Project description:NCI-H-358 cancer cells were treated with the histone deacetylase inhibitor mocetinostat or DMSO mock control. SIngle cells were isolated by FACs and were multiplexed using every other channel (c-Channels of the TMTPro reagent) a carrier channel of 75 control and 75 treated cells labeled with 135n were used for each experiment. Single cells were pseudo-randomized so that each following injection had an alternate mixture of control or treated cells as each label. Analysis was performed using an EvoSep system coupled to a TIMSTOF SCP. Cells were analyzed using 30SPD, 60SPD, 100SPD, 200SPD, 300SPD and 500SPD. After blank and carrier lanes, 7 cells were analyzed in each LCMS injection, allowing 210 cells, 420 cells, 700 cells, 1400 cells, 2100 cells and 3500 cells to be analyzed in a 24 hour day, respectively. Bruker .d files were converted to MGF and the reporter mass region was recalibrated to compensate for mass error. The resulting files were analyzed in Proteome Discoverer 2.4 and SCP-Viz.

Project description:While mass spectrometry-based single cell proteomics (SCP) is gaining significant momentum, it is largely limited to a few laboratories worldwide. The ability to send samples to specialized core facilities, collaborators, would greatly benefit non-specialists laboratories or those unable to afford the costly instrumentation necessary to perform SCP analysis, and would help to popularize the use of the technology for biological applications. However, no methods have been tested in SCP which allow to “freeze” the proteome state while maintaining cell integrity to enable transfer of single cells suspensions between laboratories and/or prolonged sorting periods using fluorescence-activated cell sorting (FACS). Here we evaluate whether the widespread formaldehyde fixation could be used to maintain cell states enabling shipping between laboratories and on-site sorting, sample processing and mass spectrometry analysis. We demonstrate that short-term fixation using formaldehyde (FA) does not majorly affect protein recovery even in the absence of heating and strong detergent in single-cell proteomics and One-Tip analyses and allow maintaining analytical depth in comparison to classical workflows without fixation. Additionally, we show that fixation preserves drug-induced specific perturbations of protein abundance during cell sorting and sample preparation for SCP analysis. Our study has implication in single-cell and sensitive proteomics and would help provide biologists and other non-specialist researcher access to the technology, while also enables intracellular labelling using antibodies for FACS. This also helps the field expand toward multidimensional analysis where fixing the proteome state at a certain time such as for certain dynamic PTMs is crucial.

Here, we present a high-sensitivity SCP workflow identifying >5000 proteins in individual HeLa cells. It also facilitated direct detection of post-translational modifications (PTMs) in single-cells, negating the need for specific PTM-enrichment. Our study demonstrates the feasibility of processing up to 80 label-free SCP samples per day. An optimized tissue dissociation buffer enabled effective single cell disaggregation of drug-treated cancer cell spheroids, refining overall SCP analysis. Analyzing non-directed induced pluripotent stem cell (iPSC) differentiation, we consistently quantified stem cell markers OCT4 and SOX2 in hiPSCs and lineage markers like GATA4 (mesoderm), HAND1 (endoderm) and MAP2 (ectoderm) in different embryoid body cells. Our workflow sets a new benchmark in SCP for sensitivity and throughput, with broad applications in basic biology and biomedicine for identification of cell type-specific markers and therapeutic targets.

Project description:Recent developments in mass spectrometry-based single-cell proteomics (SCP) have resulted in dramatically improved sensitivity, yet the relatively low measurement throughput remains a limitation. Isobaric and isotopic labeling methods have been separately applied to SCP to increase throughput through multiplexing. Here we combined both forms of labeling to achieve multiplicative scaling for higher throughput. Two-plex stable isotope labeling of amino acids in cell culture and isobaric Tandem Mass Tag labeling enabled up to 32 single cells to be analyzed in a single LC-MS analysis, in addition to reference and negative control channels. A custom nested nanowell chip was used for nanoliter sample processing to minimize sample losses. Using a 145-min total LC-MS cycle time, ~280 single cells were analyzed per day, which could be increased to ~700 samples per day with a high-duty-cycle multicolumn LC system producing the same active gradient. The labeling efficiency and achievable proteome coverage were characterized for multiple analysis conditions. Despite some decrease in coverage, this method readily differentiated four different cell types and thus proves suitable for, e.g., rapid cell typing.

