mice should be specially considered when mouse models are intended to be used for investigation of human natural antibodies in different biomedical research and diagnostic contexts.

Multi-tissue transcriptomic and metabolomic profile of ozone exposure in male WKY rats

Project description:Air pollutant exposures have been linked to systemic disease; however, underlying mechanisms between single-tissue exposures and systemic responses are poorly understood. A prototypic inducer of stress, ozone causes respiratory and systemic, multiorgan effects through neuroendocrine stress response activation. The goal of the presented study was to assess transcriptomic signatures of multiple tissues and serum metabolomics to understand how neuroendocrine and adrenal-derived stress hormones contribute to multiorgan health outcomes. Male Wistar Kyoto rats (12-13 weeks old) were exposed to filtered air or 0.8 ppm ozone for 4-hours, and blood/tissues were collected immediately post-exposure. Each tissue had distinct expression profile at baseline. Ozone changed (adjusted p-value < .1, absolute fold-change > 50%) 5,102 genes in muscle, 2,516 in adrenals, 1,640 in lung, 1,333 in liver, 1,242 in adrenals and 274 in hypothalamus. Serum metabolomic analysis identified 863 metabolites, of which 447 were significantly altered in ozone-exposed rats (adjusted p-value < .1, absolute fold change > 20%). Although overall hypoxia, GPCR signaling and glucocorticoid signaling pathways were commonly changed in most tissues, gene signatures within overrepresented pathways showed limited overlap between tissues. This pattern suggested the distribution of receptors and transcriptional mechanisms for stress hormones are likely tissue-specific and involve induction of different gene sets with shared initiating triggers. Metabolomic analysis suggested major changes in lipids, amino acids and metabolites linked to gut microbiome, which correlated with transcriptional changes identified through pathway analysis within liver, muscle, and adipose tissues. Systems-level examination of tissue-specific biological mechanisms could further understanding of air pollution-related health consequences.

Multiomic Profiling of Iron Deficient Infant Monkeys Reveals Alterations in Neurologically Important Biochemicals in Serum and CSF Prior to the Onset of Anemia

Project description:Background: The effects of iron deficiency anemia (IDA) during infancy extend beyond the hematologic compartment and include short- and long-term adverse effects on many tissues including the brain. However, biomarkers of iron-dependent brain health are lacking in humans. Prior analyses in rhesus infants indicated abnormal serum and cerebral spinal fluid (CSF) multiomic profiles both prior to and during IDA, characterized by alterations suggestive of hepatic and brain metabolic dysfunction, and impaired energy metabolism. Objective: To determine whether serum and CSF biomarkers of iron deficiency (ID)-induced metabolic dysfunction are concordant in the pre/early anemic stage of ID in a nonhuman primate model of infantile IDA. Methods: Paired serum and CSF specimens were collected from iron-sufficient (IS; n = 12) and ID (n = 7) rhesus infants at 4-months (preanemic period) and 6-months (anemic period) of age. Hematological, metabolomic, and proteomic profiles were generated via HPLC/MS at both timepoints to discover serum biomarkers of ID-induced brain metabolic dysfunction. Results: We identified and quantified 227 metabolites and 205 proteins in serum. Abnormalities indicating altered liver function, lipid dysregulation, and increased acute phase proteins were present in ID. In CSF, we measured 210 metabolites and 1,560 proteins with ID infants displaying metabolomic and proteomic changes indicating disrupted synaptogenesis. Concurrent systemic and CSF proteomic and metabolomic changes were present in the preanemic and anemic periods. Conclusions: Multiomic serum and CSF profiling uncovered pathways disrupted by ID in both the preanemic and anemic stages of infantile IDA, including evidence for liver metabolic dysfunction and acute phase responses. Parallel changes observed in serum and CSF potentially provide measurable serum biomarkers that reflect at-risk brain processes early during ID.

Currently, there are many attempts to employ tree shrew to establish model for a variety of human disorders such as social stress, myopia, HCV and HBV infection, and hepatocellular carcinoma .We present here a publicly available annotated genome sequence for Chinese tree shrew. Phylogenomic analysis of tree shrew and other mammalians highly supported its close affinity to primates. Characterization of key factors and signaling pathways of the nervous and immune systems in tree shrews showed that this animal had common and unique features, and had essential genetic basis for being a promising model for biomedical researches. Multi-OMIC analysis of brain and serum from chronically-stressed mice

Project description:Major depressive disorder (MDD) is a complex condition with unclear pathophysiology. Molecular disruptions within the periphery and limbic brain regions contribute to depression symptomatology. Here, we utilized a mouse chronic stress model of MDD and performed metabolomic, lipidomic, and proteomic profiling on serum plus several brain regions (ventral hippocampus, nucleus accumbens, and prefrontal cortex) of susceptible, resilient, and unstressed control mice. Proteomic analysis identified three serum proteins reduced in susceptible animals; lipidomic analysis detected differences in lipid species between resilient and susceptible animals in serum and brain; and metabolomic analysis revealed pathway dysfunctions of purine metabolism, beta oxidation, and antioxidants, which were differentially associated with stress susceptibility vs resilience by brain region. Antidepressant treatment ameliorated MDD-like behaviors and affected key metabolites within outlined networks, most dramatically in the ventral hippocampus. This work presents a resource for chronic stressinduced, tissue-specific changes in proteins, lipids, and metabolites and illuminates how molecular dysfunctions contribute to individual differences in stress sensitivity
