HILIC-MS analysis of fecal community longitudinal culture

ABSTRACT: To identify changes in microbial-derived small molecules over time, HILIC-MS analysis (hydrophilic interaction liquid chromatography-mass spectrometry) and 1H-NMR analysis (proton nuclear magnetic resonance) were performed on the supernatant of a complex longitudinal bacterial culture. The bacteria that were cultured were derived from human fecal samples.

Colorectal Cancer Detected by 1H-NMR Spectroscopy

Project description:The hypothesis of the present study is that metabolic phenotyping of blood plasma allows to (i) discriminate between colorectal cancer patients and control subjects and (ii) identify new biomarkers for colorectal cancer. In order to test this hypothesis, the investigators will apply proton nuclear magnetic resonance (1H-NMR) spectroscopy to perform metabolic phenotyping of blood plasma in 50 colorectal cancer patients and 50 control subjects. Multivariate statistics will be performed to assess the discriminative power of the applied methodology in distinguishing between both groups and to identify metabolites with potential as biomarkers for colorectal cancer.

Neopetrotaurines A-C, Isoquinoline Alkaloids with an Unprecedented Taurine-Bridged Isoquinoline Quinone Moiety from the Sponge Neopetrosia sp.

Project description:Neopetrotaurines A-C, isoquinoline quinone-linked isoquinoline alkaloids that possess a unique taurine bridge connecting the two bicyclic components, were isolated from a Neopetrosia sp. marine sponge. These new compounds have proton-deficient scaffolds, so their structure elucidation was facilitated by utilizing LR-HSQMBC and HMBC NMR experiments optimized to detect 4- and 5-bond long-range 1H-13C heteronuclear correlations. Neopetrotaurines A-C showed potent inhibition of transcription driven by the oncogenic fusion protein PAX3-FOXO1 in alveolar rhabdomyosarcoma.

Evaluating the transcriptomic and metabolic profile of mice exposed to source drinking water

Project description:Transcriptomic and metabonomic methods were used to investigate mice’s responses to drinking source water (DSW) exposure. After mice were fed with DSW for 90 days, hepatic transcriptome was characterized by microarray and serum metabonome were determined by 1H nuclear magnetic resonance (NMR) spectroscopy. A total of 243 differentially expressed genes (DEGs) were identified, among which 141 genes were up-regulated and 102 genes were down-regulated. Metabonomics revealed significant changes in concentrations of creatine, pyruvate, glutamine, lysine, choline, acetate, lipids, taurine and trimethylamine oxide. Four biological pathways were identified by Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analysis where both gene expression and metabolite concentrations were altered in response to DSW exposure. These results highlight the significance of combined use of transcriptomic and metabonomic approaches in evaluating potential health risk induced by DSW contaminated with various hazardous materials.

Linking soil microbial community traits to the soil storage potential of dissolved organic carbon from surface plant litter

Project description:Using Fourier transform ion cyclotron resonance mass spectrometry (FTICR-MS) on microcosm samples from early phase plant litter degradation, we found that proteins and condensed hydrocarbons are the compounds with the strongest correlation to dissolved organic carbon (DOC) concentration. Proteins correlated positively with DOC concentration, while tannins and condensed hydrocarbons correlated negatively with DOC. With nuclear magnetic resonance (NMR) spectroscopy, we identified 15 individual compounds associated with DOC concentration. Through random forest, neural network, and indicator species analyses, we identified bacterial and fungal taxa associated with DOC concentration and additionally identified connections between microorganisms and DOC chemical composition.

Application of 1H-NMR Metabolomic Profiling for Reef-Building Corals

Project description:In light of global reef decline new methods to accurately, cheaply, and quickly evaluate coral metabolic states are needed to assess reef health. Metabolomic profiling can describe the response of individuals to disturbance (i.e., shifts in environmental conditions) across biological models and is a powerful approach for characterizing and comparing coral metabolism. For the first time, we assess the utility of a proton-nuclear magnetic resonance spectroscopy (1H-NMR)-based metabolomics approach in characterizing coral metabolite profiles by 1) investigating technical, intra-, and inter-sample variation, 2) evaluating the ability to recover targeted metabolite spikes, and 3) assessing the potential for this method to differentiate among coral species. Our results indicate 1H-NMR profiling of Porites compressa corals is highly reproducible and exhibits low levels of variability within and among colonies. The spiking experiments validate the sensitivity of our methods and showcase the capacity of orthogonal partial least squares discriminate analysis (OPLS-DA) to distinguish between profiles spiked with varying metabolite concentrations (0 mM, 0.1 mM, and 10 mM). Finally, 1H-NMR metabolomics coupled with OPLS-DA, revealed species-specific patterns in metabolite profiles among four reef-building corals (Pocillopora damicornis, Porites lobata, Montipora aequituberculata, and Seriatopora hystrix). Collectively, these data indicate that 1H-NMR metabolomic techniques can profile reef-building coral metabolomes and have the potential to provide an integrated picture of the coral phenotype in response to environmental change.

Metabolic programs orchestrated by the activated Ha-ras and Îroteins in mouse liver tumors [protein]

Project description:The process of hepatocarcinogenesis in the diethylnitrosamine (DEN) initiation/phenobarbital (PB) promotion mouse model involves the selective clonal outgrowth of cells harboring oncogene mutations in Ha-ras, B-raf, or Ctnnb1. Here, we have characterized mouse liver tumors harboring either Ctnnb1 or Ha-ras mutations via integrated molecular profiling at the transcriptional and translational and post-translational levels. In addition, metabolites of the intermediary metabolism were quantified by high resultion 1H magic angle nuclear magnetic resonance (HR-MAS NMR). We have identified tumor characteristic genotype-specific differences in mRNA and miRNA expression, protein levels, and post-translational modifications and in metabolite levels that facilitate the molecular and biochemical stratification of tumor phenotypes. Bioinformatic integration of these data at the pathway level led to novel insights into tumor genotype-specific aberrant cell signaling and in particular to a better understanding of alterations in pathways of the cell intermediary metabolism, which are driven by the constitutive activation of the β-Catenin and Ha-ras oncoproteins in tumors of the two genotypes.
