Project description:<p>The UC San Diego Chronic Lymphocytic Leukemia Study is designed to identify genetic, epigenetic, and transcriptional changes important for CLL. This data release consists of samples collected to 1) identify genomic changes associated with CLL progression using serially collected tumor samples; 2) characterize the transcriptional consequences of SF3B1 mutation through RNA-seq; and 3) characterize the expression profiles of ROR1+ vs. ROR1- tumors. The samples were collected from participants at the University of California, San Diego Moores Cancer Center and the data was generated at UC San Diego or in collaboration with the BC Cancer Agency Genome Sciences Centre.</p>

Project description:The NuA4/TIP60 acetyltransferase complex is a key regulator of genome expression and stability. Here, we identified MBTD1 as a new stable subunit of the complex and gleaned intriguing insights into TIP60’s function. Harboring a histone reader domain for H4K20me1/2, MBTD1 allows TIP60 to associate with specific gene promoters and to promote the repair of DNA double strand breaks by homologous recombination. Project description:The following are raw Illumina sequencing files for 14-day genome-wide CRISPR interference screens conducted in a T-cell lymphoma cell culture. This submission contains the results of two sets of genome-wide screens conducted at the University of North Carolina at Chapel Hill School of Medicine, in the lab of Adam Palmer. SU-DHL-1 cells stably expressing dCas9-KRAB (Addgene # 110820) were transduced with pCRISPRi-v2 genome-wide library (Addgene #84832) and treated for 14-days with either pralatrexate, romidepsin, oxaliplatin, gemcitabine, or bortezomib. Deposited here are the raw high-throughput sequencing files, and the processed gene tables with phenotype scores, generated using the CRISPR interference screen data analysis pipeline originally published by Max Horlbeck from the lab of Jonathan Weissman.

Through our analysis we have identified novel bronchial-enriched genes and a novel transcript variant for surfactant, pulmonary-associated protein B in lung parenchyma. Conspicuously, gene expression associated with ciliogenesis is evident in bronchial epithelium. Additionally, it is noted that a large number of unmapped tags awaits further investigation. This study represents a comprehensive delineation of the bronchial and parenchyma transcriptomes, identifying more than 20,000 known and hypothetical genes expressed in the human lung, constituting one of the largest human SAGE studies reported to date. Biotinylated cRNA was synthesized from total RNA, then fragmented and hybridized to Affymetrix Mouse Genome 430 2.0 GeneChip arrays at the Siteman Cancer Center Gene Chip Core Facility (Washington University, St Louis, Missouri) according to manufacturer's protocols. Project description:After extraction with mild non-denaturing detergents, we affinity-purified 785 endogenously-tagged CEPs and then identified stably-associated polypeptides by precision mass spectrometry. Project description:p130Cas is a polyvalent adapter protein essential for cardiovascular development, and with a key role in cell movement. In order to identify the pathways by which p130Cas exerts its biological functions in endothelial cells we mapped the p130Cas interactome and its dynamic changes in response to VEGF using high-resolution mass spectrometry and reconstruction of protein interaction (PPI) networks with the aid of multiple PPI databases.
