Deciphering spatial domains from spatial multi-omics with SpatialGlue

Project description:Integration of multiple data modalities in a spatially informed manner remains an unmet need for exploiting spatial multi-omics data. Here, we introduce SpatialGlue, a novel graph neural network with dual-attention mechanism, to decipher spatial domains by intra-omics integration of spatial location and omics measurement followed by cross-omics integration. We demonstrate that SpatialGlue can more accurately resolve spatial domains at a higher resolution across different tissue types and technology platforms, to enable biological insights into cross-modality spatial correlations.

Multiomic characterization of WDR5 WIN site inhibition reveals actionable synergies for MLL-rearranged leukemia

Project description:In this study, we utilized a multi-omics approach to determine the transcriptional, translational, and proteomic responses to WIN Site inhibition in MLL-rearranged leukemia cells via RNA-Seq, Ribo-Seq, and quantitative proteomics, respectively. We also performed both a whole-genome targeting primary CRISPR screen and a secondary CRISPR screen targeting a currated collection of genes to determine genes important for sensitivity to WIN Site inhibition. These combined data sets rationally guided us in assembling a collection of compounds that, when combined with WIN Site inhibitor, synergistically inhibit growth of MLL-rearranged leukemia cells.

Integration and annotation of spatial multi-omic data with DIRAC highlights spatial organization of lymphoid organs

Project description:Spatial multi-omics technologies enable simultaneous measurements of multiple omics modalities. Integration across spatial omics modalities followed by multi-omic spatial domain and cell-type annotation are two fundamental tasks for downstream analysis. We present Domain Invariant Representation through Adversarial Calibration (DIRAC), a geometric deep learning model that unifies both tasks by treating horizontal integration (different cells/spots, same omic modality) and vertical integration (same cells/spots, different omics modalities) under a generalized domain adaptation framework. DIRAC uses an adversarial domain discriminator to integrate multiple spatial omics modalities into a unified domain-invariant embedding space and to automate cell-type annotation by transferring labels from reference multi-omic data. DIRAC delineated more biologically meaningful spatial domains and improved clustering and cell-type annotation performance across omics modalities (histone marks, chromatin accessibility, RNA, and protein) and technology platforms (sequencing and imaging-based). We used DIRAC to build cellularly resolved spatial multi-omics atlases of mouse spleen and thymus, revealing the spatial migratory patterns of T cells in the thymus and the spatial organization of finely-resolved immune cell types in the spleen. DIRAC is substantially faster than existing multi-omic integration methods and scales to millions of cells.

Comparison of RNA-seq of Streptococcus suis wild-type and ΔmnmE mutant strains

Project description:Streptococcus suis is one of the most important bacterial pathogens of pigs, it is also an important zoonotic pathogen. It can withstand environmental stress and respond rapidly to stress. However, the regulatory mechanisms involved in this process are not fully elucidated. MnmE is a multi-domain GTPase that is highly conserved in bacteria and eukaryotes, driving tRNA modification during translation. In this study, we constructed an mnmE deletion strain (ΔmnmE) and a complementary strain (CΔmnmE) using the wild-type strain 05ZYH33 of S. suis, and systematically studied the characteristics and functions of MnmE in S. suis through phenotypic and multi-omics analyses. Phenotypic analysis showed that the mnmE strain exhibited growth defects, reduced virulence, decreased environmental tolerance, reduced capacity for metal ion transport, and changes in protein synthesis capabilities. Multi-omics results indicated that cellular processes related to carbohydrate metabolism, transcription and translation, and inorganic ion transport and metabolism were affected, which corroborated the phenotypic analysis.

Single-Injection Multi-Omics Analysis by Direct Infusion Mass Spectrometry

Project description:Combined multi-omics analysis of proteomics, metabolomics, and lipidomics requires separate liquid chromatography mass spectrometry (LC-MS), which limit throughput and increase costs, hindering the application of mass spectrometry-based multi-omics to large-scale analyses. Here, we present simultaneous multi-omics analysis by direct infusion (SMAD), an integrated platform leveraging ion mobility mass spectrometry and self-developed software tools to enable single injection multi-omics analysis without liquid chromatography. SMAD allows quantification of over 9,000 metabolite m/z features and over 1,300 proteins from the same sample in less than five minutes. We validated the efficiency and reliability of SMAD with three case studies. (1) mouse macrophages after M1/M2 polarization and senescence, (2) a pilot drug screen in human cells, and (3) large-scale high-throughput drug screening of mammalian cells in 96-well plates. Finally, relationships between proteomic and metabolomic data are discovered by machine learning and validated.
