Stability of peptide fragmentation patterns

Project description:Our study aims to determine the stability of fragmetnation patterns of peptides upon collision-induced dissociation (CID). Recent studies reported that for a minority of peptides, CID fragmentation leads to non-reproducible fragmentation spectra and therefore impaired identification. In order to study the fragmentation behavior, we first identified peptides that exhibit different fragmentation patterns. In order to reveal the cause, we selected a subset of the peptides and studied the dependency of abundance of distinct fragmentation patterns with collision energy settings and with of the isolation window.

MaTAR25 RNA Antisense Pulldown and Mass Spectrometry

Project description:It has been suggested that lncRNAs can interact with transcriptional regulators/co-factors to form ribonucleoprotein (RNP) complexes to regulate the expression of downstream genes in the cell nucleus. To identify potential interacting proteins of MaTAR25, we used two different paired sets of biotin-labeled antisense oligonucleotides targeting MaTAR25 for native RNA antisense oligonucleotide pull-down (RAP) in 4T1 cells followed by qRT-PCR to assess pull-down efficiency. Samples were also eluted from beads for mass spectrometry isobaric tags for relative and absolute quantitative (MS-iTRAQ) analysis to identify proteins that bind to MaTAR25, and PPIB as the corresponding control. We ranked the candidate interactors based on detectable peptides above background in both pair sets of oligonucleotide pull-downs, and selected candidates with at least 2-fold enrichment compared to corresponding PPIB oligo pull-down.

Optimizing the parameters governing the fragmentation of cross-linked peptides in a tribrid mass spectrometer

Project description:We compared the five different ways of fragmentation available on a tribrid mass spectrometer and optimized their collision energies with regard to optimal sequence coverage of cross-linked peptides. We created a library of bis(sulfosuccinimidyl)suberate (BS3/DSS) cross-linked precursors, derived from the tryptic digests of three model proteins (Human Serum Albumin, creatine kinase and myoglobin). This enabled in-depth targeted analysis of the fragmentation behavior of 1065 cross-linked precursors using the five fragmentation techniques: collision-induced dissociation (CID), beam-type CID (HCD), electron-transfer dissociation (ETD), and the combinations ETciD and EThcD. EThcD gave the best sequence coverage for cross-linked m/z species with high charge-density, while HCD was optimal for all others. We tested the resulting data-dependent decision tree against collision energy-optimized single methods on two samples of differing complexity (a mix of eight proteins and a highly complex ribosomal cellular fraction). For the high complexity sample the decision tree gave the highest number of identified cross-linked peptide pairs passing a 5% false discovery rate (on average ~21% more than the second best, HCD). For the medium complexity sample the higher speed of HCD proved decisive. Currently, acquisition speed plays an important role in allowing the detection of cross-linked peptides against the background of linear peptides. Enrichment of cross-linked peptides will reduce this role and favor methods that provide spectra of higher quality.

Cell-specific gene expression in Anabaena variabilis grown phototrophically, mixotrophically, and heterotrophically

Project description:For the filamentous cyanobacterium Anabaena variabilis to grow without combined nitrogen, certain cells differentiate into heterocysts that fix N2, while vegetative cells perform photosynthesis. Much remains unknown on how heterocysts differ from vegetative cells in terms of carbon and energy metabolisms. Microarrays were used to investigate gene transcription patterns in vegetative cells, heterocysts, and filaments of N2-fixing phototrophic, mixotrophic, and heterotrophic cultures. Hybridizations used NimbleGen expression array chips (Product no. A4385-00-01, platform accession no GPL15883) designed against the 5,657 ORFs encoded in the A. variabilis genome (GenBank accession no. CP000117). Each ORF was represented by seventeen 60-mer oligonucleotides. Each oligonucleotide was present in four internal replicates. The twenty-seven microarray data files were normalized against each other. Expression array data were analyzed using ArrayStar 3.0 (DNASTAR, Madison, WI).

in Vitro Brominated Peptides Spiked into U373 cell digestion

Project description:We performed nanoLC-MS/MS analysis of an in vitro generated, trypsin-digested brominated human serum albumin standard, spiked into a complex trypsin-digested proteomic background, in an LTQ-Orbitrap instrument. We found that brominated peptides spiked in at a 1-10% ratio (mass:mass) were easily identified by manual inspection when higher-energy collisional dissociation (HCD) and collision induced dissociation (CID) were employed as the dissociation mode; however, confident assignment of brominated peptides from protein database searches required a novel approach. By addition of a custom modification, corresponding to the substitution of a single bromine with 81Br rather than 79Br for dibromotyrosine (79Br81BrY), the number of validated assignments for peptides containing dibromotyrosine increased significantly when analyzing both high resolution and low resolution MS/MS data.

Project description:Microarray hybridisation data and calculations are compared for synthetic model oligonucleotide pairs containing similar sequences and structures. The model oligonucleotides were designed to correspond to biologically relevant genetic modifications. The 24 model oligonucleotides were in vitro designed to keep their sequences as similar as possible when maximising their differences in terms of the free energy of their structures. The experiments are designed to result in a score allowing the quantification of the hybridisation efficiency of a given nucleotide sequence and/or molecule structure.

Improving quantitative glycoproteomics by systematic evaluation of different glycopeptide enrichment, quantification, and mass spectrometry strategies

Project description:In this study, we conducted a systematic investigation into a glycoproteomic workflow. Firstly, Label-free and TMT labeling strategies were utilized for intact N-glycopeptide quantification. A total of 2,924 unique intact N-glycopeptides can be quantified after being labeled using TMT approach. Compared to label-free method, TMT labeling for its high precision with the CV averaging 8% and multiplex analysis capabilities. Subsequently, we compared the capacity of ZIC-HILIC and MAX enrichment methods, revealing that the ZIC- HILIC method demonstrated superior performance in enriching intact N-glycopeptides, which can identify 3,004 GPSMs from a single injection of patient-derived xenograft (PDX) sample. Furthermore, we systematically evaluated different higher-energy collisional dissociation (HCD) collision energies, determining that the stepped collision energy HCD (sceHCD) settings of 25, 35, and 45 was the optimal for both the identification and quantification of intact N-glycopeptides.
