Dataset also contains "Mix" samples generated by mixing in equal proportions THP1 and U937 peptides in the single-cell range or by processing together 1 THP1 cell and 1 U937 cell. Samples run on the Orbitrap Fusion Lumos Tribrid and the Exploris 240 were acquired by the de Duve institute, UCLouvain. Samples run on the timsTOF SCP were acquired by the GIGA institute, ULiège.

Single cell transcriptomic profiling of eosinophils and airway immune cells in childhood asthma

Project description:To enhance granulocyte recovery in scRNA-seq, we employed nasal lavage samples from children with asthma, leveraging the 10x Genomics Flex platform combined with a customized data processing pipeline. Nasal lavage samples were processed without prior manipulation to avoid technical artifacts such as lysis or stimulation. Granulocyte recovery was optimized using fixation to preserve cell quality and advanced computational techniques to separate low RNA content cells from background noise.

Single cell proteomics of an HDAC inhibitor by label free proteomics

Project description:NCI-H-358 cancer cells were treated with the HDAC inhibitor mocetinostat for 24 hours. Single cells were isolated by FACs and prepared in a single well prior to diaPASEF analysis on a TIMSTOF SCP. A 40cm column was used for all analysis using a 200nL/min active gradient of 180 minutes. Library runs were created by pooling 16 single control and treated cells and running on the same gradient (separately) and processed with SpectroNaut 18.

Evaluating single cell proteomics as a tool for understanding hepatotoxicity

Project description:Bulk and single human primary hepatocytes were obtained from a commercial source from a single human donor. Cells were grown according to vendor protocols and treated with DMSO control or acetaminophen at the IC50 dose previously determined by R. Bruderer et al., 2015. Single cells were isolated using a Tecan UNO system using vendor protocols. 400 nanogram of bulk cell lysates from each condition were analyzed using diaPASEF using a TIMSTOF Flex system coupled to an EvoSep One system and using a 44 minute total gradient (30SPD). Single isolated cells were ran with a method with a compable run to run time and diaPASEF method using an EasyNLC 1200 system coupled to a TIMSTOF SCP system. In the case of the latter, cells were separated on a PepSep C-18 75 um column operating at 200 nL/min. Bulk cell lysates were used to create a library in SpectroNaut 18 from which was used for the analysis of all single cells.

Multiple TOF/TOF Events in a Single Laser Shot for Multiplexed Lipid Identifications in MALDI Imaging Mass Spectrometry.

Project description:Tandem mass spectrometry (MS/MS) is often used to identify lipids in matrix-assisted laser desorption/ionization imaging mass spectrometry (MALDI IMS) workflows. The molecular specificity afforded by MS/MS is crucial on MALDI time-of-flight (TOF) platforms that generally lack high resolution accurate mass measurement capabilities. Unfortunately, imaging MS/MS workflows generally only monitor a single precursor ion over the imaged area, limiting the throughput of this methodology. Herein, we demonstrate that multiple TOF/TOF events performed in each laser shot can be used to improve the throughput of imaging MS/MS. This is shown to enable the simultaneous identification of multiple phosphatidylcholine lipids in rat brain tissue. Uniquely, the separation in time achieved for the precursor ions in the TOF-1 region of the instrument is maintained for the fragment ions as they are analyzed in TOF-2, allowing for the differentiation of fragment ions of the exact same m/z derived from different precursor ions (e.g., the m/z 163 fragment ion from precursor ion m/z 772.5 is easily distinguished from the m/z 163 fragment ion from precursor ion m/z 826.5). This multiplexed imaging MS/MS approach allows for the acquisition of complete fragment ion spectra for multiple precursor ions per laser shot.

Towards Single Bacterium Proteomics

Project description:Bacteria are orders of magnitude smaller than mammalian cells, and while single cell proteomics (SCP) detects and quantifies today several thousands of proteins per mammalian cell, it is not at all clear whether conventional SCP methods will be suitable for bacteria. Here we report on the first successful attempt to detect proteins from individual Escherichia coli bacteria, with validation of our findings by comparison with bulk proteomics data.
