Rapid, Deep and Precise Profiling of the Plasma Proteome with Multi-Nanoparticle Protein Corona

Project description:We report a highly parallel protein quantitation platform integrating nanoparticle (NP) protein coronas with liquid chromatography-mass spectrometry for large-scale, efficient proteomic profiling. A protein corona is a protein layer adsorbed onto NPs upon contact with biofluids. Varying the physicochemical properties of engineered NPs translates to distinct protein corona patterns enabling differential and reproducible interrogation of biological samples. Spike experiments confirmed a linear signal response. The median coefficient of variation was ~22%. The NP corona formation enables deep sampling of the plasma proteome. We screened 43 NPs and selected a panel of 5, which detected more than 2,000 proteins from 141 plasma samples using a 96-well automated workflow in a pilot cancer classification study. Our streamlined workflow combines depth of coverage and throughput with precise relative quantification based on unique interactions between proteins and a panel of engineered NPs for deep and scalable quantitative proteomic studies and biomarker discovery.

Project description:The aim of this study was to investigate the effects of administration of carbon black nanoparticle (CB-NP) to pregnant mice on the development of lymphoid tissues in infantile mice. Pregnant ICR mice were treated with a suspension of CB-NP 95 microg/kg/time) by intranasal instillation, twice, on gestational day 5 and 9. Spleen and thymus were collected from offspring mice at 5 days post-partum. RNA sample was taken from spleen of 5-day-old mouse prenatally received carbon black nanoparticle, while control RNA was taken from control counterpart prenatally received distilled water. Comparisons among groups were made by one-color method with normalized data from Cy3 channels for data analysis.

Deep Plasma Proteome Profiling by Modulating Single Nanoparticle Protein Corona with Small Molecules

Project description:The protein corona, a dynamic biomolecular layer that forms on nanoparticle (NP) surfaces upon exposure to biological fluids is emerging as a valuable diagnostic tool for improving plasma proteome coverage analyzed by liquid chromatography-mass spectrometry (LC-MS/MS). Here, we show that spiking phosphatidylcholine into plasma can induce diverse protein corona patterns on otherwise identical NPs, significantly enhancing the depth of plasma proteome profiling. This significant achievement is made utilizing only a single NP type and one small molecule to analyze a single plasma sample, setting a new standard in proteomic depth of the plasma sample. Given the critical role of plasma proteomics in biomarker discovery and disease monitoring, we anticipate widespread adoption of this methodology for identification and clinical translation of proteomic biomarkers into FDA approved diagnostics.

Project description:The Proteograph Product Suite, a multiplexed nanoparticle (NP) protein corona-based proteomics workflow, substantially improves the depth of detection of proteins by mass spectrometry (MS) by compressing the dynamic range of protein abundances. Here, we explore the quantitative performance of the Proteograph Product Suite and its applicability to large-scale studies. Using multi-species spike-in experiments, we investigated fold-change accuracy, linearity, precision and the lower limit of quantification (LLOQ) for the Proteograph Product Suite in conjunction with multiple MS instruments. We also manufactured four distinct lots of NPs (each capable of supporting over 100,000 assays) and evaluated batch to batch reproducibility.

Project description:Engineered nanoparticles for biomedical applications require increased effectiveness in targeting specific cells while preserving non-target cells’ safety. Native nanoparticles entering a protein-rich liquid media quickly form a macromolecular structure called protein corona. This protein structure defines the physical interaction between nanoparticles and target cells. We describe SUSTU (surface proteomics for nanoparticle safety, targeting and uptake) a proteomics-based method to analyze the surface of a nanoparticle protein corona. This method provides qualitative and quantitative analysis from the protein corona surface. Those exposed proteins compose the first line of interaction between this macromolecular structure and the cell surface of a target cell. With SUSTU, the spatial and temporal dynamics of the protein corona surface can be studied. Data from SUSTU would ascertain the nanoparticle functionalized groups exposed at destiny; circumventing preliminary in vitro experiments. Therefore this method evaluates nanoparticle targeting and uptake capability and could be integrated into a rapid prototyping strategy which is a major challenge in nanomaterial science.
