Project description:A novel one-dimensional on-line pH gradient-eluted strong cation exchange (SCX)-nano-ESI-MS/MS method was developed for protein identification and tested with mixture of six standard proteins, total lysate of HuH7 and N2a cells, as well as membrane fraction of N2a cells. This method utilized an on-line nano-flow SCX column in a nano-LC system coupled with a nano-electrospray high-resolution mass spectrometer. Protein digests were separated on a nano-flow SCX column with a pH gradient and directly introduced into a mass spectrometer through nano-electrospray ionization. SCXLC-MS/MS showed identification capability for higher proportion of basic peptides compared to RPLC-MS/MS method, especially for histidine-containing peptides. Our SCXLC-MS/MS method is an excellent alternative method to the RPLC-MS/MS method for analysis of standard proteins, total cell and membrane proteomes.
Project description:Phosphate (Pi) deficiency alters root hair length and frequency as a means of increasing the absorptive surface area of roots. Three partly redundant single R3 MYB proteins, CAPRICE (CPC), ENHANCER OF TRY AND CPC1 (ETC1) and TRIPTYCHON (TRY), positively regulate the root hair cell fate by participating in a lateral inhibition mechanism. To identify putative targets and processes that are controlled by these three transcription factors (TFs), we conducted transcriptional profiling of roots from Arabidopsis thaliana wild-type plants, and cpc, etc1 and try mutants grown under Pi-replete and Pi-deficient conditions using RNA-seq.

Project description:Purpose There are great demands for identifying markers of major depressive disorder (MDD), which is a common mental illness with a prevalence of approximately 6%. Finding potential markers to aid MDD diagnosis is in high demand. Experimental design In this study, combination of the salt-out assisted liquid-liquid extraction (SALLE) pretreatment method and a nontargeted peptidomics approach based on nano-LC-Orbitrap/MS is primarily employed to discover the candidate peptide biomarkers from the plasma of 238 subjects. Results A large number of peptides are enriched and identified from the plasma samples, of which 42 peptides show significant differences between MDD patients and controls by univariate statistical analysis. A diagnostic model combined four peptide markers (P1, P9, P17, P29) is established by binary logistic regression analysis, yielding an overall prediction accuracy of 91.7% and 82.2% in the discovery and validation sets, respectively. Conclusions and clinical relevance In conclusion, the good performance of diagnostic model in both discovery and validation sets demonstrates the robustness of peptide markers panel. It is very valuable for quantification the absolute content of four peptides and further verification.

Project description:Mist is a novel lncRNA found to be downregulated in macrophages of mice with diet-induced obesity compared to control diet. The regulatory mechanisms of mouse Mist are unknown. We induced Mist knockdown in mouse macrophage cell line RAW 264.7 and used microarray to detail Mist-mediated global gene expression changes and identify distinct classes of up- and down-regulated genes.
