Project description:Motor neurons (MNs) are the cellular targets of multiple adult-onset diseases. Because distinct MN populations differ in disease susceptibility, it is important to define in animal models the degree of diversity within adult MNs. Here, we generated a comprehensive molecular resource of adult MNs in C. elegans. Single-cell RNA-sequencing of 12,603 cells revealed that all eight morphologically defined MN classes of the ventral nerve cord and its flanking ganglia subdivide into 29 distinct subclasses, almost quadrupling the degree of their previously described diversity. We find that four of the six C. elegans Hox genes delineate most, but not all MN subclasses. Strikingly, all 29 subclasses are delineated by unique expression codes of neuropeptide genes and receptors, critical for extra-synaptic (wireless) signaling. Leveraging the C. elegans connectome, we found a strong correlation between molecularly and connectivity defined MN subclasses. Beyond providing a valuable resource and searchable database (spinalcordatlas.com), our study identifies Hox and neuropeptide codes as key molecular descriptors of adult MN diversity, codes likely conserved in MNs across species.

Project description:This study explores the role of Ezh2 in delaying the activation of differentiation genes during the development of cerebellar granule neurons (GNPs) and in SHH subtype medulloblastoma. To investigate the epigenetic landscape, we performed chromatin immunoprecipitation followed by high-throughput sequencing (ChIP-seq) on GNPs and medulloblastoma cells derived from Ptch1 heterozygous mice. We profiled histone modifications and key regulatory proteins, including H3K27me3, H3K27ac, H3K36me3, H3K4me3, H3K4me1, H2Aubi119, Ring1b, and Pol2S5. Additionally, we conducted ATAC-seq to assess chromatin accessibility and MIRA-seq to study DNA methylation. This dataset aims to compare the epigenetic state of normal granule neuron progenitors with that of medulloblastoma cells, providing insight into how epigenetic mechanisms contribute to neuronal differentiation. We found that the inhibition of Ezh2-mediated H3K27 methylation represses differentiation in both GNPs and medulloblastoma cells.

Project description:Comparative genomics has emerged as a promising means of unravelling the molecular networks underlying complex traits such as drought tolerance.We used Affymetrix microarray to detail the global programme of gene expression underlying in drought and watered condition and identified distinct classes of up-regulated genes during this process.leaf tissue were used for the expression analysis during watered and drought condition with three biological replicates for each case. Here we assess the genotype-dependent component of the drought-induced transcriptome response in two contrasting cotton (Gossypium spp) genotypes differing in drought tolerance. Leaf tissue were used during drought and watered condtion for RNA extraction and hybridization on Affymetrix microarrays. We sought to obtain differential expression pattern during drought and wtered condition.

Project description:Recent advances in isolating cells based on visual phenotypes have transformed our ability to identify the mechanisms and consequences of complex traits. Micronucleus (MN) formation is a frequent outcome of genome instability, triggers extensive disease-associated changes in genome structure and signaling coincident with MN rupture, and is almost exclusively defined by visual analysis. Automated MN detection in microscopy images has proved extremely challenging, limiting unbiased discovery of the mechanisms and consequences of MN formation and rupture. In this study we describe two new MN segmentation modules: a rapid model for classifying micronucleated cells and their rupture status (VCS MN), and a robust model for accurate MN segmentation (MNFinder) from a broad range of fluorescence microscopy images. As a proof-of- concept, we define the transcriptome of non-transformed human cells with intact or ruptured MN after inducing chromosome missegregation by combining VCS MN with photoactivation-based cell isolation and RNASeq. Surprisingly, we find that neither MN formation nor rupture triggers a strong unique transcriptional response. Instead, transcriptional changes appear correlated with small increases in aneuploidy in these cell classes. Our MN segmentation modules overcome a significant challenge with reproducible MN quantification, and, joined with visual cell sorting, enable the application of powerful functional genomics assays, including pooled CRISPR screens and time-resolved analyses of cellular and genetic consequences, to a wide-range of questions in MN biology.

Project description:Multiple S. mutans genes that are subject to SloR control are likely contributors to virulence. The regulation of these genes in response to metal ion limitation vs. availability in the oral cavity can significantly facilitate the caries-forming process and hence continued analysis of these data can reveal novel candidate genes for the purposes of therapeutic intervention and/or prevention. Keywords: Genetic modification, dose response, metalloregulation Analyses were based on a comparison between low Mn and high Mn groups (paired comparisons A, B, and C) and the monitoring of gene expression in the presence (WT) or absence (mutant) of SloR under moderate Mn content.