Project description:The sensitivity of single-cell proteomics (SCP) has increased dramatically in recent years due to advances in experimental design, sample preparation, separations and mass spectrometry instrumentation. However, further increasing the sensitivity of SCP methods and instrumentation will enable the study of proteins within single cells that are expressed at copy numbers too small to be measured by current methods. Here we further increase SCP sensitivity by combining efficient nanoPOTS sample preparation and ultra-low-flow liquid chromatography with a newly developed data acquisition and analysis scheme termed wide window acquisition (WWA) to extend the achievable proteome coverage for single cells to >3,000 for single-cell data analyses. WWA is based on data-dependent acquisition (DDA) but employs larger precursor isolation windows to intentionally co-isolate and co-fragment additional precursors along with the selected precursor. The resulting chimeric MS2 spectra are then resolved using the CHIMERYS search engine within Proteome Discoverer 3.0. Compared to standard DDA workflows, WWA employing isolation windows of 8-12 Th increases peptide and proteome coverage by ~28% and ~39%, respectively. For a 40 min LC gradient operated at ~15 nL/min, we identified an average of 2,150 proteins per single-cell-sized aliquots of protein digest directly from MS2 spectra, which increased to an average 3,524 proteins including proteins identified with MS1-level feature matching. Reducing the active gradient to 20 min resulted in only a 10% decrease in proteome coverage. We also compared performance of WWA with DIA underperformed relative to WWA in terms of proteome coverage, especially with faster separations. Average proteome coverage for single HeLa and K562 cells was respectively 1,758 and 1,642 based on MS2 identifications with 1% false discovery rate and 3042 and 2891 with MS1 feature matching. As such, WWA combined with efficient sample preparation and rapid separations extends the depths of the proteome that can be studied at the single-cell level.

Project description:Single cell proteomics (SCP) can provide information that is unattainable through either bulk-scale protein measurements or single-cell profiling of other omes. Maximizing proteome coverage often requires custom instrumentation, consumables and reagents for sample processing and separations, which limits accessibility of SCP to a small number of specialized laboratories. Commercial platforms have become available for SCP cell isolation and sample preparation, but the high cost of these platforms and the technical expertise required for their operation place them out of reach of many interested laboratories. Here, we assessed the new HP D100 Single Cell Dispenser for label-free SCP. The low-cost instrument proved highly accurate and reproducible for dispensing reagents in the 200 nL to 2 µL range. We used the HP D100 to isolate and prepare single cells for SCP within 384-well PCR plates. When the well plates were immediately centrifuged following cell dispensing and again after reagent dispensing, we found that ~97% of wells that were identified in the instrument software as containing a single cell indeed provided proteome coverage expected of a single cell. The D100 Single Cell Dispenser combined with one-step sample processing provides a very rapid easy-to-use workflow for SCP with no reduction in proteome coverage relative to a nanowell-based workflow. The commercial well plates also facilitate autosampling with commercial instrumentation. Single cell samples were analyzed using home-packed 30-µm-i.d. nanoLC columns as well as commercially available 50-µm-i.d. columns. The commercial columns led to identification of ~35% fewer identified proteins. However, combined with the well plate-based preparation platform the presented workflow provides fully commercial and relatively low cost alternative for SCP sample preparations and separations, which should greatly broaden accessibility of SCP to other laboratories.

Project description:Bulk and single human primary hepatocytes were obtained from a commercial source from a single human donor. Cells were grown according to vendor protocols and treated with DMSO control or acetaminophen at the IC50 dose previously determined by R. Bruderer et al., 2015. Single cells were isolated using a Tecan UNO system using vendor protocols. 400 nanogram of bulk cell lysates from each condition were analyzed using diaPASEF using a TIMSTOF Flex system coupled to an EvoSep One system and using a 44 minute total gradient (30SPD). Single isolated cells were ran with a method with a compable run to run time and diaPASEF method using an EasyNLC 1200 system coupled to a TIMSTOF SCP system. In the case of the latter, cells were separated on a PepSep C-18 75 um column operating at 200 nL/min. Bulk cell lysates were used to create a library in SpectroNaut 18 from which was used for the analysis of all single cells.
