Project description:This SuperSeries is composed of the following subset Series: GSE3101: Chitin oligosaccharide induction GSE3102: Crab shell attachment GSE3103: Chitin sensor Abstract: Chitin, an insoluble polymer of GlcNAc, is an abundant source of carbon, nitrogen, and energy for marine microorganisms. Microarray expression profiling and mutational studies of Vibrio cholerae growing on a natural chitin surface, or with the soluble chitin oligosaccharides (GlcNAc)(2-6), GlcNAc, or the glucosamine dimer (GlcN)2 identified three sets of differentially regulated genes. We show that (i) ChiS, a sensor histidine kinase, regulates expression of the (GlcNAc)(2-6) gene set, including a (GlcNAc)2 catabolic operon, two extracellular chitinases, a chitoporin, and a PilA-containing type IV pilus, designated ChiRP (chitin-regulated pilus) that confers a significant growth advantage to V. cholerae on a chitin surface; (ii) GlcNAc causes the coordinate expression of genes involved with chitin chemotaxis and adherence and with the transport and assimilation of GlcNAc; (iii) (GlcN)2 induces genes required for the transport and catabolism of nonacetylated chitin residues; and (iv) the constitutively expressed MSHA pilus facilitates adhesion to the chitin surface independent of surface chemistry. Project description:Background Vaccinia virus (VACV) infection induces prominent changes in host cell metabolism. Little is known about the global metabolic reprogramming that takes place in the whole tissue during viral infection. Here, we performed an unbiased longitudinal metabolomics study in VACV-infected mice to investigate metabolic changes in the tissue during infection. We assessed metabolites in homogenized skin over time in the presence or absence of antigen-specific T cells using untargeted mass spectrometry. VACV infection induced several significant metabolic changes, including in the levels of nucleic acid metabolites (reflecting the impact of viral replication on the skin metabolome). Furthermore, monocyte- and antiviral T cell-produced metabolites, including itaconic acid, glutamine, and glutathione, were significantly increased following infection, highlighting the immune response’s contribution to the global skin metabolome. Additional RNA-Seq of infected skin tissue recapitulated transcriptional changes identified via metabolomics. Overall, our study reveals the metabolic balance of viral replication and the antiviral immune response in the skin and identifies metabolic pathways that could contribute to cutaneous poxvirus control in vivo.

Project description:<p>Diazotrophic cyanobacteria have a pivotal role in nitrogen fixation and soil fertility in paddy ecosystems, yet their responses to soil acidity stress (SAS) remain elusive. This study investigated the physiological and metabolic mechanisms underlying acid tolerance in diazotrophic cyanobacteria by comparing an acid-resistant strain (Nostoc sp. AT-23S) and an acid-sensitive strain (Nostoc sp. AS-61S) under acidic (pH 4.68) and neutral (pH 7.0) soil conditions. The results demonstrated that AT-23S maintained cytoplasmic pH homeostasis, sustained high levels of photosynthetic efficiency and nitrogenase activity, and exhibited enhanced synthesis of tightly bound extracellular polysaccharides (TB-EPS) under acid stress. Metabolomic analysis revealed significant up-regulation of gamma-aminobutyric acid (GABA) and 1-pyrroline-5-carboxylic acid (P5C) in AT-23S under acid stress; in contrast, AS-61S failed to maintain pH homeostasis, showed severe oxidative stress, and down-regulated GABA and P5C synthesis. The GABA was primarily originated from the putrescine degradation pathway, as confirmed by elevated diamine oxidase (DAO) activity and putrescine utilization rate. These findings demonstrate that the accumulation of GABA and P5C may be critical adaptive mechanism for acid tolerance in diazotrophic cyanobacteria, providing novel insights into their survival in acidic paddy soils.</p>

Project description:Changes in cellular metabolism contribute to the development and progression of tumors, and can render tumors vulnerable to interventions. However, studies of human cancer metabolism remain limited due to technical challenges of detecting and quantifying small molecules, the highly interconnected nature of metabolic pathways, and the lack of designated tools to analyze and integrate metabolomics with other âomics data. Our study generates the largest comprehensive metabolomics dataset on a single cancer type, and provides a significant advance in integration of metabolomics with sequencing data. Our results highlight the massive re-organization of cellular metabolism as tumors progress and acquire more aggressive features.
