EcoFAB 2.0 Root Microbiome Ring Trial

ABSTRACT: The experiment aimed to demonstrate the reproducibility of microbiome formation, metabolite production, and plant growth across multiple laboratories using the EcoFAB 2.0 system. To achieve this, five laboratories (A-E) conducted the identical experiment. In each laboratory, Brachypodium distachyon Bd21-3 was grown in the EcoFAB 2.0 system and subjected to the following treatments: an axenic (mock-inoculated) plant control, two synthetic communities SynCom16 or SynCom17 (+/-Burkholderia sp. OAS925, a strong root colonizer), or a plant-free medium control. Each treatment was replicated seven times (n=7). After 22 days, the spent hydroponic growth medium was collected and analyzed using polar HILIC metabolomics to determine the exometabolite composition.

Project description:Arabidopsis thaliana plants are grown for one week in a hydroponic growth system and transferred to new plant medium containing low levels of Caesium-137 (control is transferred to new medium with no radioactivity) and left for further two weeks. Levels of Caesium-137 are chosen according to research and are reflecting occurring levels found in radioactive contaminated soil. The plants are then harvested and the samples divided into shoot and root samples. Comparison of lipidome profiles of Caenorhabditis elegans—results from an inter-laboratory ring trial

Project description:<h4>Introduction</h4>Lipidomic profiling allows 100s if not 1000s of lipids in a sample to be detected and quantified. Modern lipidomics techniques are ultra-sensitive assays that enable the discovery of novel biomarkers in a variety of fields and provide new insight in mechanistic investigations. Despite much progress in lipidomics, there remains, as for all high throughput 'omics' strategies, the need to develop strategies to standardize and integrate quality control into studies in order to enhance robustness, reproducibility, and usability of studies within specific fields and beyond.<h4>Objectives</h4>We aimed to understand how much results from lipid profiling in the model organism Caenorhabditis elegans are influenced by different culture conditions in different laboratories.<h4>Methods</h4>In this work we have undertaken an inter-laboratory study, comparing the lipid profiles of N2 wild type C. elegans and daf-2(e1370) mutants lacking a functional insulin receptor. Sample were collected from worms grown in four separate laboratories under standardized growth conditions. We used an UPLC-UHR-ToF-MS system allowing chromatographic separation before MS analysis.<h4>Results</h4>We found common qualitative changes in several marker lipids in samples from the individual laboratories. On the other hand, even in this controlled experimental system, the exact fold-changes for each marker varied between laboratories.<h4>Conclusion</h4>Our results thus reveal a serious limitation to the reproducibility of current lipid profiling experiments and reveal challenges to the integration of such data from different laboratories.

Arabidopsis thaliana Col-0 leaf transcriptome response to Agrobacterium tumefaciens C58

Project description:As sessile organisms, plants require dynamic pathways in order to recognize pathogens and coordinate plant defenses by signalling. Agrobacterium tumefaciens C58 is able to avoid triggering plant defenses prior to entering the cell, and therefore is only detected once infection has begun making Agrobacterium a plant pathogen to numerous plant species. Understanding plant responses to Agrobacterium will be useful in improving plant defenses and potentially may also improve plant transformation efficiency. Microarrays were utilized for detailing the global gene expression pattern in A. thaliana Col-0 leafs in response to A. tumefaciens C58 for the identification of differentially expressed genes. 3-week-old A.thaliana Col-0 seedlings were selected for growth in hydroponic systems. A. tumefaciens C58 was inoculated into the hydroponic system and co-cultivation persisted for 8 hours. Leaf tissue was seperated for RNA extraction and hybridization to the ATH1 Affymetrix microarray.

Identification of ABA regulated genes in sunflower

Project description:Abiotic stress and more specifically drought is the major limiting factor for sunflower production. ABA is a key hormone for drought stress response in plants and sunflower. This experiment aims at identifying ABA responsive pathways in order to better understand sunflower responses to drought. We studied in parallel microRNA profiles on the same samples and we will try to identify sunflower microRNA regulated genes in response to ABA. The ultimate goal will be improve sunflower breeding through selection of key drought response genes.-The experiment consisted of 3 repeats of four 12-day-old-plantlets of sunflower genotype SF193 (INRA code: XRQ) grown in growth chamber conditions and submitted to a 6-hour-treatment of 10 µM absissic acid or not. Growth conditions were 14h light at 23°C and 10h night at 20°C under fluorescent bulbs. Plants were grown in 6 hydroponic boxes containing 20 litres of aerated liquid culture medium (as described in Massonneau et al., 2001 Planta). Leaves (not cotyledons) 1 to 4 were harvested 4 hours after light onset and frozen immediately in liquid nitrogen.
