Transcriptome analysis of the microalgae Synechocystis sp. PCC 6803 and mechanisms of photoinhibition tolerance under extreme high light conditions

Project description:To investigate acclimation mechanisms employed under extreme high light conditions, gene expression analysis was performed using the model microalgae Synechocystis sp. PCC 6803 (PCC 6803) cultured under various light intensities. From the low to the mid light conditions, the expression of genes related to light harvesting systems was repressed, whereas that of CO2 fixation and of D1 protein turnover-related genes was induced. Gene expression data also revealed that the down-regulation of genes related to flagellum synthesis (pilA2), pyridine nucleotide transhydrogenase (pntA and pntB), and sigma factor (sigA and sigF) represents acclimation mechanisms of PCC 6803 under excessive high light conditions.

Transcriptome of Synechocystis sp. PCC 6803 strains with high light tolerance

Project description:Several strains with increased high light tolerance were previously generated by adaptive laboratory evolution from Synechocystis sp. PCC 6803 WT strain. The high light tolerance in each strain was caused by a few non-synonymous point mutations. Reintroduction of the corresponding point mutation in WT conferred enhanced tolerance to high light. Here, we characterized the responses at the transcriptional level using RNA-Seq approach to identify genes associated with the HL tolerance.

The role of the Synechocystis sp. PCC 6803 homolog of the circadian clock output regulator RpaA in day-night transitions

Project description:Like many other organisms, cyanobacteria exhibit rhythmic gene expression with a period length of 24 hours to adapt to daily environmental changes. In the model organism Synechococcus elongatus PCC 7942 the central oscillator consists of three proteins: KaiA, KaiB and KaiC and utilizes the histidine kinase SasA and its response regulator RpaA as output-signaling pathway. Synechocystis sp. PCC 6803 contains two additional homologs of the kaiB and kaiC genes. Here we demonstrate that RpaA interacts with the core oscillator KaiAB1C1 of Synechocystis sp. PCC 6803 via SasA, similar to Synechococcus elongatus PCC 7942. However, interaction with the additional Kai homologs was not detected, suggesting different signal transduction components for the clock homologs. Inactivation of rpaA in Synechocystis sp. PCC 6803, lead to reduced viability of the mutant in light-dark cycles that aggravated under mixotrophic growth conditions. Chemoheterotrophic growth in the dark was abolished completely. In accordance, transcriptomic data revealed that RpaA is involved in the regulation of genes related to CO2‑acclimation and carbon metabolism under diurnal light conditions. Further, our results indicate that RpaA functions in the posttranslational regulation of glycogen metabolism as well, and a potential link between the circadian clock and motility was identified.

RNAseq Analysis of Artificial Genome Relaxation in Synechocystis sp. PCC 6803

Project description:In cyanobacteria DNA supercoiling varies over the diurnal light/dark cycle and is integrated with temporal programs of transcription and replication. We manipulated DNA supercoiling in Synechocystis sp. PCC 6803 by CRISPRi-based knockdown of gyrase subunits gyrA, gyrB and overexpression of topoisomerase I (TopoI) topA and analyzed the transcriptional response to gyrase knock-downs (endpoint in triplicate) and topoisomerase I overexpression (endpoint in triplicate, and 19 time points time series before and after induction) in Synechocystis sp. PCC 6803 via RNA-seq of coding RNA. In detail, Illumina Ribo-Zero Plus rRNA Depletion Kit was used to remove the ribosomal RNA molecules from the isolated total RNA. Removal of rRNA was evaluated with the RNA Pico 6000 kit on the Agilent 2100 Bioanalyzer. RNA was free of detectable rRNA. Preparation of cDNA libraries was performed according to the manufacturer’s instructions for the TruSeq stranded mRNA kit (Illumina, San Diego, CA, United States). Subsequently, each cDNA library was sequenced on an Illumina NextSeq 500 system (2 x 75 nt PE high output v2.5).

RNA profiling of Synechococcus sp. PCC 7002 exposed to acrylic acid

Project description:Cyanobacteria are valuable organisms for studying the physiology of photosynthesis and carbon fixation as well as metabolic engineering for the production of fuels and chemicals. This work describes a novel counter selection method for the cyanobacterium Synechococcus sp. PCC 7002 based on organic acid toxicity. The organic acids acrylate, 3-hydroxypropionate, and propionate were shown to be inhibitory towards PCC 7002 and other cyanobacteria at low concentrations. Inhibition was overcome by a loss of function mutation in the gene acsA. Loss of AcsA function was used as a basis for an acrylate counter selection method. DNA fragments of interest were inserted into the acsA locus and strains harboring the insertion were isolated on selective medium containing acrylate. This methodology was also used to introduce DNA fragments into a pseudogene, glpK. Application of this method will allow for more advanced genetics and engineering studies in PCC 7002 including the construction of markerless gene deletions and insertions. The acrylate counter-selection could be applied to other cyanobacterial species where AcsA activity confers acrylate sensitivity (e.g. Synechocystis sp. PCC 6803).

The FtsH3 protease is an epistatic master regulator of the iron and phosphate stress responses in the cyanobacterium Synechocystis sp. PCC 6803

Project description:Regulation of gene expression is a sophisticated process leading to the activation or suppression of genes due to adaptation to environmental stimuli. The membrane-embedded FtsH proteases conserved in bacteria, chloroplasts and mitochondria, are involved in such regulation. The genome of the cyanobacterium Synechocystis sp. PCC 6803 encodes four FtsH homologues FtsH1-4, functioning in the form of oligomeric complexes. Homologue FtsH3 is bound in two hetero-oligomeric complexes, FtsH1/FstH3 and/or FtsH2/FtsH3, respectively. Previous data showed that the FtsH1/FtsH3 complex is involved in the acclimation of cells to iron deficiency by controlling the availability of the transcriptional regulator Fur (Sll0567). To gain more comprehensive insight into the physiological role of FtsH hetero-complexes, we carried out genome-wide expression profiling of a mutant conditionally depleted in FtsH3, grown under nutrient sufficiency and iron depletion. Our results show, that besides Fur, also the SufR and Pho regulons belong to the set of genes controlled by FtsH. Moreover, by combining the transcriptome data with in silico prediction we identified novel targets of Fur in Synechocystis PCC 6803. Fur tends to evoke mostly repression, but also appears to activate some target genes.
