ABSTRACT: DART-MS can rapidly detect carpaine in various forms of papaya leaf products. No sample preparation is needed for DART-MS, enhancing efficiency. Analysis with DART-MS takes less than a minute per sample, ideal for rapid screening. Validated DART-MS method demonstrated robust identification with low LOD.

Improved methods for deamination-based m6A detection

Project description:Direct analysis in real time (DART) surface analysis files and LC-MS proteomics files of a Tlingit ceremonial hat. DART was performed to evaluate what was present on the surface and also to help understand connection between two components of the hat. Proteomics was performed on small samples of material from around the hat to characterize the original adornment. The hat is housed at the Smithsonian Natural Museum of Natural History (E74339, E74441). Proteomics data were searched with PEAKS 8.5 and Prosight Lite v1.4 Build 1.4.6

Rapid Screening for Deleted Form of β-thalassemia by Real-Time Quantitative PCR.

Project description:Thalassemia is the most common single gene disease in human beings. The prevalence rate of β-thalassemia in Taiwan is approximately 1-3%. Previously methods to reveal and diagnose severe deleted form of α- or β-thalassemia were insufficient and inappropriate for prenatal diagnosis. A real-time quantitative PCR method was set up for rapid screening of the deleted form of β-thalassemia. Our results show that ΔΔCt between deleted form of β-thalassemia and normal individuals were 1.0674 ± 0.0713. On the contrary, mutation form β-thalassemia showed no difference with normal healthy control. The HBB/CCR5 ratio for deleted form of β-thalassemia patients was 0.48, whether normal individuals and mutation form of β-thalassemia was 1.0. This RQ-PCR technique is an alternative rapid screening assay for deleted form of β-thalassemia. In addition, it could also identify undefined type. Our technique by using RQ-PCR to quantify gene copies is a reliable and time-saving method that can screen deleted form of β-thalassemia.

Barley leaf sample preparation

Project description:Barley is an important cereal crop all over the world. Detailed molecular characterization of barley provides the basis for development of improved cultivars, stress and drought-resistant plants. We here present an LC-MS/MS-based proteomics study of barley leaf aimed at optimization of methods to achieve efficient and unbiased trypsin digestion of proteins prior to LC-MS/MS based sequencing and quantification of peptides. We evaluated two spin filter-aided sample preparation protocols using either sodium dodecyl-sulphate (SDS) or sodium deoxycholate (SDC), and three in-solution digestion (ISD) protocols using SDC or trichloroacetic acid/acetone precipitation. The proteomics workflow identified up to 1800 barley proteins based on sequencing of up to 7700 peptides per sample. The two spin filter-based protocols provided a 17-38% higher efficiency than the ISD protocols, including more proteins of low abundance. Among the ISD protocols, a simple one-step reduction and S-alkylation method (OP-ISD) was the most efficient for barley leaf sample preparation; it identified and quantified 1500 proteins and displayed higher peptide-to-protein inference ratio and higher average amino acid sequence coverage of proteins. The two spin filter-aided sample preparation protocols are compatible with TMT labeling for quantitative proteomics studies. They exhibited complementary performance as about 30% of the proteins were identified by either one or the other protocol, but also demonstrated a positive bias for membrane proteins when using SDC as detergent. We provide detailed protocols for efficient barley protein sample preparation for LC-MS/MS-based proteomics studies. Spin filter-based protocols are the most efficient for the preparation of barley leaf samples for MS-based proteomics, however, a simple protocol provides comparable results although with different peptide digestion profile.

Native Taylor/Non-Taylor Dispersion – Mass Spectrometry (TNT-MS) Allows Rapid Protein Desalting and Multiplexed, Label-Free Ligand Screening

Project description:Native mass spectrometry (MS) has become an important technique in several fields including structural biology and drug discovery, due to its ability to study non-covalent assemblies in the gas phase. In many settings, the main drawbacks of native MS are the incompatibility of electrospray ionisation with non-volatile salts and the risk of protein signal suppression if small, efficiently ionising molecules are present in the sample. This often requires an offline buffer exchange step and/or parallel sample preparation workflow to other analytical methods, reducing both the adoption and the throughput of native MS. Here, we exploit the dynamics of analytes flowing through an open tubular capillary to keep molecules with a small hydrodynamic radius (e.g., salts) inside a Taylor dispersion regime, while pushing larger species (e.g., proteins) into a non-Taylor regime. The result of this is that the larger species elute earlier, and are effectively buffer exchanged within the capillary on a timescale of approximately 30 seconds. In addition to desalting of proteins injected in solutions containing 25 to 200 mM NaCl and other biologically relevant buffers (e.g., HEPES, TCEP, and glycerol), we also demonstrate that this method can separate unbound small molecules from protein-ligand complexes, enabling rapid, multiplexed ligand screening based on native MS. Finally, we investigated the dependence of the critical flow rate required to push proteins outside the Taylor regime on protein size, enabling limited size-based separation of proteins and providing a starting point for others to adopt this method. Taylor/non-Taylor dispersion mass spectrometry (TNT-MS) was implemented using an unmodified LC-MS system operated without a chromatographic column and coupled to an autosampler. This allows significant automation, which we believe will contribute to the wider adoption of native MS as a routine method.

Gene expression profiling in zebrafish embryos exposed to 3,4-dichloroaniline (3,4-DCA)

Project description:The zebrafish (Danio rerio) embryo toxicity test (DarT) is considered as an alternative to the acute fish toxicity test. However, DarT rarely reveals information on the mechanisms underlying a toxic effect and is relatively insensitive compared to chronic toxic effects. We hypothesized that, by using gene expression profiles as an additional endpoint, it may be possible to increase the sensitivity and predictive value of DarT. Therefore we exposed zebrafish embryos for 48 h to the reference compound 3,4-dichloroaniline and analyzed gene expression patterns with a 14 k oligonucleotide array.
