Lipidomics datasets of human cirrhotic liver

ABSTRACT: Mass spectrometry-based lipidomics datasets of cirrhotic liver tissue from patients with advanced steatotic liver disease (SLD; N=20) compared with background liver tissue (N=32) from patients with colorectal metastases to the liver (CRLM) or focal nodular hyperplasia (FNH). RAW datafiles were centroided and converted using MSConvert to mzXML format.

Proteome and Phosphoproteome of colorectal cancer liver metastases (CRLM), phosphoproteomics of AZD6482 treated CRC cell lines, phosphoproteomics of copanlisib treated xenograft

Project description:The research focuses on the longitudinal analysis of phosphoproteomic profiles in patients with recurrent colorectal liver metastases. Twenty-four individuals who underwent initial and recurrent resections for colorectal liver metastases participated in the study. Tissue samples were systematically collected throughout the treatment period from the liver metastases and normal liver tissue of each of the 24 patients at two timepoints. To validate the therapeutic candidate, we conducted a phosphoproteomics analysis of cell lines treated with AZD6482 and xenograft samples treated with copanlisib. The analysis aimed to assess the pharmacological effects of these treatments.

Liver tissue proteins improve the accuracy of plasma proteins as biomarkers in diagnosing metabolic dysfunction-associated steatohepatitis

Project description:Background: Biomarkers for metabolic dysfunction-associated steatohepatitis (MASH) have been considered based on proteomic and lipidomic data from plasma and liver tissue without clinical benefits. This study evaluated proteomics-based plasma and liver tissue biomarkers collected simultaneously from patients with metabolic dysfunction-associated steatotic liver disease (MASLD). Methods: Liver tissue samples and plasma samples were collected during liver biopsy for diagnosis. Untargeted proteomics was performed on 64 patients with MASLD. Results: Twenty plasma proteins were up or downregulated in patients with MASH compared with those without MASH. The biomarkers utilizing the best combinations of these plasma proteins had an area under the receiver operating curve (AUROC) of 0.671 for detecting those with MASH compared with those without it. However, none of the 20 plasma proteins were represented among the significantly regulated liver tissue proteins in patients with MASH. Ten of them displayed a trend and relevance in liver tissue with MASLD progression. These ten plasma proteins had an AUROC of 0.793 for MASH identification and higher positive and negative predictive values. Conclusion: The plasma and liver protein expressions of patients with MASH were not directly comparable. Plasma protein biomarkers that are also expressed in liver tissue can help improve MASH detection.

Proteomics analysis of the matrisome from MC38 experimental mouse liver metastases

Project description:Dissemination of primary tumors to distant anatomical sites has a substantial negative impact on patient prognosis. The liver is a common site for metastases from colorectal cancer, and patients with hepatic metastases have generally much shorter survival, raising a need to develop and implement novel strategies for targeting metastatic disease. The extracellular matrix (ECM) is a meshwork of highly crosslinked, insoluble, high molecular weight proteins maintaining tissue integrity and establishing cell-cell interactions. Emerging evidence identifies the importance of the ECM in cancer cell migration, invasion, intravasation, and metastasis. Here, we isolated the extracellular matrix from MC38 mouse liver metastases using our optimized method of mild detergent solubilization followed by biochemical enrichment. The matrices were subjected to label-free quantitative mass spectrometry analysis, revealing proteins highly abundant in the metastatic matrisome. The resulting list of differentially expressed proteins significantly predicted survival in patients with colorectal cancer but not other cancers with strong involvement of the extracellular matrix component. One of the proteins upregulated in liver metastatic ECM, Annexin A1, was not previously studied in the context of cancer-associated matrisome. Here we show that Annexin A1 was markedly upregulated in colon cancer cell lines compared to cancer cells of other origin, and also overrepresented in human primary colorectal lesions as well as hepatic metastases in comparison with their adjacent healthy tissue counterparts. In conclusion, our study provides a comprehensive ECM characterization of MC38 experimental liver metastases and proposes Annexin A1 as a putative target for this disease.

RNA-Seq analylsis of human NASH and Normal liver tissues

Project description:To understand the mechanisms of NASH, we detected mRNA level in human NASH (n=5) and normal tissue (n=5) by RNA-Seq. The normal tissues were collected from the patients who received hepatic haemangioma surgery, and the steatotic liver samples were collected from the eligible patients who received bariatric surgery underwent liver biopsy or surgical resection at Nanjing Drum Hospital (Nanjing,China). This RNA-Seq might help us to find the important target genes and signaling pathway during NASH.

Liver metastases license neutrophils throygh IL-1 to potentiate cancer progression

Project description:Liver metastases are associated with poor cancer outcomes in many solid malignancies, but the factors influencing the trajectory of patients with liver metastases are poorly defined. It is known that liver metastases suppress systemic antitumor immunity; however, the underlying mechanisms remain incompletely described. We report that liver metastases promote disease progression in patients and preclinical models. Patients with liver metastases progress rapidly, regardless of primary tumor type. In multiple murine models, we find that liver metastases potentiate neutrophil migration and activity. Neutrophils licensed by liver metastasis augment metastatic colonization in an IL-1 dependent fashion. Thus, liver metastasis rewires systemic immunity to promote cancer progression. This work has implications for novel treatment strategies to address the poor clinical outcomes associated with liver metastasis.

Characterization of spatial heterogeneity in metastasized colorectal cancer by MALDI imaging

Project description:About 50% of colorectal cancer patients develop liver metastases. Patients with metastatic colorectal cancer have 5-year survival rates below 20% despite new therapeutic regimens. Tumor heterogeneity has been linked with poor clinical outcome, but was so far mainly studied via bulk genomic analyses. In this study we performed spatial proteomics via MALDI mass spectrometry imaging on six patient matched CRC primary tumor and liver metastases to characterize interpatient, intertumor and intratumor hetereogeneity. We found several peptide features that were enriched in vital tumor areas of primary tumors and liver metastasis and tentatively derived from tumor cell specific proteins such as annexin A4 and prelamin A/C. Liver metastases of colorectal cancer showed higher heterogeneity between patients than primary tumors while within patients both entities show similar intratumor heterogeneity sometimes organized in zonal pattern. Together our findings give new insights into the spatial proteomic heterogeneity of primary CRC and patient matched liver metastases.
