Protein interaction networks of human transcription factors

ABSTRACT: Transcription factors (TFs) engage in protein-protein interactions throughout the process of transcriptional control. In this study, we have successfully identified the protein-protein interactions for more than 100 distinct human transcription factors (TFs) using the techniques of proximity-dependent biotinylation (BioID) and affinity purification mass spectrometry (AP-MS).

Project description:How transcription factors (TFs), the ultimate targets and executors of cellular signalling pathways, are regulated via protein-protein interactions remains elusive. To systematically investigate the regulations and functions of human transcription factors, we performed proteomics studies of soluble and chromatin-associated complexes of 56 TFs in HEK293T cells, using tandem-affinity-purification followed by mass spectrometry (TAP/MS). We performed 214 purifications and identified 2,156 high-confident protein-protein interactions.

Cardiac transcription factors in HL-1 cells: gene expression and genome binding profiling

Project description:[1] Gene expression profiling in Gata4, Mef2a knockdown in HL-1 cells. HL-1 cells infected with adenovirus expressing either control siRNA or Gata4, and Gata4 & Mef2a siRNA. [2] Genome-wide maps of cardiac transcription factors binding region in HL-1 cells. We performed bio-ChIP-seq using streptavidin beads immunoprecipitation of biotinylated 5 cardiac transcription factors (fbio) and P300 antibody ChIP-seq. We used a dox-inducible dual adenovirus system to express biotinylated Core Cardiac TFs in HL1. One adenovirus expressed the dox-activated reverse tet activator protein (rtTA) and the E. coli biotinylating enzyme BirA from the cardiac specific rat troponin T promoter. The second virus expressed a Core Cardiac TF fused to a C-terminal flag-bio epitope tag, where bio is the 15 amino acid substrate for BirA. This in vivo biotinylation approach permits pulldown of different factors to be performed under identical, stringent conditions, and circumvents limitations posed by available antibodies. We titrated adenovirus and dox doses to express GATA4flbio and MEF2Aflbio at near endogenous levels. The same conditions were then used to express SRFflbio, TBX5flbio, and NKX2-5flbio. Spatiotemporal and global profiling of DNA-protein interactions enables discovery of low-affinity transcription factors

Project description:Precise dissection of DNA-protein interactions is essential for elucidating recognition basis, dynamics, and gene regulation mechanism. However, global profiling of weak and dynamic DNA-protein interactions remains a long-standing challenge. Here, we establish light-induced lysine (K) enabled crosslinking (LIKE-XL) strategy for spatiotemporal and global profiling of DNA-protein interactions. Harnessing the unique abilities to capture weak and transient DNA-protein interactions, we demonstrate that LIKE-XL enables discovery of low-affinity transcription factors (TFs)-DNA interactions via sequence-specific DNA baits, determining the binding sites for TFs previously unachieved. More importantly, we successfully decipher the dynamics of TF subproteome in response to drug treatment in time-resolved manner, and find new downstream target TFs from drug perturbations, providing insights into their dynamic transcriptional networks. The LIKE-XL offers a novel and complementary method to expand the DNA-protein profiling toolbox and map accurate DNA-protein interactomes previously inaccessible via noncovalent strategies, for better understanding of protein functions in health and disease.

Multilayered control of alternative splicing regulatory networks by transcription factors (iCLIP-Seq)

Project description:Networks of coordinated alternative splicing (AS) events play critical roles in development and disease. However, a comprehensive knowledge of the factors that regulate these networks is lacking. We describe a high-throughput system for systematically linking trans-acting factors to endogenous RNA regulation events. Using this system, we identify hundreds of factors associated with diverse regulatory layers that positively or negatively control AS events linked to cell fate. Remarkably, more than one third of the new regulators are transcription factors. Further analyses of the zinc finger protein Zfp871 and BTB/POZ domain transcription factor Nacc1, which regulate neural and stem cell AS programs, respectively, reveal roles in controlling the expression of specific splicing regulators. Surprisingly, these proteins also appear to regulate target AS programs via binding RNA. Our results thus uncover a large ‘missing cache’ of splicing regulators among annotated transcription factors, some of which dually regulate AS through direct and indirect mechanisms.
