Protein interactors of Duxbl in early mouse development

ABSTRACT: Duxbl is a member of the DUX (double homeobox) family of transcription factors with roles in embryonic development. This project aimed at identification of protein interactors of Duxbl. Following IP of flag-tagged exogenous Duxbl or EV, proteins were trypsin digested with S-traps. Following IP of endogenous Duxbl or IP with non-specific IgG, proteins were subjected to gel separation and in-gel trypsin digestion. All pulldowns were performed in biological replicate. Samples were run on either a Fusion tribrid (exogenous) or an Exploris 480 hydbrid (endogenous). Data were searched in PD 2.4 using the mouse database from Uniprot.

Project description:Eluates from pull down experiments were separated on an SDS gel, and bands isolated for in gel trypsin digestion. Digested samples were analysed by LCMSMS on an Orbitrap. Peaklists were generated using MaxQuant 1.3.0.5 and database searches performed using Mascot Server 2.4. Data from all gel slices from one sample were merged in one Mascot search, and the results were imported into Scaffold 4.0.4.

Project description:Numerous lineage analysis studies have used FACS sorting as a separation technique prior to measuring mRNA expression patterns. To assess if FACS sorting causes non-specific changes in gene expression, we collected a heterogeneous population of mammary epithelial cells from three biological replicates. We then performed gene expression analysis on each replicate either prior to trypsin digestion, immediately following trypsin digestion, or following both the trypsin digestion and a mock FACS sort. In this dataset, we include gene expression data obtained from isolated murine mammary epithelial cells either prior to trypsin digestion, immediately following trypsin digestion, or following the trypsin digestion and a mock FACS sort.

Project description:From yeast cells expressing Flag-Hst2, soluble (cytosolic) fractions were collected. Cells expressing untagged Hst2 served as control. IP was performed on both experimantal and conrol samples with Anti-Flag agarose beads. Flag-Hst2 and bound proteins were precipitated und purified running a short SDS-gel. LFQ was used to identify binding partners and search for S, T, and Y phosphorylation were performed separately.

Peng2013-melatonin--effects of light and routes of administration

Project description:Physiologically based pharmacokinetic (PBPK) models were developed using MATLAB Simulink(®) to predict diurnal variations of endogenous melatonin with light as well as pharmacokinetics of exogenous melatonin via different routes of administration. The model was structured using whole body, including pineal and saliva compartments, and parameterized based on the literature values for endogenous melatonin. It was then optimized by including various intensities of light and various dosage and formulation of melatonin. The model predictions generally have a good fit with available experimental data as evaluated by mean squared errors and ratios between model-predicted and observed values considering large variations in melatonin secretion and pharmacokinetics as reported in the literature. It also demonstrates the capability and usefulness in simulating plasma and salivary concentrations of melatonin under different light conditions and the interaction of endogenous melatonin with the pharmacokinetics of exogenous melatonin. Given the mechanistic approach and programming flexibility of MATLAB Simulink(®), the PBPK model could provide predictions of endogenous melatonin rhythms and pharmacokinetic changes in response to environmental (light) and experimental (dosage and route of administration) conditions. Lineage‐Mismatched Mitochondrial Replacement in an Inducible Mitochondrial Depletion Model Effectively Restores the Original Proteomic Landscape of Recipient Cells

Project description:The therapeutic potential of mitochondrial transfer has been recently demonstrated in a number of preclinical and clinical studies. However, the molecular mechanisms underpinning the success of mitochondrial transfer, including how exogenous mitochondria may influence the cellular proteomic landscape, are largely unknown. Using a mitochondrial depletion model designed to eliminate endogenous cellular mitochondria, we evaluated proteomic profiles in cells following exogenous mitochondrial transplantation. Our data demonstrate that exogenous mitochondrial transfer does not significantly alter the proteomic profile in non-depleted host cells, and largely rescues the aberrant proteome of mitochondrial-depleted cells following internalization. Our data add to a growing body of supportive evidence suggesting that transfer of exogenous mitochondria does not disrupt or perturb the intracellular landscape, and further demonstrate that mitochondrial transfer is capable of restoring cellular phenotype in an induced-depletion model.

Arabidopsis Wdr8 interactors identification

Project description:To identify Arabidopsis Wdr8 interactors, immunoprecipitation associated LC-MS/MS analysis was carried out. Crude proteins extracted from Wdr8-GFP expressing transgenic plants was subjected to the immuno-precipitation assay using GFP antibody magnetic beads (µMACS GFP isolation kit, Miltenyi Biotec). Co-purified proteins were separated by 10% SDS-PAGE gel and stained with SYPRO Ruby (BioRad laboratories). The stained protein bands were excised into several fraction pieces according to protein sizes, and in-gel protein digestion by trypsin was carried out. Purified protein peptides were subjected to LC-MS/MS analysis (LTQ-Orbitrap XL-HTC-PAL system). Collected MS/MS peak spectra was analyzed by the MASCOT server to identify peptide sequence.

Impact of exogenous IL-1ß stimulation on equine embryonic stem cell-derived tenocytes in three-dimensional culture

Project description:Exogenous IL-1ß stimulation impacts tendon-associated and inflammatory gene expression in equine adult tenocytes but has no impact on embryonic stem cell (ESC)-derived tenocytes in two-dimensional culture. Whether these effects translate to the transcriptome-wide level in three-dimensional (3D) culture in unknown. Utilising RNA-Sequencing, we report that ESC-tenocytes have zero differentially expressed genes following two-weeks of IL-1ß stimulation with similar collagen gel contraction values between the control and IL-1ß conditions, respectively.

Profiling of Argonaute (AGO) 2-associated sRNAs after infection of bacterial pathogen Pseudomonas syringae

Project description:Transgenic Arabidopsis plants (AGO2::HA:AGO2) were treated with either mock (10 mM MgCl2) or Pseudomonas syringae pv. tomato (Pst) expressing avrRpt2 (R2) at a concentration of 2 x 107 cfu/ml for 14 hours. sRNAs associated with AGO1 and AGO2 were co-immunoprecipitated using antibodies against either AGO1 (AGO1-IP), or HA (hemagglutinin) (AGO2-IP). As controls, we also gel-purified the 18-28 nt fraction of the total RNAs from an AGO2 mutant (ago2-1). The co-immunoprecipitated or gel-purified RNAs were cloned and sequenced by Illumina deep sequencing.
