A general workflow for E3 ligase ligand validation for PROTAC development

Project description:PROteolysis TArgeting Chimeras (PROTACs) have gained considerable attention as a new modality in drug discovery. However, the development of PROTACs has been mainly focused on CRBN (Cereblon) and VHL (van Hippel-Lindau Ligase) ligands. The considerable size of the human E3 ligase family, newly developed E3 ligase ligands, as well as the favorable druggability of some E3 ligase families hold the promise that novel degraders with unique pharmacological properties will be designed in the future using this large target space. Here, we developed a workflow for the evaluation of E3 ligand efficiency for PROTAC development and the corresponding “degradable” target space using broad-spectrum kinase inhibitors and the well-established VHL ligand VH032. Our study revealed VH032 linker attachment points that are highly efficient for kinase degradation and highlighted some of the pitfalls when using protein degradation as a readout. For instance, cytotoxicity was identified as a major mechanism leading to PROTAC- and VHL-independent kinase degradation. The combination of E3-ligand negative controls, kinase parent compounds and other tool compounds such as neddylation and proteasome inhibitors was essential to distinguish between VHL-dependent and -independent kinase degradation events. We hope that this study will provide a blueprint for future evaluation of the efficacy of new E3 ligand systems for degrader development.

Identification of a Highly Cooperative PROTAC Degrader Targeting GTP-loaded KRAS(on) Alleles

Project description:Kirsten rat sarcoma viral oncogene homolog (KRAS) is a frequently mutated oncogene in multiple types of cancer and is a high priority target for oncology drug development. There are many different KRAS mutations, including mutations which favour the GTP-loaded ‘active’ state of KRAS, (KRAS(on)), that can lead to tumorigenesis. However, small molecule interventions thus far have predominantly targeted single mutations of ‘inactive’ GDP-loaded KRAS, (KRAS(off)), such as KRASG12C. Here, we address this gap through the development of heterobifunctional VHL-based PROTACs capable of engaging and degrading KRAS(on), thus addressing a wider range of KRAS mutations. By studying ternary complex affinity, stability and binding modes using SPR binding assays and X-ray cocrystal structures we identified PROTACs that exhibit the ability to cooperatively and stably bind GCP-loaded KRAS as representative of KRAS(on) variants. Degrader activity profiling in relevant cancer cells supported the discovery of ACBI4, a PROTAC which forms a highly stable ternary complex between VHL and GTP-bound KRAS and which potently degrades KRASG12R, leading to anti-proliferative effect. ACBI4 provides a new chemical tool for studying the impact of degrading KRAS(on) mutants which is not possible with current pan-KRAS inhibitors or degraders.

Development of PolyHis-Targeting PROTAC Degraders

Project description:Targeted protein degradation (TPD) via proteolysis targeting chimeras (PROTACs) enables selective removal of proteins of interest (POIs) by hijacking the ubiquitin-proteasome system (UPS). However, broad application is constrained by the availability of high-quality target ligands, which remain scarce for much of the human proteome, limiting assessment of POIs for UPS-mediated degradation. To address this challenge, we developed polyhistidine-targeting PROTACs (polyHisTACs) by conjugating a nickel-nitrilotriacetic acid (Ni2+-NTA) headgroup to ligands of VHL or CRBN, thereby recruiting these E3 ligase complexes to polyHis-tagged POIs. As expected, polyHisTACs effectively degraded CRISPR-engineered, endogenously polyHis-tagged BRD4 and also induced robust degradation of an exogenously expressed polyHis-tagged RNA-binding protein, PSPC1, a target that is typically considered undruggable. In summary, polyHisTACs overcome key limitations of existing tag-based degrader systems by leveraging a minimal, easily implemented polyHis tag. This platform provides a versatile, reliable way to evaluate UPS-mediated degradability in the absence of target-specific ligands and serves as a practical tool for acute POI depletion in basic research.
