Comparative Metabolomic Profiling of Cupriavidus necator B-4383 Revealed Production of Cupriachelin Siderophores, One with Activity Against Cryptococcus neoformans

ABSTRACT: Data files come from an iron limitation experiment, in biological duplicate, with the strain grown in the same medium either supplemented with or deficient in iron. An additional file included is the crude extract of a large scale preparation for compound isolation under iron limited conditions. In our investigation of cupriachelins photoreactivity with iron, two samples of cupriachelin fractions in PBS buffer were exposed to sunlight and two identical samples were shielded from the sunlight to discover the degradation products from sunlight. Similar procedures (as in photoreactivity) were repeated on samples collected from bacterial cultures grown with glycine and L-asp isotopologues to investigate the biosynthetic origin of the those amino acids. A no injection blank is included with each of these samples set. Also, included are three HPLC fractions from the purification process.

Project description:Two Near Isogenic soybean (Glycine max) lines were grown in hydroponic conditions with either 50uM ferric nitrate or 100uM ferric nitrate. After 10 days, half the plants were harvested (total root tissue). At 12 days after planting, iron was added to plants grown in low iron conditions bringing them up to sufficient iron growth conditions. Root tissue was harvested for the remaining plants at 14 days after planting. Gene expression analysis from root tissue of two Near Isogenic Lines (NILs), Clark (PI548553) and IsoClark (PI547430), grown in iron stress or iron stress recovered conditions.

Cranberry derived proanthocyanidins induce a state of iron-limitation in uropathogenic Escherichia coli CFT073 as revealed by microarray analysis

Project description:Transcriptional profiles of uropathogenic Escherichia coli CFT073 exposed to cranberry-derived proanthocyanidins (PACs) were determined. Our results indicate that bacteria grown on media supplemented with PACs were iron-deprived. To our knowledge, this is the first time that PACs have been shown to induce a state of iron-limitation in this bacterium.

Analysis of Iron Deficiency in Soybean Leaf Tissue

Project description:This study was designed to identify candidate genes associated with iron efficiency in soybeans. Two genotypes, Clark (PI548553) and IsoClark (PI547430), were grown in both iron sufficient (100uM Fe(NO3)3) and iron deficient (50uM Fe(NO3)3) hydroponics conditions. The second trifoliate was harvested for RNA extraction for the microarray experiment. Wistar rats with iron deficiency and repletion and Belgrade rats normally fed or fed iron in drinking water: villus

Project description:Gene expression along the crypt-villus (C-V) axis was analyzed using cryostat sectioning to isolate fractions representing the crypts (bottom) and villus tops (top). These fractions were used for analyzing gene expression in iron replete Wistar rats (++), iron deficient Wistar rats (low iron), and in iron deficient Wistar rats fed iron for 3 and 6 days (iron-fed). Differences were observed between the crypts and villus tops in the expression of genes associated with Wnt and BNP signaling, cell proliferation and apoptosis, lipid and iron transport and metabolism. Gene expression in villus crypts and tops was also compared between Wistar and Belgrade rats (bb) and Belgrade rats fed iron (iron-fed) particularly as related to iron absorption and metabolism to define the affects of the mutation in DMT1 in the Belgrade rat on the expression of genes related to iron absorption and metabolism and the response to iron feeding. Spatial and temporal proteomic of HCMV-infected cells

Project description:Project for the study of spatial and temporal alterations in organelle proteins during HCMV infection. Two datasets are included, one for label-free quantification and one for TMT quantification. Samples were collected at 5 time points of infection (24, 48, 72, 96, and 120 hours) and subject to organelle fractionation. One non-infected sample was included for the label-free analysis, and 5 non-infected samples (one per time point) were included for the TMT dataset. The nucleus and cytosolic fractions were removed by differential centrifugation, leaving a crude organelle fraction. The crude organelle fraction was further fractionated by density gradient ultracentrifugation into sicx fractions.

High resolution transcriptome-wide RNA cytosine methylome of Mouse Embryonic Fibroblasts

Project description:We report high resolution transcriptome-wide RNA cytosine methylome of Mouse Embryonic Fibroblasts (MEFs) revealed by an optimized new RNA bisulfite sequencing approach. Comparison of RNA methylation profile from wild-type and Dnmt2 -/- MEFs shows that only C38 in three tRNAs (tRNA-Asp, Gly and Val) is the target of Dnmt2 in MEFs at normal conditions. Harvested MEFs, from 13.5 isogenic (wt or Dnmt2-/-) embryos, were subjected to total RNA isolation and DNase treatment. Small RNA fraction was separated using mirVana kit (Ambion). Large RNA fraction was prepared by ribosomal RNA depletion using RiboMinus™ Transcriptome Isolation Kit (Invitrogen) followed by RNA fragmentation using RNA Fragmentation Reagent (Ambion). Each one of the fractions (small or large) from each one of the samples (wt or Dnmt2-/-) were split into two: one for direct RNA sequencing and one for RNA bisulfite sequencing. For bisulfite treatment, small and large RNA fractions of each sample (wt or Dnmt2-/-) were separately subjected to bisulfite treatment. Total of 8 samples (bisulfite treated and untreated of small and large RNA fractions of wt or Dnmt2-/-) were separately subjected to library preparation with Illumina’s directional mRNA-Seq sample preparation protocol followed by 101 cycle single-end high-throughput sequencing using Illumina’s HiSeq 2000 sequencing system.
